Project description:This experiment was designed to uncover the transcriptomic changes that would occur in rice after 24 h of supplemental FR treatment, in an accession dependant manner. To do so, 6 different varieties of rice (IR64, Nipponbare, Luk Takhar, M Blatec, Mudgo, Sabharaj and Zhenshan) were grown in the greenhouse facilities of the Botanical Gardens, Utrecht University, in The Netherlands, in summer and autumn of 2021. After five days in WL (400 µmol m-2 s-1 of combined sunlight and artificial light), the treatment group was exposed to supplemental FR (500 µmol m-2 s-1 FR, R:FR of 0.2) light for 24 hours. The whole shoot was sampled, with four plants pooled in one sample. The experiment was repeated four times, resulting in 48 samples (6 varieties x 2 treatments x 4 replicates). Same samples were run on two individual lanes.

Project description:Cultivated olive tree (Olea europaea L. subsp. europaea var. europaea) is one of most relevant worldwide-extended crops. Since this plant has a huge effect on the economy of several regions, especially in those located in the Mediterranean basin, all efforts focused on its protection have a great relevance in agriculture sustainability. As all extended crops, olive tree cultivars are under the threat of a wide range of pathogens. Among them, Verticillium dahliae has been in the spotlight in the last decades because the disease caused by this soil-borne fungus (Verticillium wilt) is easily spread and can eventually kill the tree. In this line, many different factors have been studied in order to shed some light on the molecular/genetic mechanisms underlying the Olea europaea-Verticillium dahliae interaction, some of them focused on the gene expression pattern of the host. In this study, the expression pattern of roots from thirty-six O. europaea cultivars with different resistance/susceptibility degree to Verticillium wilt has been analyzed by RNA-Seq. As a result, processes involved in plant defense, transcription and root development have emerged as potential players in the differential response to Verticillium wilt of these cultivars. Additionally, a quite interesting set of 421 genes with an opposite expression pattern in those cultivars showing extreme resistance/susceptibility to Verticillium wilt has been discovered, establishing a solid group of candidates to take into account in future genetic improvement programs.

Project description:The ripening process of olive fruits is associated with chemical and/or enzymatic specific transformations making them particularly attractive to animals and humans. Usually, there is a progressive chromatic change characterized by a final red-brown color of both epidermis and mesocarp. This event has an exception in the ‘Leucocarpa’ cultivar, in which we observed the destabilization in the equilibrium between the metabolism on chlorophyll and that of the other pigments, particularly the anthocyanins, whose switch-off during maturation promotes the white coloration of the fruits. Recently, transcription profiling of ripening olives from ‘Leucocarpa’ and ‘Cassanese’ cultivars, through an Illumina RNA-seq approach, has provided some information about genes involved in fruit maturation as flavonid and anthocyanin transcripts. To study the possible gene differences involved in flavonoids and anthocyanins biosynthetic pathways during ripening possibly caused by small nuclear RNA (snRNA) in olive drupes, the snRNA libraries of fruit ripening from ‘Leucocarpa’ and ‘Cassanese’ were constructed with RNAs from drupes at 100 and 130 DAF (Days After Flowering) and sequenced by Illumina approach. Comparing sequence information, 130 conserved microRNAs (miRNA) in the Viridiplantae were detected belonging 14 miRNA families. For the remaining read not-matched with known miRNAs in the Viridiplantae, we combined secondary structure and minimum free energy to discover novel olive miRNAs. Based on these analyses, 492 miRNAs were considered as putative novel. To increase insights into the functions of known and putative novel miRNA in olive, putative target genes were computationally predicted by alignment with the olive drupe transcripts obtained from the same samples. A total of 32 and 186 transcripts were predicted as targets of 130 known and 492 putative novel miRNA, respectively. The identified target genes are involved in a broad range of biological processes. Interestingly, some genes involved in negative regulation of anthocyanin metabolic process, were identified as target of miR168 suggesting that this miRNA family is likely operative during color transition in olive.
