Transcription profiling of rice embryo,endosperm,root,leaf and seedling

ABSTRACT: Expression profiles of protein coding genes were characterized using Affymetrix rice genome array to compare with expression profiles of miRNAs. Experiment Overall Design: Five tissues (embryo, endosperm, leaf and root of 7-day-old seedlings, 10-day-old seedling) were analyzed, each has two biological repeats.

Project description:The receptor-like kinases (RLKs) plays critical roles in signal transduction through sensing the extracellular signals and activating the downstream signal transduction by phosphorylating their targets. Up to now, there are only a few RLKs have been functionally identified. In this study, we systemically analyzed the expression pattern of rice genes, especially the RLK coding genes during embryo and endosperm development. Rice Ovary and three development stages of embryo and endosperm (embryo 3, 9, 12 DAF; Endosperm 3, 9, 16 DAF) were analyzed, all of them were biologically repeated two times.

Genome-wide maps of DNA methylation state in rice embryo and endosperm

Project description:We report the application of methylacytosine immunoprecipetation combined with Illumina sequencing (MeDIP-seq) for high-throughput profiling of DNA methylation in rice embryo 3, 6, 9 DAP and endosperm 2, 3, 6, 9 DAP. A total number of 12-14 million of 2×49 bp paired-end reads was generated for each sample, and BOWTIE2 was used for read mapping. We generated genome-wide DNA methylation profiles of rice embryo and endosperm. This study provides a framework to systemically characterize the effect of DNA methylation in developing seeds and will help to illustrate the epigenetic regulation of rice seed development. Rice embryo and endosperm were selected for DNA extraction and methylacytosine immunoprecipetation combined with Illumina sequencing. We sought to obtain the genome-wide DNA methylation profilings of embryo at 3,6,9 days after pollination(DAP) and endosperm at 2,3,6,9 DAP. To that end, we hand-selected embryo at 3,6,9 DAP and endosperm at 2,3,6,9 DAP according to morphological criteria.

Expression data from rice seeds during low temperature treatment

Project description:As a species mostly planted in tropical and subtropical regions, rice is sensitive to chilling temperature, especially at reproductive stage. However, the effect of low temperature on seed development has not been well characterized. The transcriptome of two rice cultivars Zhonghua11 and Hanfeng were analyzed to characterize the gene regulatory networks of rice seed during low temperature treatment. Whole plants of two rice cultivars Zhonghua11 (low temperature sensitive) and Hanfeng (low temperature tolerance) were treated at 14°C for 2 days during seed development stage. The plants without treatment serve as controls. Rice seeds were harvested for RNA extraction.

Gene expression in mature pollen and sperm cells versus young seedling as a vegetative sporophyte reference control

Project description:Sperm cells represent the male partner that fuses with the egg cell during fertilization in all multi-cellular eukaryotic organisms, and, in flowering plants, is a founder of both embryo and nutritive endosperm. We examined the transcriptome of Oryza sativa ssp. japonica using the Affymetrix 57K rice genome GeneChip to provide an overview of genes activated in the paternal gamete. We used microarrays to detail the global program of gene expression in mature pollen and sperm cells at anthesis, which constitutes the stage immediately preceding pollen germination and gamete deposition leading up to fertilization. This documents the condition of the male gametophytic cells prior to fertilization. Rice gene expression using Agilent custom 8X60K Microarray

Project description:We designed an array based on the release 7 of Michigan State University (MSU) rice genome annotation database (http://rice.plantbiology.msu.edu). The array was used for investigating the expression divergence and regulation between two contrasting rice genotypes under high salinity stress. The expression analysis was carried out using 14-day old whole seedlings from both japonica and indica rice lines. Two samples from NaCl treatment (0h and 8h) for each line were collected for the analysis. Two biological replicates were carried out for both control and NaCl treatments, resulting in a dataset of 8 microarrays.

Here, we report that OsSIK2, an S-domain RLK from rice, is involved in abiotic stress and senescence process, integrating stress signals into developmental program for adaptive growth. We used microarrays to detail the gene expression in OsSIK2-overexpression and mutant lines from 14-day-old rice seedlings and identified distinct regulated genes. We sought to obtain distinct regulated genes by OsSIK2. To that end,the aerial parts of different rice seedlings,including OsSIK2-overexpression lines, mutant and respective controls, were harveted for total RNA extraction and hybridization on Affymetrix microarrays.

RNA-seq of Oryza sativa L. Dongjin and Iksan 526 seeds at 20 days after heading

Project description:The resveratrol-producing rice (Oryza sativa L.) inbred line, Iksan 526 (I.526), developed by the expression of the groundnut (Arachis hypogaea) resveratrol synthase 3 (AhRS3) gene in the japonica rice cultivar Dongjin, accumulated both resveratrol and its glucoside, piceid, in leaves and seeds. Especially, ultra-performance liquid chromatography (UPLC) analysis revealed that the biosynthesis of piceid reached peak levels at 20 days after heading (DAH) seeds. To investigate endogenous piceid biosynthesis genes (UGTs), total RNA samples of 20 DAH seeds was used for RNA-seq.
