Role of CHR4 during floral transition

Project description:Several pathways conferring environmental flowering responses in Arabidopsis converge on developmental processes that mediate floral transition in the shoot apical meristem. Many characterized mutations disrupt these environmental responses, but downstream developmental processes have been more refractory to mutagenesis. We constructed a quintuple mutant impaired in several environmental pathways and showed that it possesses severely reduced flowering responses to changes in photoperiod and ambient temperature. RNA-seq analysis of the quintuple mutant showed that the expression of genes encoding gibberellin biosynthesis enzymes and transcription factors involved in the age pathway correlates with flowering. Mutagenesis of the quintuple mutant generated two late-flowering mutants, quintuple ems 1 (qem1) and qem2. The mutated genes were identified by isogenic mapping and transgenic complementation. The qem1 mutant was an allele of ga20ox2, confirming the importance of gibberellin for flowering in the absence of environmental responses. By contrast, the qem2 mutation is in CHROMATIN REMODELING 4 (CHR4), which has not been genetically implicated in floral induction. Using co-immunoprecipitation, RNA-seq and ChIP-seq, we show that CHR4 interacts with transcription factors involved in floral meristem identity and affects expression of key floral regulators. We conclude that CHR4 mediates the response to endogenous flowering pathways in the inflorescence meristem to promote floral identity.

Multi-omics and Network Evaluation of Arogenate Dehydratase Knock-out Mutants in Arabidopsis thaliana

Project description:By knocking out genes encoding specific arogenate dehydrase (ADT) enzymes in Arabidopsis, variable reductions in lignin can be achieved. To understand how ADT composition affects plant phenotypes and biomolecular systems, we successfully constructed single and multiple ADT knockout (KO) mutants in Arabidopsis. Using these mutants, a multi-omics (metabolome, transcriptome and proteome) evaluation was conducted using GC- and LC-MS, RNA-Seq, and iTRAQ labeled LC-MS/MS technologies. Identifications include primary and secondary metabolites, transcripts, and proteins in leaf and stem samples taken at 4 weeks of age from 9 KO and wild-type (WT) lines.

Transcription profiling of Arabidopsis plants inducibly expressing LEC2:GR or ttg:GR to identify primary and secondary targets of the LEC2 transcription factor

Project description:Comparison of various inductibles constructions of arabidopsis treated by differents solutions. The aim of this project is to determine the primary and secondary targets of the LEC2 transcrition factor. The induction by the dexamethasone allows the expression of constructions LEC2:GR or ttg:GR introduced into transforming plants.The dexamethasone induces the expression of the contruct which carries the receptor to the glucocorticoïde (GR.). The cycloheximide is a inhibitor of the translation and allows, coupled with the dexamethasome, the identification of the primary targets only. The LEC2_GR25 and LEC2_GR31 constructs are two independents transforming plants of the cDNA-LEC2_GR construct. Both were used in order to have an idea of the variability of the data transcriptome obtained. The ttg_GR construct is used here as control ; ttg is another transcription factor, thus if induction with the dexamethasone works well, the targets induced in the two mutants will be different.

Project description:<p>We generated primary cultures from mechanically isolated kidney glomeruli (filtration unit of the nephron) which are composed of podocytes and mesangial cells. In parallel, we generated primary kidney cortex tubule cell cultures, which are composed primarily of proximal tubule cells. Early passage cultures of these two cell types were subjected to chromatin accessibility profiling (DNase-Seq) and gene expression profiling (RNA-Seq). We found thousands of dynamically regulated enhancers in both cell types that potentially regulate nearby and distal target genes that are differentially expressed. These data will be useful for understanding the epigenomic regulation of gene transcription in key kidney cell types.</p>
