Project description:In this work, we analyzed DNA methylation in rice male meiocyte, microspore and sperm and studied the function of a set of chromatin regulators during the process. The results indicate that that DNA methylation remodeling started after meiosis of the male meiocytes and that non-CG, particularly CHG, methylation is dynamically remodeling during rice male gametogenesis. The work reveals distinct function of DNA methyltransfesaes and histone demethylase in the remodeling of CHG methylation and suggests that the CHG methylation remodeling has functional significance for male gametogenesis and fertilization.

We also analyzed the microarray-based expression patterns of genes in miRNA pathways, and found 3 pollen-specific AGO genes (AGO12, AGO13 and AGO17).

In order to investigate the potential function of miRNAs during male gametogenesis in rice, we obtained both gene and small RNA expression profiles by combining Affymetrix microarray and high-throughput sequencing technologies. In genome-scale, we compared arrays and sRNA-Seq datasets in different stages/organs of rice by applying computational and statistical approaches. Subsequently, we identified 13363 expressed genes and 104 expressed unique miRNAs in pollen, thus, we constructed an interaction network of miRNA-target basing on two datasets. By employing enrichment analysis, we found miRNA-regulated targets involved in both up and down pathways, but predominantly in down pathways including 30 GO biological processes and 34 KEGG pathways. Our findings indicated that miRNAs plays a broad regulatory role during male gametophyte development in rice. The developmental process of rice female gametophyte, from megaspore mother cell at pre-meiotic stage to mature embryo sac, was separated into six stages. Developing ovules at each stage were separated from surrounding sporophyte tissues and collected using LMD. RNA samples extracted from them were subjected to microarray analysis. Dynamic gene expression profiles during female gametogenesis were revealed. Comparison of transcriptome in developing female gametophytes with those of male gametophyes revealed both conserved and diverged features between male and female gametogenesis. A lot of characteristic genes, such as a subset of transposable elements, auxin responsive genes and transcription factor genes, which showed dynamic expression profiles during female gametogenesis, were identified in this study. We believe that our transcriptome data will serve as a backbone of further focused biological analysis to understand the molecular basis in female gametogenesis of plant.
