Rice gene expression using Agilent custom 8X60K Microarray

ABSTRACT: We designed an array based on the release 7 of Michigan State University (MSU) rice genome annotation database (http://rice.plantbiology.msu.edu). The array was used for investigating the expression divergence and regulation between two contrasting rice genotypes under high salinity stress. The expression analysis was carried out using 14-day old whole seedlings from both japonica and indica rice lines. Two samples from NaCl treatment (0h and 8h) for each line were collected for the analysis. Two biological replicates were carried out for both control and NaCl treatments, resulting in a dataset of 8 microarrays.

Project description:This research reports genome-wide measurements of genetic and epigenetic patterns of inheritance through an integrative analysis of BS-seq, RNA-seq, and siRNA-seq data in two inbred parents of the Nipponbare (NPB) and Indica (93-11) variety of rice and their hybrid offspring. We generated integrative maps of whole genome cytosine methylation profiles (BS-Seq), transcriptional profiles (RNA-seq), and small RNA profiles (sRNA-seq) to characterize two rice subspecies, Oryza sativa spp japonica (Nipponbare) and Oryza sativa spp indica (93-11) and their two reciprocal hybrid offspring using Illumina's sequencing-by-synthesis (SBS) platform .

A global profiling of gene expression in chilling stress in rice

Project description:RNA-Seq was performed to study the change of gene expression before and after chilling treatment in rice. Different change patterns were identified. We have provided a complete view of transcriptome under cold stress condition, which will deepen our understanding of gene expression regulation in cold stress response as well as cold stress response mechanism for monocot plants. The mRNA profiles of 15-day-old rice seedlings with and without chilling treatment (4 Â°C for 33 h) were generated by deep sequencing using Illumina Hiseq 2000 platform.

Acetylome analyses in the germinating rice seed

Project description:Seed germination is a complicated physiological process, during which structures of mitochondria and plastids are recovered, and metabolisms are re-activated (Han and Yang, 2015). It has been shown that metabolism reactivation is very important for rice germination (He et al., 2011b;Han et al., 2014a). It is still unknown if protein acetylation involved in and regulate these metabolisms during rice seed germination. To answer this question, we globally profiled the acetylome in rice embryos from the germinating seeds. A number of acetylated enzymes were identified. The results provide more information about the metabolism regulation in germinating seeds.

Genetic analysis of the genome wide role of G-proteins in rice metabolism

Project description:The current study reports a genome-wide transcriptional profiling of the only known GM-NM-1 mutants in rice (RGA1). Total RNA was isolated from the leaves of 25 day old rice d1 (GM-NM-1) mutant (HO-541) and its corresponding wild type (Nipponbare) grown on B-5 agar media.Total RNAs from the rice GM-NM-1 mutant and wild type were first converted into cDNAs, from which labeled cRNAs were generated with Cy3 and Cy5 dyes and hybridized with 44K 60-mer whole genome rice microarrays on glass slides.The slides were washed and scanned on an Agilent scanner (G2565B) at 100 % laser power and data extracted with Agilent Feature Extraction software (version 9.1). The experiment was repeated with a biological-cum-technical replicate, where total RNA samples from a fresh batch of rice (mutant and WT) plants were labeled with opposite dyes (dye-swap) and used for microarray analysis.

Quantitative Proteomic Atlas Uncovering the widespread Ubiquitylation regulation in the Embryo of Germinating Rice Seed

Project description:Using high affinity K-Ɛ-GG antibody integrating highly sensitive MS, we investigated the quantitative atlas of ubiquitylome as well as the proteome in the embryos of germinated rice seed. A total of 7507 proteins were identified, and 5018 were precisely quantified, the mass errors and peptides length distribution showed the high mass accuracy, andthe PCA result displayed the well repeatability (Figure S3, Table S2). Of these quantified proteins, 764(65.3%) were found in the ubiquitylome, this high overlapping ascribed to the high resolution of MS.

Expression data from OsSIK2-overexpression and mutant rice seedlings

Project description:Receptor-like kinases (RLKs) play important roles in plant development and defense responses; however, their functions in other processes remain unclear. Here, we report that OsSIK2, an S-domain RLK from rice, is involved in abiotic stress and senescence process, integrating stress signals into developmental program for adaptive growth. We used microarrays to detail the gene expression in OsSIK2-overexpression and mutant lines from 14-day-old rice seedlings and identified distinct regulated genes. We sought to obtain distinct regulated genes by OsSIK2. To that end,the aerial parts of different rice seedlings,including OsSIK2-overexpression lines, mutant and respective controls, were harveted for total RNA extraction and hybridization on Affymetrix microarrays.

