Project description:We performed an expression profiling study of 168 primary breast tumors, lymph node metastases, and autopsy samples of primary breast tumours and metastases to liver, chest wall, lymph node, lung, and spleen, as well as positive and negative RNA controls, with technical replicates, to assess quality control methodology and probe-level reproducibility of the Illumina DASL microarray assay. The experiment included both Illumina DASL HumanRef-v3 and DASL HT-12; this series includes only the 120 HumanRef-v3 samples . This series includes 120 samples in total: 19 autopsy tissues of the chest wall, liver, lymph nodes, lung, spleen, liver, and breast, 5 negative controls, 6 positive controls, and 90 lymph node metastases.

Single-cell RNA-sequencing of CD4+ T cells from lung and draining lymph node of flu-infected mice

Project description:We performed a single-cell transcriptome analysis of pooled samples from lung and lymph node of 4-12 mice per time point in days post infection (d9, d14, d30) sorted for I-Ab NP311-325 specific CD4 T cells. Additionally we include mRNA counts from liver cells from LCMV infected mice day 37 post-infection, which were sequenced simultaneously with spleen cells from GSE134157.

Pan organ and time course analysis of T cells in acute LCMV (armstrong) infection (day 60) [I40]

Project description:This study is part of the immgenT Open Source Project, specifically from IGT40, which focuses on a pan-organ and time course analysis of T cells in acute LCMV (Armstrong) infection at day 60 post-infection. The dataset includes T cells isolated from multiple organs: spleen, prostate, submandibular gland, bone marrow, mesenteric lymph node, small intestine epithelium, small intestine lamina propria, lung, and mediastinal lymph node. 7-week-old male C57BL/6J mice infected intraperitoneally with 2×10^5 PFU LCMV Armstrong, and T cells were analyzed at 60 days post-infection (dpi). The study includes both endogenous T cells and adoptively transferred P14 and SMARTA TCR transgenic T cells. Mice received IV 100,000 SMARTA (CD45.1.2) and 50,000 P14 (CD45.1) T cells one day before infection.

Transcription profiling time series of lymph node, liver and spleen from two cattle breeds infected with Trypanosoma congolense to investigate breed differences in susceptibility

Project description:In this experiment, cattle from 2 breeds Boran and N'Dama were infected with Trypanosoma Congolense, IL1180 clone, African sleeping sickness, a disease which affects cattle in sub-saharan Africa. These breeds were chosen because they differ in their tolerance to infection, with Boran being highly susceptible, and N'Dama being more tolerant to infection. Three tissues Liver, Spleen and Lymph Node were harvested from individuals at various timepoints. Liver, Spleen and Lymph Node were collected post mortem at days 0 (naive), 21 and 35 post infection. In addition, further liver samples were collected by biopsy at days 0 (naive), 12, 15, 18, 26, 29, 32 days post infection. Each condition thus comprises: Time, Tissue, Breed. For each condition, RNA extracts from individuals were hybridised on individual arrays.<br>Infection experiment, tissue harvesting and RNA extraction were carried out at ILRI Nairobi Kenya.<br>Hybridizations were carried out at the Microarray facility, Roslin Institute, UK.<br>Data analysis was carried out at Liverpool University and Manchester University, UK.<br>

RNA sequencing of splenic reticular cells in healthy and LCMV-infected mice

Project description:We report the transcriptome of subsets of mouse splenic mesenchymal reticular cells and lymph node reticular cells obtained from healthy Ccl19-cre x R26R-EYFP mice on a C57BL/6 background. We also examine splenic reticular cells from these mice infected with lymphocytic choriomeningitis virus (LCMV) strain Armstrong (acute infection) or strain Clone 13 (chronic infection). Subsets of CD45- CD31- Ter119- reticular cells were analyzed including PDPN+ T zone reticular cells (TRC) and MAdCAM-1+ marginal reticular cells (MRC) from spleen and lymph nodes. Additionally from the spleen we analyzed PDPN+ CD140a- cells, PDPN+ EYFP- cells, and EYFP+ red pulp reticular cells (RPRC) in healthy mice. We analyzed TRC, MRC, PDPN+ EYFP- cells, and EYFP+ RPRC from mice infected with LCMV Armstrong or LCMV Clone-13 on day 8 or on day 30 after infection. Our study represents the first detailed analysis of splenic reticular cell transcriptomes in healthy and LCMV-infected mice, with biologic replicates, generated by RNA-sequencing. We find substantial differential gene expression across subsets of splenic and lymph node reticular cells. We reveal significant changes in gene expression induced after virus infection that differ markedly with disease.
