Project description:We performed a transcriptomic analysis of Pi starvation responses in Arabidopsis thaliana (Columbia-0) wild type plants under phosphate starvation stress and in plants with altered PHR1(-like) activity, comparing mutants of phr1 and phr1-phl1 grown in phosphate-lacking medium. Results show the central role of PHR1 and functionally redundant members of its family in the control of transcriptional responses to Pi starvation.

Project description:Phosphate starvation/sufficient rice seedling, root or shoot Pi-starvation or Pi-sufficient stresses responsible rice genes, including previously unannotated genes were identified by Illumina mRNA-seq technology. 53 million reads from Pi-starvation or Pi-sufficient root or shoot tissues were uniquely mapped to the rice genome, and these included 40574 RAP3 transcripts in root and 39748 RAP3 transcripts in shoot. We compared our mRNA-seq expression data with that from Rice 44K oligomicroarray, and about 95.5% (root) and 95.4% (shoot) transcripts supported by the array were confirmed expression both by the array and by mRNA-seq, Moreover, 11888 (root) and 11098 (shoot) RAP genes which were not supported by array, were evidenced expression with mRNA-seq. Furthermore, we discovered 8590 (root) and 8193 (shoot) previously unannotated transcripts upon Pi-starvation and/or Pi-sufficient.

Project description:Phosphate limitation constrains plant development in natural and agricultural systems. Under phosphate-limiting conditions plants activate genetic, biochemical and morphological modifications to cope with phosphate starvation. One of the morphological modifications that plants induce under phosphate limitation is the arrest of primary root growth and it is induced by the root tip contact with low phosphate media. The sensitive to proton rhizotoxicity (stop1) and aluminium activate malate transporter 1 (almt1) mutants of Arabidopsis thaliana continue primary root growth under in vitro Pi-limiting conditions, thus, to get insight into the molecular components that control primary root growth inhibition under low phosphate conditions we extracted and sequenced mRNA from the root tips (2-3 mm from the root apex) of wild-type plants (Col-0 accession) and low-phosphate-insensitive mutants almt1 and stop1 grown under low and high phosphate conditions 5 days after germination using an RNA-seq methodology.

Project description:Sugar is an important resource for energy generation and developmental regulation in plants, and sucrose starvation causes enormous changes in cellular morphology, enzyme activities and gene expression. Genome-wide gene expression profiling provides a comprehensive knowledge into gene expression under nutrients depletion and senescence, however, that of monocot model plant rice under sucrose depletion is still under investigation. Here, the time-course monitoring of gene expression profiles in sucrose-starved rice (Oryza sativa cv Tainung67) suspension cells was investigated by 21495 probes-containing Agilent rice chip. In sucrose-starved cells, the induced vacuolar biogenesis was coincided with the significantly upregulated expression of genes encoding H+-pyrophosphatase, ï?¤-TIP, one putative ï?¡-TIP, several vacuolar proteases and proteinase inhibitors, and one OsATG3. To survey the overall metabolic adaptations under sucrose depletion the genes significantly alternating expression level were incorporated into multiple metabolic pathways. The majority of genes encoding enzymes involved in biosynthesis and degradation pathways of various macromolecules were comprehensively down- and upregulated, respectively, by sucrose starvation. Transcriptional regulation of gene expression is important for the physiological adaptations to environmental stress and many transcription factors, including bZIPs, NACs, and WRKY showed significant increase in transcript levels under sucrose starvation. Concurrently, statistical analysis reveals that their corresponding consensus cis-elements, such as ABA-responsive element, CACG, ACI, ACII and CTTATCC, are frequently found in the promoter regions of many Suc starvation-upregulated genes. Particle bombardment-mediated transient promoter activity assays further showed that the CTTATCC, derived form TATCCA, and the AC motifs, are the promising sucrose starvation responsive activators in sucrose-starved rice suspension cells. Experiment Overall Design: We used Agilent rice gene chips to investigate the gene expression profiling in rice cells after periods of 12, 24 and 48 h Suc starvation. To eliminate the effect of osmotic stress on alternation of gene expression, an additional set of control, 88 mM Sorbitol in MS medium verse Suc-free samples for 12 h Suc starvation, was also applied for array analysis.

Project description:Abiotic stresses such as salinity are very important factors limiting rice growth and productivity around the world. Affymetrix rice genome array containing 48,564 japonica and 1,260 indica sequences was used to analyze the gene expression pattern of rice responsive to salinity stress, try to elucidate the difference of genome-wide gene expression profiling of two contrasting rice genotypes in response to salt stress and to discover the salinity related genes and gene interaction and networks. Under salinity condition, the number of differentially expressed genes (DEGs) in 177-103 was more than that in IR64, and most of up-regulated DEGs in 177-103 are response to stress. But in IR64, most of up-regulated DEGs are transcription related genes. The DEGs under salinity showed very strong tissue specificity, the number of DEGs in leaf was more than that in root. A lot of genes differentially expressed by exogenous ABA treatment under salinity condition, such as Leaf senescence protein, 1-deoxy-D-xylulose 5-phosphate synthase 2 precursor and Protein of unknown function DUF26 were induced by ABA and contributed to salinity tolerance.

The analysis was performed in wild-type plants grown for seven days in complete (+Pi) and Pi-lacking (-Pi) Johnson solid media and the single phr1 and double phr1-phl1 mutants grown for 7 days in –Pi medium. Three independent biological samples of total RNA from shoot and root were hybridized separately.

Project description:Rice has developed several morphological and physiological strategies to adapt to phosphate starvation stress. In order to elucidate the molecular bases of response due to phosphate stress particularly the transcriptional profile of genotypes with variation in tolerance to phosphate starvation, we analyzed the gene expression profiles of 3 japonica rice cultivars and an indica cultivar with different levels of tolerance to phosphate starvation using the RNA-Seq method. We constructed a total of 48 libraries corresponding to root and shoot of the 4 cultivars for control (0 d) and âP treatment (22 d) with three biological replicates for root and shoot samples in each cultivar. Approximately 254 million sequenced tags were mapped onto the reference rice genome sequence (IRGSP1.0) and an average of about 5,000 transcripts in each genotype were found to be responsive to Pi-starvation. Comparative analysis of the responsive transcripts revealed an overall similarity in the transcriptome signatures resulting from phosphate starvation as well as distinct differences that distinguish the degree of tolerance among the 4 cultivars. We elucidated a set of core responsive transcripts commonly expressed in both root and shoot with different levels of expression reflecting variation as well genotype specificity in tolerance to Pi-starvation. De novo assembly of unmapped reads generated a large set of sequence assemblies that represent potential new transcripts that may be involved in tolerance to phosphate deficiency. Characterization of 88 assemblies unaligned in the reference genome revealed several dozen transcripts which correspond to plant ESTs. This study provides an overview of the diversity in response to P-starvation stress that can be used to identify the major genes for improving Pi acquisition and utilization in rice and other cereal crops. Note: Samples in DRA were assigned the same sample accession. This is incorrect as there are different samples, hence âSource Nameâ was replaced with new values. Project description:We used GeneChip Rice Genome Array (Affymetrix, Santa Clara, CA, USA) to identify genes that were rapidly induced by N starvation (1 h) in rice roots. Transcriptomic analysis of rice roots revealed that the expression of 288 genes was differentially regulated (144 up, 144 down) by N starvation (1 h).
