Project description:Plant organs are comprised of distinct cell types with unique assemblages of mRNAs. This is a collection of CEL files of mRNA profiles of the total steady-state mRNAs and polysomal mRNAs of distinct cell types of the whole root and shoot of 7-d-old Arabidopsis thaliana seedlings. The cell type specific mRNA populations are those present in ribosome-mRNA complexes. This sub-population of mRNAs was obtained by first establishing a collection of Arabidopsis lines that express a FLAG-epitope tagged ribosomal protein L18 (RPL18) directed by promoters expressed in specific cell types and regions. Thirteen different promoter:FLAG-RPL18 lines were used. The targeted cell types and promoters included root atrichoblast (non-hair) epidermal cells (pGL2), root endodermis (pSCR), root stelar xylem and pericycle (pWOL, pSHR), root phloem companion cells (phloem CC) (pSUC2, pSultr2;2), root proliferating cells (pRPL11C), root cortex meristematic cells (pCO2), root cortex elongation/maturation cells (pPEP), shoot mesophyll (pRBCS), shoot epidermis (pCER5), shoot guard cells (pKAT1), shoot bundle sheath (pSultr2;2), shoot phloem CC (pSUC2) and shoot trichomes (pGL2). A CaMV 35S promoter:FLAG-RPL18 line was used to obtain the polysomal mRNA of multiple cell types. The immunopurification of ribosome-mRNA complexes of specific cell types/regions was accomplished by the method described in Zanetti et al. (Plant Physiology, 138, 624-635; 2005). Hybridization of the immunopurified mRNAs to the Affymetrix ATH1 DNA microarray platform and subsequent data analysis permitted the identification of transcripts that are enriched or depleted in specific cell types/regions of roots and shoots. The dataset includes samples from cell types/regions from seedlings grown under control conditions and cell types/regions of seedlings exposed to low oxygen stress (hypoxia) for 2 h. Project description:Little is known of the transcriptome of in vivo-grown pollen tubes, due to the difficulty of collection of pollen tubes elongating within the maternal gynoecium.We obtained the mRNAs undergoing translation (the translatome) of in vivo-grown pollen tubes from self-pollinated gynoecia of Arabidopsis thaliana(Col-0). Transgenic Arabidopsis plants (LAT52-HF-RPL18) harboring an epitope tagged ribosomal protein L18 driven by the pollen specific promoter (ProLAT52) were used for mRNA-ribosome complex isolation. After collection of polyribosomal (polysomal) complexes from self-pollinated (in vivo), unpollinated styles (buds), and in vitro-cultured pollen tubes, the actively translated mRNAs (the translatome) were purified, amplified to antisense RNA (aRNA). These aRNAs were hybridized to microarrays.Three independent biological replicates samples of aRNA from Bud, in vivo, and in vitro polysomal mRNA (translatomes) were hybridized to GeneChips to produce CEL files.

Project description:The Arabidopsis Tandem Zinc Finger 9 (TZF9) is a putative RNA-binding protein that is localized to Processing Body-like structures. A tzf9 knock out line showed attenuated response to the Pattern-Associated Molecular Pattern (PAMP), flg22 (doi: 10.1093/pcp/pct175). To uncover the molecular mechanism for this phenotype, global gene expression analysis covering total RNA (transcriptome) and polysome-associated mRNAs (translatome) was performed. For the latter, a transgenic line expressing a FLAG-tagged ribosomal protein RPL18 was crossed to the tzf9 mutant. The results show a strong 'uncoupling' between transcriptome and translatome in the mutant, indicating that TZF9 could be involved in global post-transcriptional regulation process.

Project description:In order to unravel the molecular processes involved in the nature of the root peridermis tissue, as well as in the suberin biosynthesis pathways occurring in this tissue, we have made use of Translating Ribosome Affinity Purification (TRAP) followed by RNA sequencing (TRAP-SEQ) on two marker lines; pUBQ10::BLRP-FLAG-GFP-RPL18 and pGPAT5::BLRP-FLAG-GFP-RPL18 line, after dissection of a zone of the root comprised between the root-hypocotyl junction and the first lateral root, allowing the respective selection of RNAs originating from all cells of the root segment, or only from those peridermis cells expressing the GPAT5 marker and therefore undergoing suberization.

