Project description:The mineralocorticoid receptor is expressed in the rat and human retina. We previously showed that intravitreal injection of aldosterone in rat eyes induced retinal œdème and choroidal vasodilation and permeability through regulation of ion/water channels (Zhao et al. Faseb J, 2009; Zhao et al. J Clin Invest 2012). Illicit activation of MR induces inflammation, oxidative stress and tissue remodeling in cardiovascular and renal diseases independent of hypertension. We performed a full transcriptomic study destinated to identify genes regulated by aldosterone in the whole retina of rat.

Expression profiling of the retina of pde6c, a zebrafish model of retinal degeneration

Project description:Retinal degeneration often affects the whole retina even though the disease-causing gene is specifically expressed in the light-sensitive photoreceptors. These retinal defects can potentially be determined by gene-expression profiling of the whole retina. In this study, we measured the gene-expression profile of retinas microdissected from a zebrafish pde6cw59 (pde6c) mutant. Its retinas display not only photoreceptor degeneration but also issues in other cell types starting from 4 days postfertilization (dpf). To capture these initial changes, we subjected pde6c and wild-type (WT) retinas at 5 dpf to RNA sequencing (RNA-Seq) on the Illumina HiSeq 2000 platform. The sequencing analyses indicate that the RNA-Seq dataset was of high quality. We also validated the RNA-Seq results by Reverse Transcription Quantitative Polymerase Chain Reaction (RT-qPCR) of seven phototransduction genes. We found that the fold changes of these genes measured by RT-qPCR highly correlated to those measured by RNA-Seq. Therefore, our RNA-Seq dataset likely captures the molecular changes in the whole pde6c retina. This dataset will facilitate the characterization of the molecular defects in the pde6c retina at the initial stage of retinal degeneration

Profiling the retinal microRNA (miRNA) expression in rodents by Next-Generation Sequencing

Project description:Purpose: The study aimed to determine the expression profiles of retinal miRNA from adult Sprague Dawley (SD) rat and C57BL/6 mice. Methods: The profile of retinal miRNA transcriptom from rat (8 weeks old) and mice (8 weeks old) were generated by deep sequencing, in triplicate, using Illumina Hiseq-2500 RNA-seq platform. The sequence reads from all samples were analysed for overall quality, screened for the presence of any contaminants and trimmed accordingly. The cleaned sequence reads were then processed through the quantification modules miRDEEP2 ver2.0.0.7 pipeline for known miRNA expression profiling. Rat or mice miRNAs from miRBASE release21 were used for mapping and quantification. Results: We identified a total of 643 and 1294 miRNAs, that were expressed in the retina of rat and mouse, respectively. Moreover, with a readcount cutoff of >0.5, 475 and 614 miRNAs were identified in the retina of rat and mouse, respectively. Conclusion: Our study represents the first detailed analysis of retinal miRNA profile in adult rat and mouse. Our results also suggested that both species have a similar expression patterns of retinal miRNAs.

RNA-seq analysis of the developing chicken retina

Project description:The chicken embryo (Gallus gallus) is a classic model system for studying developmental biology. During chick development, embryonic day 8 (E8) retina are packed with multipotent neuronal precursors on the cusp of differentiation into all retinal cell types. By E18 the retina is nearly fully mature with all major retinal cell types differentiated and expressing cell type-specific genes. Whole retina were harvested from embryonic day 8 (E8), E16, and E18 developing chicken embryos. Whole cornea were also collected from E18 embryos as a reference tissue. Duplicates were obtained for each time point and total RNA was extracted from samples using a Qiagen AllPrep Mini Kit. To characterize differential gene expression in these tissues, Illumina stranded TrueSeq RNA-Seq libraries were prepared from total RNA and 125 PE sequencing reads were obtained. These data will be used to characterize retina-specific patters of gene expression as well as global changes in gene expression between critical developmental time points in the chicken retina.
