Agilent 244A aCGH array for breast, lung, melanoma, ovary, and prostate


ABSTRACT: 373 tumors were profiled for copy-number alterations with the high-resolution Agilent 244A aCGH Array. Tumor samples were assayed on Agilent Human Genome CGH 244A Microarrays with the intent of surveying the landscape of genomic alterations in 5 tumor types. Human male genomic DNA (Promega P/N G1471) was used as reference. Individual log2 ratios of background subtracted signal intensities were obtained from the Agilent Feature Extraction software version 9.5. The log2 ratios were centered to a median of zero and the resulting log2 ratio values for each probe were segmented using GLAD. All probes within the genomic bounds of a given GLAD-derived segment were given the mean copy number value of probes within that segment.

The systematic characterization of somatic mutations in cancer genomes is essential for understanding the disease and for developing targeted therapeutics. Here we report the identification of 2,576 somatic mutations across approximately 1,800 megabases of DNA representing 1,507 coding genes from 441 tumours comprising breast, lung, ovarian and prostate cancer types and subtypes.
