Project description:Adult cardiac tissue undergoes a rapid process of dedifferentiation when cultured in vitro. The aim of this experiment was to compare the transcriptome of freshly prepared rat myocardial slices with slices cultured in unloaded conditions (no electromechanical stimulation) for 24 hours, electromechanical stimulation @ SL=1.8 for 24 hours & electromechanical stimulation @ SL=2.2 for 24 hours.

Label-free quantitative SWATH-MS proteomic analysis of adult myocardial slices in vitro after biomimetic electromechanical stimulation

Project description:Conventional in vitro cell cultures are relatively available and have been widely used in explaining many mechanisms, but their simple construction is not directly applied to the in vivo environment. A possible solution to overcome this problem is special in vitro model maintained with cardiac slices. Slices show a preserved architecture, multi-cellularity and physiology of the heart tissue. This approach creates a bridge between the gap in cellular and in vivo studies. This study demonstrated that it is possible to find protein biomarkers between rat myocardial slices which were stretched to sarcomere lengths (SL) within the physiological range of 1.8–2.4μm and slices cultured without electromechanical stimulation and with fresh myocardial slices.

A dopamine-induced coordinated gene expression program regulates neuronal function and cocaine response

Project description:The goal of this experiment was to determine how dopamine receptor activation in medium spiny neurons alters rapid transcriptional programs. To identify genes altered by dopamine, we used a rat primary striatal neuronal culture system in which striatal neurons were removed from the rat brain at embryonic day 18, cultured for 11 days in vitro using standard neuronal conditions, and treated neurons with either vehicle (neurobasal media) or dopamine (at a concentration of 1µM) for 1hr. This dataset contains PolyA+ RNA-seq results from this experiment, in which we identified 100 upregulated genes and 3 downregulated genes after dopamine stimulation using DESeq2 pipelines.

Proteomics of Rat Proximal-Tubule Cell-Culture Models

Project description:Cultured cell lines are widely used for research in the physiology, pathophysiology, toxicology and pharmacology of the renal proximal tubule. The lines that are most appropriate for a given use depend on the genes expressed. New tools for transcriptomic and proteomic profiling using RNA-sequencing (RNA-Seq) and mass spectrometry make it possible to catalog expressed genes in each cell line. This data set is the protoemic data of Rat NRK-52E cell line. We concludeno cell line fully matched the transcriptome of native proximal tubule cells. However, some of the lines tested are suitable for the study of particular metabolic and transport processes seen in the proximal tubule.

The epigenomic landscape of cognitive stimulation in the context of aging in mouse dorsal hippocampus - SWATH

Project description:Aging is a universal biological phenomenon linked to many diseases, such as cancer or neurodegeneration. However, the molecular mechanisms underlying aging, or how lifestyle interventions such as cognitive stimulation can ameliorate this process, are yet to be clarified. Here, we performed a multi-omic profiling, including RNA-seq, ATAC-seq, ChIP-seq, EM-seq, SWATH-MS and single cell Multiome scRNA and scATAC-seq, in the dorsal hippocampus of young and old mouse subjects which were subject to cognitive stimulation using the paradigm of environmental enrichment. In this study we were able to describe the epigenomic landscape of aging and cognitive stimulation.

Human Mesenchymal Stem Cells in Cardiomyocyte Co-Culture

Project description:Evaluate the change in transcription factors that have a role in human mesenchymal stem cell (hMSC) commitment to a cardiomyocyte lineage when co-cultured for 4 days with rat neonatal cardiomyocytes and before acquiring a recognizable cardiac phenotype. A myocardial microenvironment was generated by dissociating neonatal rat hearts and establishing cardiomyocyte primary cultures. HumanMSCs constitutively labeled with dsRed localized to the cell's mitochondria were either grown separately (control) or added to the cardiomyocyte primary cultures and grown for 4 days. dsRed fluorescent hMSCs were harvested from co-cultures at 4 days using a FACscan flow cytometer. The RNA for the microarray analysis was prepared from three biologically separate samples of hMSCs co-cultured for 4 days and from hMSCs grown separately for 4 days (control).
