Project description:Host cells respond to exogenous infectious agents such as viruses, including HIV-1. Studies have evaluated the changes associated with virus infection at the transcriptional and translational levels of the cellular genes involved in specific pathways. While this approach is useful, in our view it provides only a partial view of genome-wide changes. Recently, technological advances in the expression profiling at the microRNA (miRNA) and mRNA levels have made it possible to evaluate the changes in the components of multiple pathways. To understand the role of miRNA and its interplay with host cellular gene expression (mRNA) during HIV-1 infection, we performed a comparative global miRNA and mRNA microarray using human PBMCs infected with HIV-1. The PBMCs were derived from multiple donors and were infected with virus generated from the molecular clone pNL4-3. The results showed that HIV-1 infection led to altered regulation of 21 miRNAs and 444 mRNA more than 2-fold, with a statistical significance of p<0.05. Furthermore, the differentially regulated miRNA and mRNA were shown to be associated with host cellular pathways involved in cell cycle/proliferation, apoptosis, T-cell signaling, and immune activation. We also observed a number of inverse correlations of miRNA and mRNA expression in infected PBMCs, further confirming the interrelationship between miRNA and mRNA regulation during HIV-1 infection. These results for the first time provide evidence that the miRNA profile could be an early indicator of host cellular dysfunction induced by HIV-1. Project description:Normal fibroblasts and SSc fibroblasts between the third and six subpassages were used for experiments. Total RNA was extracted from culture cells with ISOGEN (Nippon Gene, Tokyo, Japan). MicroRNA isolation from total RNA was performed using RT2 qPCR-Grade miRNA Isolation Kit (SA Bioscience). For RT2 Profiler PCR Array (SABioscience), microRNAs were reverse-transcribed into first strand cDNA using RT2 miRNA First Strand Kit (SABiosciences). A mixture of equal amounts of cDNAs from 5 normal fibroblasts or 5 SSc fibroblasts was prepared. The cDNA was mixed with RT2 SYBR Green/ROX qPCR Master Mix and the mixture was added into a 96-well RT2 miRNA PCR Array (SABiosciences) that included primer pairs for 88 human microRNAs. Human dermal fibroblasts were obtained by skin biopsy from the affected areas (dorsal forearm) of 5 patients with diffuse cutaneous SSc and <2 years of skin thickening. Control fibroblasts were obtained by skin biopsies from 5 healthy donors. Control donors were each matched with a SSc patient for age, sex, and biopsy site.

Human cell toxicogenomic analysis links reactive oxygen species to the toxicity of monohaloacetic acid drinking water disinfection byproducts

Project description:The monohaloacetic acids (monoHAAs) are generated as byproducts during the disinfection of drinking water and are cytotoxic, genotoxic, mutagenic, and teratogenic. Iodoacetic acid (IAA) toxicity was mitigated by antioxidants, suggesting the involvement of oxidative stress. Other monoHAAs may share a similar mode of action. Human oxidative stress and antioxidant defense gene arrays (SA biosciences) were used to evaluate changes in transcriptome profiles in the human intestinal epithelial cell line FHS 74 INT generated by three compounds, chloroacetic acid (CAA), bromoacetic acid (BAA) and IAA at two time points (30 min and 4 h). Twelve samples were evaluated. Each treated sample was paired with a concurrent negative control (cells treated in medium only). Three technical repeats were included for each sample and Ct values were calculated from the average of the three repeats. Samples 1,2,and 3 were isolated from 30 min negative controls for CAA, BAA, and IAA respectively. Samples 4, 5, and 6 were isolated from cells treated for 30 min with CAA, BAA, and IAA respectivley. Samples 7, 8, and 9 were isolated from 4h negative controls for CAA, BAA, and IAA respectively. Samples 10, 11, and 12 were isolated from cells treated for 4 h with CAA, BAA and IAA respectively. Ct values were normalized against the average of the 5 housekeeping genes included in the array to generate M-NM-^TCt values. Fold changes for each gene were calculated as a ratio of 2^-M-NM-^TCttest / 2^-M-NM-^TCtcontrol.

HIV co-receptor usage determines specific miRNA modulations in T-lymphocytes.

Project description:HIV-1 and HIV-2 are two etiological agents of Acquired Immune Deficiency Syndrome (AIDS). Several differences exist between these two retroviruses in terms of geographical distribution, replication, transmission and progression to AIDS. The molecular reasons explaining these features are largely unknown. One reason could rely on host factors able to differently counteract HIV replication. Among these factors, cellular microRNAs (miRNAs) have recently emerged as playing crucial roles. One aspect of the complex interplay between HIV and host miRNAs is the ability of HIV-1 to modulate host miRNAs and thereby to create favorable conditions for its replication. Here, we sought to compare the miRNA modulations elicited by HIV-1 and HIV-2 using an unbiased experimental strategy based on miRNA arrays. Surprisingly, we observed that these two unrelated HIVs similarly modulated the host miRNA repertoire, when utilizing CD4 and CXCR4 for entry. However, these modulations were different from the changes triggered by HIV-1 using CD4 and CCR5. In accordance with the mode of action of miRNAs, our observations were confirmed at the mRNA level. We concluded that co-receptor utilization (CXCR4 or CCR5), as opposed to genomic organization and phylogeny, is a key event determining the modulations of the host miRNA repertoire.
