ABSTRACT: Classification of medulloblastoma xengrafts models primary human patient medulloblastoma samples were implanted into the corresponding position in SCID mice, the subsequent tumors gene expression profiles were compared with those of primary tumor samples to see if the overall transcriptomes were preserved. Repeat of each sample was the same labeled aRNA loaded onto another chip. Control samples include normal fetal brain, and normal adult cerebellum.

We previously showed that primary tumor-based orthotopic xenograft mouse models of medulloblastoma replicated the histopathological phenotypes of patients' original tumors. Gene expression profile in breast cancer cells

Project description:Human estrogen-responsive breast cancer cell line MCF-7 wt were used to produce stable clones expressing ER-beta tagged with TAP-tag respectively at the C-term and at the N-term (Ct-ER-beta and Nt-ER-beta) as previously described. MCF7 wt and beta clone cells were cultured in steroid-free medium for 5 days and then were treated with 10nM of 17-beta-estradiol, or vehicle (ETOH). RNA was extracted after 2h, 4h and 8h of stimulation with 17-ß-estradiol 10 nM (+E2) or ethanol vehicle . Total RNA extracted by Ct-ER-beta and Nt-ER-beta cells were pooled (TAP-ER-beta). For mRNA expression profiling, 500 ng total RNA were reverse transcribed and used for synthesis of cDNA and biotinylated cRNA. Finally cRNA were hybridized for 18 hours on Illumina HumanHT-12 v3.0 BeadChips and after scanning, data analysis was performed.

Genome-wide analysis of colon cancer cell SW480_Control, _BOP1, _CKS2 and _NFIL3 treated with different inhibitors

Project description:SW480 cells overexpressing BOP1, CKS2 or NFIL3 migrated more actively compared to Control cells. Migration induced by BOP1, CKS2 or NFIL3 was repressed by interfering with distinct signaling systems using small- molecular-weight inhibitors, i.e., interference with PI3K, JNK and Notch in the case of BOP1, with PI3K and p38 MAPK in the case of CKS2, as well as with PI3K, p38 and mTOR in the case of NFIL3. Gene expression profilings suggest that BOP1, CKS2 and NFIL3 overexpression are associated functionally with a series of migration-related genes, which can be repressed transcriptionally by specific pathway inhibitors. SW480 stable cells were grown in DMEM, 10% FCS, and treated for 24 hr with the following inhibitors or with solvent (DMSO): SW480_Control with DMSO; SW480_BOP1 with DMSO, LY294002 (3.3 uM), SP600125 (33.3 nM) and DAPT (667 nM); SW480_CKS2 with DMSO, LY294002 (3.3 uM) and SB203580 (3.3 uM); SW480_NFIL3 with DMSO, LY294002 (3.3 uM), SB203580 (3.3 uM) and Rapamycin (33.3 nM).
