Project description:T cells cytoskeleton is invovlved in the recognition of the antigen-presenting cells and target cells. So we used chemical modulators of cytoskeleton (Blebbistatin) to treat murine CD8+ T cells. Then RNA-seq was performed. We found that Ble, compared with the control group, made significantly changes in the mRNA levels of murine CD8+ T cells.

Impact of albino chemical on Arabidopsis seedlings

Project description:Analysis of wild type genome expression profile altered by albino chemicals. Results uncovered a several groups of genes that were significant responsive to these chemicals which may contribute to the albino phenotype. WT (Col-0) sown on 0.5x MS agar medium and stratified in the dark at 4 Â°C for 3 days and then germinated in the light condition (16 h light/8 h dark) for 5 days at 22 Â°C, and then transfer to the 0.5x MS solution one day for adapt the treatment condition. In the DAG 6 (day after germination), final concentration 50 Î¼M chemicals (7606596 and 5929745) were supplemented into the medium for chemical treatment. Approximately 2,000 seedlings were used to collect tissues before the chemicals treatment as the time zero samples. Seedlings were collected after the chemical treatment for 3 hours and 12 hours. Total RNA extracted from the collected samples was applied in each microarray experiment with Arabidopsis ATH1 GeneChip (Affymetrix). Qiagen RNAeasy mini kit (Qiagen) was used for RNA preparation. cDNA labeling, array hybridization, and scanning followed by standard Affymetrix expression array protocol. Two independent sets of microarray analyses were performed in this assay.

REPROGRAMMING CBX8-PRC1 FUNCTION WITH A POSITIVE ALLOSTERIC MODULATOR

Project description:Canonical targeting of Polycomb Repressive Complex 1 (PRC1) to repress developmental genes is mediated by cell type-specific, paralogous chromobox (CBX) proteins (CBX2, 4, 6, 7 and 8). Based on their central role in silencing and their dysregulation associated with human disease including cancer, CBX proteins are attractive targets for small molecule chemical probe development. Here, we have used a quantitative and target-specific cellular assay to discover a potent positive allosteric modulator (PAM) of CBX8. The PAM activity of UNC7040 antagonizes H3K27me3 binding by CBX8 while increasing interactions with nucleic acids. We show that treatment with UNC7040 leads to efficient and selective eviction of CBX8-containing PRC1 from chromatin, loss of silencing and reduced proliferation across different cancer cell lines. Our discovery and characterization of UNC7040 not only reveals the most cellularly potent CBX8-specific chemical probe to date, but also corroborates a mechanism of Polycomb regulation by non-specific CBX nucleotide binding activity.

Murine CD8+ T cells: in vitro-derived vs. thymocytes

Project description:Transcriptional profiling of mouse in-vitro derived CD8+ cells (obtained after culturing BM-HSCs isolated from B6 mice) with OP9-DL1 cells for 35 days were compared to CD8+ thymocytes isolated from 4-5 weeks old B6 mice. Our goal was to determine similarities and differences in gene expression profile between in vitro-derived CD8+ cells and CD8+ cells isolated from the thymus. The procedure of in vitro differentiation of HSC using OP9-DL1 cocultures was previously described by: Schmitt, T. M., and J. C. Zuniga-Pflucker. 2002. Induction of T cell development from hematopoietic progenitor cells by delta-like-1 in vitro. Immunity 17:749-756 and Holmes, R., and J. C. Zuniga-Pflucker. 2009. The OP9-DL1 system: generation of T-lymphocytes from embryonic or hematopoietic stem cells in vitro. Cold Spring Harb Protoc 2009:pdb prot5156. Biological replicates: 2 different samples of in vitro-derived CD8+ T cells from day 35 were compared to 2 different samples of thymic CD8+ cells.

Compartment resolved reference map from highly purified naive, activated, effector and memory CD8+ cells

Project description:Differentiation of CD8+ T lymphocytes into effector and memory cells is key for an adequate immune response and relies on complex interplay of pathways that convey signals from cell surface to nucleus. In this study, we fractionated four CD8+ T cell subtypes; naÃ¯ve, recently activated effector, effector and memory cells into membrane, cytosol, soluble nucleus, chromatin-bound and cytoskeleton compartments. Using LC-MS/MS analysis, identified peptides were matched to human peptides/proteins (SwissProt). Compartment fractionation and gel-LC-MS separation identified 2399 proteins in total. Among these 735 were detected in all five, 241 in four, 257 in three, 368 in two and 798 found in only one fraction. Comparison between the two most different subsets, naÃ¯ve and effector, yielded 146 significantly regulated proteins.

Project description:This project looks at the effect a chemical modulator targeting PI3Kα has on the phosphoproteome of PI3Kα-WT and PI3Kα-KO MEFs. PI3K signalling is a critical regulator of numerous cellular processes such as proliferation, apoptosis, migration, invasion, metabolism, cell growth and autophagy. The PI3K pathway is frequently hyperactivated in cancer, commonly due to activating mutations or via loss of the lipid phosphatases that negatively regulate the pathway. We have recently identified a new small molecule modulator of the PI3K pathway and have used an unbiased phosphoproteomics approach to examine the impact of this compound on signalling pathways in cells that are wild-type and knockout for PI3K. Immortalised mouse embryonic fibroblasts (MEFs) isolated from PI3Kα-WT and PI3Kα-KO embryos were treated with and without the modulator (5 µM), exploring early (15 min) and late (4 h) time points. Insulin is a well-characterised activator of PI3K. Therefore, PI3Kα-WT MEFs were also treated with insulin (100 nM) as a positive control to compare with the PI3K modulator.
