RNA sequencing of microglia sorted form tamoxifen treated Sall1CreER/fl and control Sall1fl/fl mice

Project description:Microglia are the resident macrophages of the central nervous system (CNS). Gene profiling identified the transcriptional regulator Sall1 as a microglia signature gene. Given the high expression of Sall1 in microglia, we sought to identify its function in vivo. The Sall1CreER allele has been targeted into the Sall1 locus, therefore Sall1CreER/fl mice (heterozygous for both alleles) allow inducible ablation of Sall1 expression in microglia after tamoxifen treatment. We performed RNA-seq to examine gene expression profiles of microglia sorted from tamoxifen treated adult Sall1CreER/fl mice and Sall1fl/fl control littermates. Microglia were obtained with > 98% purity and the absence of Sall1 was confirmed in Sall1CreER/fl microglia. We could show that deletion of Sall1 in microglia in vivo resulted in the conversion of these cells from resting tissue macrophages into inflammatory phagocytes leading to altered neurogenesis and disturbed tissue homeostasis. Similar changes in gene expression profiles were found in Sall1-deficient microglia isolated from tamoxifen-treated Cx3cr1CreERSall1fl/fl mice. In these mice, deletion of Sall1 is targeted to CX3CR1+ myeloid cells including microglia and CNS-associated macrophages but not to any other CNS-resident cells. This indicated that Sall1 transcriptional regulation maintains microglia identity and physiological properties in the CNS.

Decoupling astrocytes in adult mice impairs synaptic plasticity and spatial learning

Project description:To study the role of the gap junction coupled astrocytic network, we generated inducible double knockouts to selectively delete Cx30 and Cx43 from astrocytes in adult mice. Mice carrying loxP-flanked Gjb6 (Cx30fl/fl mice) (Boulay et al., 2013) and Gja1 (Cx43fl/fl mice) (Theis et al., 2003) alleles were crossbred with mice expressing the tamoxifen-sensitive Cre-recombinase CreERT2 under the endogenous GLAST(Slc1a3)-promoter (Mori et al., 2006). Adult, 8-10 week old mice (Cx30fl/fl:Cx43fl/fl:GLASTCreERT2/+, termed cKO) and littermate control mice (Cx30fl/fl:Cx43fl/fl:GLAST+/+) were injected with tamoxifen for 5 consecutive days and hippocampi were isolated for subsequent TMT-based proteomics analysis 90 days after tamoxifen treatment, to study the consequences of astrocyte decoupling and connexin deletion.

Project description:To investigate the effects of a late deletion of Gata3 on CD4 T cell gene expression profiles in experimental autoimmune encephalomyelitis, we performed a RNA-Seq analysis of Gata3-sufficient (i.e., Cd45.1/Cd45.2 or vehicle treated Cd45.2/Cd45.2 Cre-ERT2 Gata3 fl/fl) and Gata3-deficient (i.e., tamoxifen-treated Cd45.2/Cd45.2 Cre-ERT2 Gata3 Fl/Fl) CNS-infiltrating CD4+ effector T cells from mixed congenic co-transfer recipient mice. We performed a gene expression profiling analysis using data obtained from RNA-seq from 2 mixed congenic adoptive transfer receipient vehicle-treated mice and 2 mixed congenic adoptive transfer receipient tamoxifen-treated mice for a total of 8 biological samples.

Effect of PPAR-delta on murine microglia gene expression during experimental autoimmune encephalomyelitis

Project description:Mice were generated that had a tamoxifen-inducible Cre recombinase transgene under the control of the CX3CR1 promoter. These mice were crossed with mice that had a floxed PPAR-delta allele. EAE was induced in these mice and controls that just had the floxed allele at 30 days after tamoxifen treatment. Mice were euthanized (N=9/genotype) for isolation of microglia at 2-3 days after the onset of EAE, a time when clinical scores were equivalent between the groups. Spinal cords were pooled (N=3/sample) for microglia isolation and sorting. Microglia were isolated from spinal cords by collagenase digestion, percoll gradient and FACS sorting using CD45 and CD11b antibodies resulting in N=3 spinal cords resulting in N=3 pooled samples/group. RNA was isolated from sorted microglia using the PicoPure™ RNA Isolation Kit (Thermo Fisher Scientific). RNA quality was evaluated using the 2100 Bioanalyzer (Agilent) and N=2 samples per group with RIN numbers > 7 were submitted for sequencing and analysis at the UHN Bioinformatics and HPC Core, Princess Margaret Cancer Centre.

Bulk RNASeq of mouse astrocytes isolated from the somatosensory cortex of control and Tcf7l2 conditional knockout (TdTomato+).

Project description:The aim of the experiment was to explain the role of astrocytic TCF7L2 transcription factor in astrocyte development and maturation. To do that we used Tcf7l2FL/FL:TdTomatoFL/FL animals with loxP sites that flanked exon 6, the deletion of which causes a frameshift mutation and leads to nonsense-mediated decay. Those mice were crossed with Aldh1l1Cre-ERT2 animals, that carried a transgene with tamoxifen-inducible Cre recombinase under the control of an astrocyte lineage-specific promoter. Control line was obtained crossing Aldh1l1Cre-ERT2 with Tcf7l2WT/WT:TdTomatoFL/FL animals. Tamoxifen (75 mg/kg body weight) was administered on postnatal day 6 and 8, 27 days later, (postnatal day 35), mice were sacrificed and TdT postive astrocytes were FACS-sorted using BD FACSAria, RNA from 4 control TdT and 3 Tcf7l2 cKO TdT mice were isolated and bulk RNA-seq was performed.

Microarray analysis to identify genes that are differentially expressed in resting and in LPS-activated splenic B cells of Ebf1+/fl-RERTCre and Ebf1fl/fl-RERTCre mice

Project description:Using resting and LPS-stimulated B cells from mice carrying two Ebf1 alleles flanked with loxP sites and an inducible Cre recombinase, target genes of Ebf 1 and the effect of Ebf1 deletion on the cells was analyzed. Target genes of Ebf 1 and the effect of Ebf1 deletion on the cells was analyzed. Ebf1 fl/fl mice and heterozygote control animals carrying an ER-Cre fusion protein were treated with Tamoxifen-Citrate and were sacrificed for analysis. Resting B cells were sorted and were either left untreated or were stimulated with LPS, followed by RNA extraction for expression analysis. See related Series GSE35915.

ATAC sequencing of sorted BCC cells after vismodegib treatment

Project description:K14Cre-ER; Ptch1fl/fl; p53fl/fl;Lgr5GFP mice were aged until the appropriate tumor density was achieved. Skin samples were taken from control mice (untreated) or mice treated for 6 days or 14 days at twice a day dosing with vismodegib (75mg/kg body weight). RNA was extracted from freshly FACS sorted tumor cells based on GFP intensity. The "SAMPLE_ID" sample characteristic is a sample identifier internal to Genentech.