Project description:To understand the effect of high and low GA levels on plant metabolism and development in Arabidopsis we made use of the GA biosynthesis inhibitor paclobutrazol (PBZ) and exogenously applied GA. The whole genome response at the translation level was assessed by immunopurification of polysomes from PBZ- and GA treated plants expressing FLAG-tagged ribosomal protein L18 (RPL18B). Polysomal associated RNA was isolated and subjected to affymterix ATH1 CHIP analysis. A total of 140 genes were statistically determined to be differentially translated after GA treatment whereas 89 genes where affected PBZ treatment. Our analysis revealed that GA and PBZ have opposing effects on the expression of cell wall and wax layer biosynthesis related genes. In addition, many genes involved in secondary metabolism are upregulated upon PBZ treatment. A set of SAUR-like genes important for mediating auxin responses are downregulated by PBZ, which is of interest to coordinatian of GA levels with growth and development. Interestingly, GA treatment induces the upregulation of transcription factors related to plant defense and senescence, which is in agreement with the early flowering upon GA treatment. Our study provides a first picture of the response of Arabidopsis to altered GA levels at the translation level, and thus will be valuable for understanding gene regulation at the polysome level. Two replicates for each treatment including GA, PBZ and control samples.

Project description:Leaves of angiosperms are made up of multiple distinct cell types. While the function of mesophyll cells, guard cells, phloem companion cells and sieve elements are clearly described, this is not the case for the bundle sheath (BS). To provide insight into the role of the BS in the C3 species Arabidopsis thaliana, we labelled ribosomes in this cell type with a FLAG tag. We then used immunocapture to isolate these ribosomes followed by sequencing of resident mRNAs. This showed that 5% of genes showed specific splice forms in the BS, and that 15% of genes were preferentially expressed in these cells. The BS translatome strongly implicates the BS in specific roles in sulphur transport and metabolism, glucosinolate biosynthesis and trehalose metabolism. Much of the C4 cycle is differentially expressed between the C3 BS and the rest of the leaf. Furthermore, the global patterns of transcript residency on BS ribosomes overlap to a greater extent with cells of the root pericycle than any other cell type. This analysis provides the first insight into the molecular function of this cell type in C3 species, and also indicates that at least some of the characteristics of BS cells in C4 plants are likely ancestral traits unrelated to the C4 photosynthesis.

Project description:Heat stress is one of the most prominent and deleterious environmental threads affecting plant growth and development. Upon high temperatures, plants launch specialized gene expression programs that promote stress protection and survival. These programs involve global and specific changes at the transcriptional and translational levels. However the coordination of these processes and their specific role in the establishment of the heat stress response is not fully elucidated. In this report, we have carried out a genome-wide analysis to simultaneously monitor the individual changes in the transcriptional and translational mRNA levels of Arabidopsis thaliana seedlings after the exposure to a heat shock stress. Our results demonstrated that, superimposed to transcription, translation exerts a wide but dual regulation of gene expression. For the majority of mRNAs, translation is severely repressed, causing a decreased of 50% of the association of the bulk of mRNAs to polysomes. However, some relevant mRNAs involved in different aspects of homeostasis maintenance follow a differential pattern of translation. Analysis of the sequence of the differentially translated mRNAs unravels that some features, like the 5M-BM-4UTR G+C content and the cDNA length, may take part in the discrimination mechanisms for mRNA polysome loading. Among the differential translated genes stand out master regulators of the stress response, highlighting the main role of translation in the early establishment of physiological response of plants to elevated temperatures. In total 8 ATH1 Affymetrix GeneChips were hybridized with all combinations of two factors: total mRNA/polysome-bound-RNA; 22M-BM-:C/38M-BM-:C. Two biological replicates per sample type were performed.
