Project description:In an effort to understand the complexity of genomic responses within selectively vulnerable regions after experimental brain injury, we examined whether single apoptotic neurons from both the CA3 and dentate differed from those in an uninjured brain. The mRNA from individual active caspase 3(+)/terminal deoxynucleotidyl transferase-mediated biotinylated UTP nick end labeling [TUNEL(-)] and active caspase 3(+)/TUNEL(+) pyramidal and granule neurons in brain-injured mice were amplified and compared with those from nonlabeled neurons in uninjured brains. Gene analysis revealed that overall expression of mRNAs increased with activation of caspase 3 and decreased to below uninjured levels with TUNEL reactivity. Cell type specificity of the apoptotic response was observed with both regionally distinct expression of mRNAs and differences in those mRNAs that were maximally regulated. Immunohistochemical analysis for two of the most highly differentially expressed genes (prion and Sos2) demonstrated a correlation between the observed differential gene expression after traumatic brain injury and corresponding protein translation.

Epigenetically bistable regions across neuron-specific genes govern neuron eligibility to a coding ensemble in the hippocampus

Project description:Sensory inputs activate sparse ensembles of neurons in the dentate gyrus of the hippocampus, but how eligibility of individual neurons to recruitment is determined remains elusive. We identified thousands of largely bistable (CpG methylated or unmethylated) regions within neuronal gene bodies, established during mouse dentate gyrus development. Reducing DNA methylation and the proportion of the methylated epialleles at bistable regions compromised novel context-induced neuronal activation. Conversely, increasing methylation and the frequency of the methylated epialleles at bistable regions enhanced intrinsic excitability. Single-nuclei profiling revealed enrichment of specific epialleles from a subset of bistable regions in activated neurons. Genes displaying both differential methylation and expression in activated neurons defined a network of proteins regulating neuronal excitability and structural plasticity. We propose a model in which bistable regions create neuron heterogeneity, and constellations of exonic epialleles dictate, via modulating gene expression and neuronal excitability, eligibility to a coding ensemble

Human postmortem hippocampus: Major depressive disorder (MDD) vs. Control

Project description:We examined the genetic profile of postmortem brain (hippocampal) samples; 15 brains from patients diagnosed with MDD were matched to brains from healthy subjects based on gender, race and age. Gene expression profiles in the dentate gyrus and CA1 subregions of the hippocampus were assessed by cDNA hybridization to 48K human HEEBO whole genome microarrays (Microarray, Inc). Two-group comparison: MDD (13 male, 8 female) vs. Control (11 male, 7 female). Dentate Gyrus (DG): 15 pairs of samples (1 array per pair); CA1: 15 pairs of samples (1 array per pair). Biological replicates. We can not provide a list of normalized values for each individual hybridization (per chip), but rather have a list of average expression values for all hybridizations used in the experiment (n=15). See supplementary files below. Proteomic Analysis of LncPTEN1 RNA Pulldown in Lung Cancer Cells Using LC-MS/MS

Project description:This study aims to identify the molecular function of LncPTEN1 in lung cancer and explore its associated proteins and pathways. Using RNA pulldown coupled with mass spectrometry, we investigated the protein interactions of LncPTEN1 in A549 lung cancer cells. The experiment included three biological replicates with samples 1, 2, 3 as control group and samples 4, 5, 6 as LncPTEN1 overexpression group. The study revealed potential binding partners including Vimentin and Trim16, providing insights into the regulatory mechanisms of LncPTEN1 in lung cancer metastasis.
