A New Mediator of Singlet Oxygen Responses in Chlamydomonas and Arabidopsis

Project description:We identified a small zinc finger protein, MBS, as a new mediator of singlet oxygen responses in Chlamydomonas and Arabidopsis. MBS is required for induction of singlet oxygen-dependent gene expression and, upon oxidative stress, accumulates in distinct granules in the cytosol of Arabidopsis cells. First, we recorded changes in light stress-regulated gene expression profiles after genetically perturbing MBS function by isolating mutants for the two MBS genes (MBS1 and MBS2) and by overexpression of MBS1 in Arabidopsis thaliana. Then, these light stress-related gene expression profiles were analyzed with respect to genes specifically responding to singlet oxygen and hydrogen peroxide/superoxide. The results indicated that MBS inactivation leads to an impaired response to singlet oxygen signaling under light stress. Knock-out or knock-down of the MBS1 and MBS2 genes and overexpression of MBS1 in Arabidopsis thaliana were compared with the wild type and the flu mutant as controls under light stress. Arabidopsis seedlings of mbs1-1, RNAi-MBS2/mbs1-1, 35S:MBS1, the wild type and the flu mutant were harvested at 0 h and 3 h of light stress (HL, 1000 µE m−2 s−1). Total RNA was extracted and cDNA was hybridized to Affymetrix ATH1 microarrays in three biological replicates.

Project description:The Arabidopsis Tandem Zinc Finger 9 (TZF9) is a putative RNA-binding protein that is localized to Processing Body-like structures. A tzf9 knock out line showed attenuated response to the Pattern-Associated Molecular Pattern (PAMP), flg22 (doi: 10.1093/pcp/pct175). To uncover the molecular mechanism for this phenotype, global gene expression analysis covering total RNA (transcriptome) and polysome-associated mRNAs (translatome) was performed. For the latter, a transgenic line expressing a FLAG-tagged ribosomal protein RPL18 was crossed to the tzf9 mutant. The results show a strong 'uncoupling' between transcriptome and translatome in the mutant, indicating that TZF9 could be involved in global post-transcriptional regulation process.

Genomics of Pediatric Renal Medullary Carcinomas

Project description:<p>We derived faithful cancer cell lines from patients with a diagnosis of renal medullary carcinomas (RMC). These models have been sequenced with whole genome, exome and transcriptome technologies along with the patient's primary germline and tumor samples. We took these faithful models and performed loss-of-function genetic perturbation screens (e.g. RNAi and CRISPR-Cas9) along with an orthogonal small molecule screen. We identified the ubiquitin-proteasome system as an important target in RMC as well as other SMARCB1 deficient cancers.</p>

Proteins that interact physically with Drosophila blanks

Project description:RNA interference targets aberrant transcripts with cognate small interfering RNAs, which derive from double-stranded RNA precursors through nucleolytic processing. Several functional screens have identified Drosophila blanks/lump (CG10630) as a facilitator of RNAi in cultured cells, yet its molecular function has remained unknown. The protein carries two dsRNA binding domains (dsRBD) and blanks mutant males have a spermatogenesis defect. We demonstrate that blanks selectively boosts RNAi triggered by dsRNA of nuclear origin. Blanks binds dsRNA in vitro, shuttles between nucleus and cytoplasm and the abundance of certain endogenous siRNAs is reduced in blanks mutant testes. Transgenic expression of a Blanks protein variant with increased nuclear retention reduces endogenous siRNA abundance unless the protein also carries a mutation that prevents binding of dsRNA to the second dsRBD. Blanks thus facilitates the export of dsRNA to the cytoplasm for further processing by the canonical RNAi machinery. In contrast, rescue of male fertility in blanks mutant animals was independent of RNA binding to the second dsRBD, consistent with a previous report that linked fertility to the first dsRBD of Blanks. The role of blanks in spermatogenesis appears thus unrelated to its role in dsRNA export.
