Screen differential expressed microRNAs of RA patients

ABSTRACT: We screened the differential expressed microRNA from the rheumatoid arthritis patients and healthy person in their hydrops articuli CD4+ T cells. We screened the differential expressed microRNA from the rheumatoid arthritis patients and healthy person in their hydrops articuli CD4+ T cells. 1.Isolated the CD4+ T cells from the hydrops articuli cells of 2 rheumatoid arthritis patients. 2.Isolated the CD4+ T cells from healthy person's peripheral blood as control. 3.Isolation of total RNA from CD4+ T cells then sent the samples to KangChen Bio-tech Inc (Shanghai, China) where they were labeled, hybridized, scaned, normalied and transformed to the final data.

Comprehensive transcriptome analysis of synovium and peripheral blood reveals major disease heterogeneity early in the RA disease process prior to therapeutic intervention

Project description:We report the first comparative analysis between histology, RNA-seq of synovium and matched peripheral blood, and clinico-radiological parameters in early rheumatoid arthritis (RA). Using a novel modular approach, we describe underlying pathways associated with three pre-dominant RA pathotypes. Myeloid was associated with macrophages, lymphoid with B and plasma cells, and fibroid with minimal inflammatory cell infiltration. Synovium RNA-seq was better correlated with the pathotypes than blood RNA-seq, but peripheral blood signatures, including type I interferon, were detected as associated with particular myeloid or lymphoid pathotypes. This study describes the molecular heterogeneity of RA and provides major new insights into the cross compartmental molecular pathways that underlie RA.

DNA methylation, quantified using the Infinium MethylationEPIC, was assessed in relation to response to MTX (combination) therapy (deltaDAS28) over the first 3 months in 69 RA patients.

Project description:This experiment investigates differences in expression of circulating miRNAs between responders and non-responders to treatment of rheumatoid arthritis with allogeneic adipose-derived mesenchymal stem cells. The ability to stratify patients based on their response to treatment has been transformational in a number of disease areas, and it is anticipated that this will also be the case for cell-based therapies. In line with this, the goal of this study was to identify miRNA biomarkers that could be used to predict response to treatment of rheumatoid arthritis with allogeneic adipose-derived mesenchymal stem cells. Promising candidates from the microarrays were validated with quantitative reverse transcriptase PCR.

A proteomic map of resting and activated CD4+ T cells

Project description:CD4+ T cells (T helper cells) are cytokine-producing adaptive immune cells that activate or regulate the responses of different immune cells. They are known to play crucial roles in antibody class switching in B cells, neutrophil recruitment and activation of macrophages and CD8+ cytotoxic T cells. The activation and functional status of CD4+ T cells is important for adequate responses to pathogen infections but has also been associated with auto-immune disorders and survival in several cancers. In the current study, we carried out proteomic profiling of resting and activated primary human CD4+ T cells from healthy donors. In addition to identifying known markers of CD4+ T cell activation, we also identified protein kinases, protein phosphatases, and cytokines to be differentially expressed.

Project description:Mapping DNaseI hypersensitive (HS) sites is an accurate method of identifying the location of genetic regulatory elements, including promoters, enhancers, silencers, insulators, and locus control regions. We employed whole genome tiled array strategies to identify DNaseI HS sites within human primary CD4+ T cells. Keywords: whole genome tiling array DNAse hypersensitivity from two biologic replicates of CD4+ T-cells were hybridized to a whole-genome tiling array set (38 arrays each) and compared to the input DNA from the same samples.

Krüppel-like factor 4 regulates T cell function

Project description:Krüppel-like factor 4 (Klf4), a transcription factor mediating context-dependent activation or repression, plays a key role in maintaining pluripotency of stem cells and in regulating cell differentiation. However, the precise function of Klf4 in T cell development and differentiation is largely unknown. Here we showed that Klf4 was highly expressed in thymocyte subsets and mature T cells, and was rapidly down-regulated in mature T cells after activation. In T cell-specific Klf4 conditional knockout mice, we observed a modest reduction of thymocytes (27%). This was due partly to the loss of Klf4 repression of Cdkn1b expression in thymocytes resulting in decreased proliferation of DN thymocytes. Together, these findings identify Klf4 as a critical regulator in T cell development. Klf4fl/fl mice (Katz et al., 2002) were crossed with CD4-Cre mice (Lee et al., 2001) to generate Klf4fl/fl-CD4-Cre+ (Klf4 conditional knockout in T cells) and Klf4fl/fl-CD4-Cre- (control) mice. Mice used for experiments were between 8 and 10 weeks old. Total RNA was extracted from freshly isolated DP+SP4 thymocytes from 3 KO mice and 3 control mice. RNA samples were labeled and hybridized to Illumina Sentrix MouseRef-8 v2 bead arrays.
