Project description:Nanotopographic cues from biomaterials exert powerful effects on the osteogenic differentiation of mesenchymal stem cells because of their niche-mimicking features. However, the biological mechanisms underlying cell lineage determination by surface nanotopography have not been clearly elucidated. Here, we explored the osteogenic behavior of human bone marrow mesenchymal stem cells (hBMSCs) on PLLA nanofibers with different orientations, and monitored the dynamic changes in global gene expression triggered by topographical cues. The global gene expression of hBMSCs cultured on random and aligned nanofibers and induced with osteogenic supplement (OS) were analysed using microarray company with control at 4, 7, 14 and 21 days.

Project description:Gene expression profiles were generated with Illumina arrays for untreated human mesenchymal stem cells and also Argonaute1 bound mRNAs in the same cells. In addition gene expression profiles were generated for the human embryo cell line H1 before and after differentiation along the neural lineage. NOTE: assays for human embryonic stem cells before and after differentiation were added in July 2014 and data files for the mesenchymal stem cells were updated.

Temporal multi-omics gene expression data across human embryonic stem cell-derived polyhormonal cell differentiation

Project description:Human embryonic stem cells (hESCs) provide a powerful in vitro model to study lineage specification and the regulatory programs underlying early human development. Here, we present a high-resolution, temporal multi-omics dataset tracking mRNA, translation, and protein expression dynamics during hESC differentiation into definitive endoderm and subsequent polyhormonal (PH) cells, a key pancreatic lineage. RNA-seq, ribosome profiling, and quantitative mass spectrometry-based proteomics were performed on matched samples collected at ten time points in biological duplicates, allowing detailed characterization of transcriptional, translational, and protein abundance changes over the differentiation timeline. The dataset exhibits high technical quality, with strong reproducibility between replicates and rigorous quality control metrics across all omics platforms. This extensive dataset provides critical insights into the complex regulatory mechanisms driving polyhormonal cell differentiation and serves as a valuable resource for the research community, enabling deeper exploration of mammalian development, endodermal lineage specification, and gene regulation.

Membrane-bound TGF-beta on tumor-associated mesenchymal stem-like cells initiates epithelial-to-mesenchymal transition in human colorectal cancer

Project description:Growing evidence indicates that tumor-associated stroma plays a negative role in human colorectal cancer (CRC). Nature of specific stromal cell populations involved and mechanisms underlying their negative impact remain to be fully understood. In this study we describe the expansion from human primary CRCs of a mesenchymal cell population, referred to as tumor-associated stromal cells (TASCs), resembling bone marrow-derived mesenchymal stem cells (BM-MSCs) in morphology, phenotypes and differentiation potential. We found that, upon co-culture with tumor cells, TASCs acquire membrane-bound TGF-mbTGF-expression, a phenomenon mediated by v6 integrin. MbTGF-expression proved to be critical for triggering epithelial-to-mesenchymal transition (EMT) in tumor cells, eventually leading to enhanced dissemination of circulating tumor cells and increased metastasis formation, in an orthotopic mouse model. Our data identify CRC-associated mesenchymal stem-like cells as critical EMT initiators and suggest mbTGF- as potential novel therapeutic target.

Cell types and lineages of hESC-derived brain cells

Project description:During development of the human brain, multiple cell types with diverse regional identities are generated. Here we report a system to generate early human brain forebrain and mid/hindbrain cell types from human embryonic stem cells (hESCs), and infer and experimentally confirm a lineage tree for the generation of these types based on single-cell RNA-Seq analysis. We engineered SOX2Cit/+ and DCXCit/Y hESC lines to target progenitors and neurons throughout neural differentiation for single-cell transcriptomic profiling, then identified discrete cell types consisting of both rostral (cortical) and caudal (mid/hindbrain) identities. Direct comparison of the cell types were made to primary tissues using gene expression atlases and fetal human brain single-cell gene expression data, and this established that the cell types resembled early human brain cell types, including preplate cells. From the single-cell transcriptomic data a Bayesian algorithm generated a unified lineage tree, and predicted novel regulatory transcription factors. The lineage tree highlighted a prominent bifurcation between cortical and mid/hindbrain cell types, confirmed by clonal analysis experiments. We demonstrated that cell types from either branch could preferentially be generated by manipulation of the canonical Wnt/beta-catenin pathway. In summary, we present an experimentally validated lineage tree that encompasses multiple brain regions, and our work sheds light on the molecular regulation of region-specific neural lineages during human brain development.
