Project description:Physiologically based modelling using DEBtox (dynamic energy budget in toxicology) and transcriptional profiling were used in Caenorhabditis elegans to identify how physiological modes of action, as indicated by effects on system level resource allocation were associated with changes in gene expression following exposure to atrazine (AZ). For AZ, the physiological mode of action predicted by DEBtox was increased cost for maintenance. The transcriptional analysis demonstrated that this increase resulted from effects on DNA integrity as indicated by changes in the expression of genes chromosomal repair. Our results have established that outputs from process based models and transcriptomics analyses can help to link mechanisms of action of toxic chemicals with resulting demographic effects. Such complimentary analyses can assist in the categorisation of chemicals for risk assessment purposes. Adults of C. elegans strain GE-31 exposed as biological replicate groups (approx 10,000) to a control and 4 concentrations of atrazine from L1 stage. Replicate populations were sampled 12 hours after the on-set of egg laying and hybridised against a common reference for purposes of normalisation. All experiments were conducted following a reference design with the reference sample compiled from a mixture of RNA extracted from control and cadmium-, fluoranthene-, atrazine- and copper-exposed worms from L1, L4 and adult life-stages. Use of this reference was intended to provide optimal coverage of the spotted genes.

Project description:Gene expression analysis was conducted on the wildtype Caenorhabditis elegans exposed to silver nanoparticles (AgNPs) using whole genome microarray. Differentially expressed genes from the microarray were selected for the quantitative analysis. The microarray study was conducted in an ecotoxicological context: the integration of gene expression with organism and population level endpoints (survival, growth, reproduction) was investigated, to test the ecotoxicological relevance of AgNPs-induced gene expression. Project description:Pristionchus pacificus has emerged as a valuable model system for comparative and evolutionary-developmental biology (evo-devo) studies alongside the classic model nematode C. elegans. Previous studies have identified a lack of conservation of genetic networks underlying conserved traits, referred to as developmental systems drift. However, the conservation – or lack thereof – of epigenetic pathways which regulate development have not been investigated. In the manuscript associated with this study, we present an “epigenetic toolkit” for P. pacificus and C. elegans to compare and contrast epigenetic pathways. Assembly of this toolkit was done by identifying orthologous genes, including the “writers” and “erasers” of histone modifications. To complement this evolutionary approach, here we produce a data set of the suite of histone modifications present in P. pacificus.

Project description:The gas-1(fc21) mutation affects the 49 kD subunit of complex I, decreasing the rate of complex I-dependent oxidative phosphorylation. This is a model for human mitochondrial respiratory chain disease. NAD+ and PPAR-modifying drugs may confer benefits with respect to lifespan in these short-lived mutant worms. Analysis of gas-1(fc21) electron transport chain complex I mutants treated either starting in development or in young adulthood only with nicotinic acid (1 mM), resveratrol (50 microM), rosiglitazone (5 mM) or fenofibrate (14 microM) is presented. The goal is to detect transcriptional changes in clusters of genes using gene set enrichment analysis to explain treament effects in these mutant worms. Four biological replicates were performed for each treatment condition (nicotinic acid, resveratrol, rosiglitazone, and fenofibrate) for each drug beginning either in development or in young adulthood for gas-1 mutant worms, i.e., 8 treated samples in total. At most one outlier was excluded from each analysis. Untreated N2 and gas-1 in each of the control solvents (S-basal, for nicotinic acid, and 1% DMSO, for resveratrol, rosiglitazone, and fenofibrate) were also analyzed; at least 3 replicates of each were included. These were used as sources of total RNA, each for hybridization to a single Affymetrix whole-genome microarray. Analysis was performed to reveal transcriptional changes related to mutantion and/or drug treatment effects.