Genome-wide temporal-spatial gene expression profiling of drought responsiveness in rice

Project description:Rice is highly sensitive to drought, and the effect of drought may vary with the different genotypes and development stages. Genome-wide gene expression profiling was used as the initial point to dissect molecular genetic mechanism of this complex trait and provide valuable information for the improvement of drought tolerance in rice. Affymetrix rice genome array containing 48,564 japonica and 1,260 indica sequences was used to analyze the gene expression pattern of rice exposed to drought stress. The transcriptome from leaf, root, and young panicle at three developmental stages was comparatively analyzed combined with bioinformatics exploring drought stress related cis-elements. In this study, the gene expression patterns across six tissues including leaves and roots at tillering stage and panicle elongation stage, leaves and young panicle at booting stage ( TL: leaves at tillering stage; TR: roots at tillering stage; PL: leaves at panicle elongation stage; PR: roots at panicle elongation stage; BP: young panicle at booting stage; BL: leaves at booting stage) were characterized by using the Affymetrix rice microarray platform based on a drought tolerant rice line derived from IR64.

Dynamic and coordinated expression changes of rice small RNAs in response to Xanthomonas oryzae pv. oryzae

Project description:Endogenous small RNAs are newly identified players in plant immune responses, yet their roles in rice (Oryza sativa) responding to pathogens are still less understood, especially for pathogens that can cause severe yield losses. Here, we examined the small RNA expression profiles of rice leaves at 2, 6, 12, and 24 hours post infection of Xanthomonas oryzae pv. oryzae (Xoo) virulent strain PXO99, the causal agent of rice bacterial blight disease. Dynamic expression changes of some miRNAs and trans-acting siRNAs (ta-siRNAs) were identified, together with a few novel miRNA targets, including a disease resistance gene targeted by osa-miR159a.1. Coordinated expression changes were observed among some miRNA and ta-siRNAs in response to Xoo infection, with small RNAs exhibiting the same expression pattern tended to regulate genes in the same or functional correlated signaling pathways, including auxin and GA signaling pathways, nutrition and defense related pathways, etc. Highly abundant small RNAs with pathogen-responsive expression changes were identified from the exonic region of a protein-coding gene, which may present a new class of functional small RNAs. These findings reveal the dynamic and complex roles of small RNAs in rice-pathogen interactions, and identified new targets for regulating plant immune responses. Probing the Existence of an Alternative Gibberellin Receptor(s) in Rice Aleurone Cells

Project description:Many years after the discovery of GID1 as the GA receptor, the belief in the existence of GA-binding protein (GBP) in aleurone cells still persists. Actually, some recent reviews and textbooks still contain information about the possibility of an alternative GA perception mechanism mediated by GBPs. Thus, to finally clarify this issue, we examined the expression of GA-regulated genes using rice embryoless half-seeds of four kinds of GA signaling mutants, each one independently carrying mutated GID1, DELLA, and GA-related F-box, which are all encoded by single genes in rice, allowing for convenient study of the GA perception system. The comprehensive microarray analysis using these rice mutants revealed that all genes tested to be responsive to GA in the wild-type (WT) aleurone cells consistently did not respond to GA in the gid1 or slr1 mutant. All microarray experiments were performed according to the manufacturerM-bM-^@M-^Ys manual. The Feature Extraction software (Agilent Technologies) was used to delineate and measure the Cy3 and Cy5 signal intensities of each spot in the array. The resulting data were normalized using the Variance-stabilizing normalization (VSN) algorithm.

Transcriptomic profiling of rice (Oryza sativa) cv. Sijung and Jumli Marshi during early chilling stress

Project description:The aim of this study was to conduct global gene expression profiling and comparative analysis of two chilling tolerant rice varieties, Jumli Marshi and Sijung (spp. Japonica), during early chilling stress (24h, 10C). Leaf tissue from cv. Jumli Marshi and cv. Sijung plants grown under chilling stress conditions were harvested after 4 and 24 h. Control plants (0 h) were harvested at the beginning of the experiment, i.e., at mid-day. Three biological replicates were profiled for each time point and variety. In order to readily detect highly (saturated) as well as weakly (near background signal) expressed genes, scanning was done twice on the microarrays: at the PMT sensitivity level 100% (pmt100) and 10% (pmt10).
