Expression profile by RNA-seq of wild type or Caenorhabditis elegans mutant for the Werner syndrome gene ortholog treated with or without vitamin C

Project description:In this study, we analyzed the impact of a mutation in the wrn-1 gene compared to wild type worms and the dietary supplementation of vitamin C on the global mRNA expression of the whole C. elegans by the RNA-seq technology. Whole C. elegans mRNA profiles at the L4 stage of wild type and wrn-1(gk99) mutant animals treated with or without 10 mM ascorbate were generated by deep sequencing, in triplicate, using the HiSeq 2000 machine form Illumina. Detailed statistics on the quality of the reads were calculated with FastQC (http://www.bioinformatics.babraham.ac.uk/projects/fastqc/). The 50 base pairs raw sequences were aligned on the C. elegans ce10/W220 genome with TopHat using the Ensembl annotations provided with the Illumina iGenomes. The htseq-count software (http://www-huber.embl.de/users/anders/HTSeq) was used to count the number of reads aligned to each gene. These counts were then normalized relative to the sequencing depth with DESeq.

Genome-wide expression analysis during aging in C. elegans

Project description:Aging has been shown to be under genetic control in C. elegans. We performed Affymetrix micorarray-based transcriptional profililng of wild type C. elegans strain Bristol N2 during aging to detect temporal changes in gene expression. RNA was prepared for hybridization to Affy microarrays from synchronized populations of C. elegans at three points during aging: 1) the late larval L4 stage, 2) day 6 of adulthood, and 3) day 15 of adulthood.

Gene expression of 47 Caenorhabditis elegans strains from Orsay and Santeuil

Project description:This study investigated the role of local genetic variation on gene expression. To this end, gene expression variation between strains isolated from two locations (Orsay and Santeuil) was investigated by microarray. As an outgroup the N2, CB4856, WN2001, WN2002, WN2003, JU314 and JU396 were used. Age-synchronized strains were grown for 47 hours at 20 degrees Celsius, where after strains were sampled and RNA was isolated. Labelled cRNA was hybridized to microarray to assess the impact of local genetic variation on gene expression. DNA hybridization complementing this study can be found in E-MTAB-8126.

C. elegans gene expression in response to Y. pestis KIM5 infection

Project description:The response of the nematode C. elegans to Y. pestis infection was evaluated by gene expression profiling. A synchronized population of nematodes were exposed to Y. pestis KIM5 for 24h. Transcript levels from Y. pestis-treated animals were compared with animals maintained on relatively nonpathogenic E. coli OP50 for 24h. Three independent RNA isolations were performed following exposure to either Y. pestis KIM5 or E. coli OP50. Exposures to the different pathogens were performed in parallel for each replicate isolation.

Quantitative proteome for C.elegans by 3plex mTRAQ

Project description:Vesicle-mediated transport is a fundamental part of the secretory and endocytic pathways. In addition to their role in membrane protein trafficking, Arf-like protein subfamily of small GTPases also plays an important role in development, maintenance of Golgi structure and function. Proper protein trafficking is critical for cellular integrity and studies demonstrate that aberrant protein sorting leads to various diseases in many organisms including humans. However, to date, there is no report showing the role of Golgi apparatus and Golgi proteins in organismal longevity. Organisms dynamically reprogram their transcriptome and proteome as a response to internal and external changes, which alter physiological processes including aging. Compared to many transcriptomic studies that identified aging-regulatory genes, proteomic studies that identified aging-regulatory proteins are relatively scarce. By using a quantitative proteomic approach, we identified MON-2, an Arf-Gef protein implicated in Golgi-to-endosome trafficking, as a longevity-promoting protein. We found that MON-2 is essential for the long lifespan of various longevity mutants. Our results demonstrate that Golgi-to-endosome trafficking is an integral part of lifespan regulation.
