Project description:The similarity of Lyme borreliosis to other diseases and the complex pathogenesis cause diagnostic and therapeutic difficulties. Changes at the cellular and molecular level after Borrelia sp. infection remain still poorly understood. Therefore, the present study focused on the gene expression in human dermal fibroblasts in differentiation of infection with Borrelia garinii, Borrelia afzelii and Borrelia burgdorferi sensu stricto spirochetes. For microarray analysis 10 samples were used: 3 control samples - K, 2 samples of NHDF cells infected with Borrelia garinii - G, 2 samples of NHDF cells infected with Borrelia afzelii - A and 3 samples of NHDF cells infected with Borrelia burgdorferi sensu stricto - SS.

Project description:The goal of this study is to measure Arabidopsis mRNA transcription and mRNA decay rates genome wide at two temperatures, and thus to calculate the temperature coefficient of both processes. Sensing and response to ambient temperature is important for controlling growth and development of many organisms, in part by regulating mRNA levels. mRNA abundance can change with temperature, but it is unclear whether this results from changes to transcription or decay rates and whether passive or active temperature regulation is involved. Results Using a base analogue labelling method we directly measured the temperature coefficient (Q10) of mRNA synthesis and degradation rates of the Arabidopsis transcriptome. We show that for most genes transcript levels are buffered against passive increases in transcription rates by balancing passive increases in the rate of decay. Strikingly, for temperature-responsive transcripts, increasing temperature raises transcript abundance primarily by promoting faster transcription relative to decay and not vice versa, suggesting a global transcriptional mechanism process exists for the activethat controls of mRNA abundance by temperature/ The design of this expreiment is thus: at time zero (dawn) 3 biological replicate samples were harvested, and then the base analogue 4-thiouracil (4SU) was added to three remaining biological replicate samples. At time T these were harvested and the latter biotinylated and separated into 4SU-containing (labelled) and 4SU non-containing (unlabelled) fractions by passage through a streptavidin column. Total RNA for both timepoints was hybridisaed on the chips, as were the separated fractions from time T, giving 12 chips in total. This design was repeated at a second temperature, giving 24 hybridisations. The two tempertaures were 27C and 17C and time T was 1 hour after dawn at 27C and two hours after dawn at 17C.

Project description:The project aimed to determine proteomics changes in Bladder cancer (BCa) tissue from early to more advanced stages of the disease and identify the proteins associated with the progression. The samples used in this study were fresh frozen BCa tissues from patients collected immediately after surgery, with histopathologicaly confirmed disease. Samples were grouped according to the histopathological report in 3 groups: 1) Group 1 (pTa, G1), 2) Group 2 (T1, G2-G3) and 3) Group 3 (pT2-T3, G3). Patients were aged 28–82 years with no significant differences among groups regarding age: Median age (Group 1 (pTa, G1)) =62; Median age (Group 2 (T1, G2-G3)) =58 and Median age (Group 3 (pT2-T3, G3)) =73.5. Each group had 6 samples or 18 samples in total were used for the comparative proteomics analysis by label-free data-independent LC-MS/MS.

Project description:We introduce CIBERSORT, a method for characterizing cell composition of complex tissues from their gene expression profiles. When applied to enumeration of hematopoietic subsets in RNA mixtures from fresh, frozen, and fixed tissues, including solid tumors, CIBERSORT outperformed other methods with respect to noise, unknown mixture content, and closely related cell types. CIBERSORT should enable large-scale analysis of RNA specimens for cellular biomarkers and therapeutic targets (http://cibersort.stanford.edu). To evaluate the performance of CIBERSORT for enumerating Tregs, RNA was extracted from PBMC samples from 6 healthy normal controls and 1 follicular lymphoma (FL) patient. All PBMC samples were also interrogated by flow cytometry for FOXP3+ Tregs.

Project description:Immune cell-specific expression is one indication of the importance of a gene's role in the immune response. In order to identify such patterns, we set out to broadly profile gene expression in a variety of immune cells. We isolated twelve different types of human leukocytes from peripheral blood and bone marrow, treated them to induce activation and/or differentiation, and profiled their gene expression before and after treatment. The twelve cell types are: B cells, CD14+ cells, CD4+ CD45RO+ CD45RA- T cells, CD4+ T cells, CD8+ T cells, IgG/IgA memory B cells, IgM memory B cells, Monocytes, NK cells, Neutrophils, Plasma cells from bone marrow, and Plasma cells from PBMC.

Project description:DNA microarray analysis has been proved to be an effective method in investigating unintended effects in genetically modified (GM) crops. However, unintended effects of GM plants in leaves through DNA microarray analysis has many researches, but research of unintended effects of GM plants of the underground portion has few. In this study, DNA microarray analysis was used to detect DEG in underground portions between transgenic rice HH1 and its non-transgenic control MH63. We used microarrays to study unintended effects in root of transgenic rice Huahui 1. Samples were collected from root of HH1 and MH63 at 30-day old and were used for RNA extraction and hybridization on Affymetrix microarrays. We selected diferentially expressed genes and common significantly changed pathways hoping to as a clue to investigate unintended effects of HH1 root.

Project description:OsbZIP58 is a regulator of starch synthesis in rice endosperm. T-DNA insertion null mutants of this gene showed a white belly phenotype indicating an altered starch composition and content. We further investigated how reduction of OsbZIP58 gene expression caused these changes by analyzing the transcriptomes in the immature endosperm at 9 DAF of the wild-type and osbzip58-1 mutants by microarray analysis. 9 DAF endosperm of Dongjin (wild type) and osbzip58-1 were used to compare the gene expresion, and three independent biological replicates for each material.

Project description:We characterized a rice (Oryza sativa L ssp. indica cultivar 3037) semi-dwarf mutant sd37, in which CYP96B4 gene (Cytochrome P450 96B subfamily) was identified as the target gene by map-based cloning and complementation test. A point mutation in CYP96B4 leads to a substitution of Thr to Lys in the SRS2 region. The sd37 leaves, panicles and seeds are all smaller compared with those of wild-type, and histological analysis showed that the decreased cell number was the main reason for the dwarf phenotype. We used microarrays to detail the global programme of gene expression underlying cellularisation and identified distinct classes of up- and down- regulated genes during this process. Two-week old seedlings of sd37 and wild-type rice plants were selected and three biological replicates were generated and evaluated.

Project description:Adipose tissue-derived stromal stem cells (ASCs) represent a promising regenerative resource for soft tissue reconstruction. To understand the changes in cell function during the transition of ASCs into fully mature fat cells, we compared the transcriptome profiles of cultured undifferentiated human primary ASCs under conditions leading to acquisition of a mature adipocyte phenotype by microarray analysis. Microarray analysis was performed on total RNA extracted from separate ACS isolates of six human adult females before and after 7 days (7d: early stage) and 21 days (21d: late stage) of adipocyte differentiation in vitro.
