Project description:Animal development is controlled by large gene regulatory networks (GRNs) that govern the nearly irreversible changes that occur when a cell differentiates into another cell type. In this work we aimed to determine key transcription factors (TFs) associated with the dissolution of the naïve pluripotent state and the acquisition of a formative identity. We identified Oct6 as one of the earliest TFs induced during the onset of mouse embryonic stem cell (mESCs) differentiation. By generating an Oct6 knockout mESC cell line, we show that it failed to acquire the typical cell morphology associated with the formative state. Transcriptome analysis of these differentiating cells allowed for the identification of nearly 300 differentially expressed genes compared to wild-type cells. Among these were the pluripotency TFs Nanog, Klf2, Nr5a2, Prdm14, and Esrrb, that failed to correctly downregulate. Premature expression of Oct6 in naïve cells induced a rapid morphological transformation that resembled the one observed in differentiating cells. In these conditions, Oct6 induced its own expression as well as that of other TFs such as Sox3, Zic2/3, Foxp1, and formative genes like Dnmt3A and FGF5. Strikingly, Oct6 also repressed the expression of the key pluripotency TF Nanog. Gene expression and single molecule RNA-FISH analysis of Nanog confirmed that this regulation was at the transcriptional level. In summary, our results indicate that Oct6 is a key TF in the dissolution of the pluripotent state. Moreover, they support a model where Oct6 and Nanog form a double negative feedback loop which could act as a toggle switch important for the transition to the formative state.

Project description:The gene regulatory network in naïve mouse embryonic stem cells (ESCs) must be reconfigured for lineage competence. Tcf3 enables rewiring to formative pluripotency by repressing components of the ESC transcription factor circuitry. However, elimination of Tcf3 only delays, and does not prevent, state transition. Here we delineate distinct contributions of the Ets-family transcription factor Etv5 and the repressor Rbpj. Downstream of Erk1/2 signalling, Etv5 activates enhancers for formative pluripotency. Concomitant up-regulation of Rbpj ensures irreversible exit from the naïve state by extinguishing reversal factors, Nanog and Tbx3. Triple deletion of Etv5, Rbpj and Tcf3 incapacitates ESCs, such that they remain undifferentiated and locked in self-renewal even in the presence of differentiation stimuli. Thus, pluripotency progression is driven hierarchically by two repressors, that respectively dissolve and extinguish the naive network, and an initiator that commissions the formative network. Similar tripartite action may be a general mechanism for efficient cell transitions.

Project description:Pluripotency is the ability of an embryonic stem (ES) cell to differentiate into all the different cell lineages of a mature organism. Naïve and primed pluripotent ES cells in vitro correspond to the pre- and post-implantation populations in the embryo, and they are developmentally linked to each other via progression through a ‘formative’ transition state where naïve ES cells mature in response to inductive cues prior to becoming specified towards certain cell fates. Studying the formative state is thus crucial for understanding the mechanisms of multi-lineage decision-making. Here we show that in the formative state there is a profound reorganisation of 3D genome structure, where genes whose expression levels are changing become located in multi-way chromatin hubs and highly intermingled regions of the genome. Our results suggest that the reorganisation of 3D genome structure is driven by changes in DNA methylation and Polycomb-mediated heterochromatin formation, which is accompanied by a global increase in transcriptional bursting, leading to a reconfiguration of enhancer-promoter interactions – consistent with changes in the epigenome priming promoters for lineage specific gene expression.

Project description:Nanog, a core pluripotency factor in the inner cell mass of blastocysts, is also expressed in unipotent primordial germ cells (PGC) in mice1, where its precise role is yet unclear2-4. We investigated this in an in vitro model, where naïve pluripotent embryonic stem cells (ESCs) cultured in bFGF/ActivinA develop as epiblast-like cells (EpiLCs), and gain competence for PGC-like fate5. Consequently, bone morphogenetic protein (BMP4), or ectopic expression of key germline transcription factors Prdm1/ Prdm14/ Tfap2c, directly induce PGC-like cells (PGCLCs) in EpiLCs, but not in ESCs6-8. Here we report an unexpected discovery that Nanog alone can induce PGCLCs in EpiLCs, independently of BMP4. We propose that following the dissolution of the naïve ESC pluripotency network during establishment of EpiLCs9,10, the epigenome is reset for cell fate determination. Indeed, we found genome-wide changes in NANOG binding pattern between ESCs and EpiLCs, indicating epigenetic resetting of regulatory elements. Accordingly, we show that NANOG can bind and activate enhancers of Prdm1 and Prdm14 in EpiLCs in vitro; BLIMP1 (encoded by Prdm1) then directly induces Tfap2c. Project description:Acquisition of new stem cell fates relies on the dissolution of the prior regulatory network sustaining the existing cell fates. Currently, extensive insights have been revealed for the totipotency regulatory network around the zygotic genome activation (ZGA) period. However, how the dissolution of the totipotency network is triggered to ensure the timely embryonic development following ZGA is largely unknown. In this study, we identified the unexpected role of a highly expressed 2C embryo specific transcription factor, ZFP352, in facilitating the dissolution of the totipotency network. We found that ZFP352 has bifurcated binding and regulation towards two different retrotransposon sub-families. ZFP352 coordinates with DUX to bind and regulate the 2C specific MT2_Mm sub-family. On the other hand, without DUX, ZFP352 switched affinity to bind extensively onto SINE_B1/Alu sub-family. This leads to the activation of later developmental programs like ubiquitination pathways, to facilitate the dissolution of the 2C state. Correspondingly, depleting ZFP352 in mouse embryos impaired the 2C to morula transition process. Thus, through differential regulation of MT2_Mm and SINE_B1/Alu, ZFP352 can trigger spontaneous dissolution of the totipotency network. Our study highlights the importance of different retrotransposons sub-families in facilitating the timely and programmed cell fates transition during early embryogenesis.
