Expression data from Oryza sativa 3037 (wild-type) and sd37 (mutant) seedlings

ABSTRACT: We characterized a rice (Oryza sativa L ssp. indica cultivar 3037) semi-dwarf mutant sd37, in which CYP96B4 gene (Cytochrome P450 96B subfamily) was identified as the target gene by map-based cloning and complementation test. A point mutation in CYP96B4 leads to a substitution of Thr to Lys in the SRS2 region. The sd37 leaves, panicles and seeds are all smaller compared with those of wild-type, and histological analysis showed that the decreased cell number was the main reason for the dwarf phenotype. We used microarrays to detail the global programme of gene expression underlying cellularisation and identified distinct classes of up- and down- regulated genes during this process. Two-week old seedlings of sd37 and wild-type rice plants were selected and three biological replicates were generated and evaluated.

Project description:Xanthomonas oryzae pv. oryzae (Xoo), the causative agent of bacterial blight disease, is one of the major threats to rice productivity. Yet, the molecular mechanism of rice-Xoo interaction is elusive. Here, we report comparative proteome profiles of Xoo susceptible (Dongjin) and resistant (Hwayeong) cultivars of rice in response to two-time points (3 and 6 days) of Xoo infection. Low-abundance proteins were enriched using a protamine sulfate (PS) precipitation method and isolated proteins were quantified by a label-free quantitative analysis, leading to the identification of 3846 protein groups. Of these, 1128 proteins were significantly changed between mock and Xoo infected plants of Dongjin and Hwayeong cultivars. Based on the abundance pattern and functions of the identified proteins, a total of 23 candidate proteins were shortlisted that potentially participate in plant defense against Xoo in the resistant cultivar. Of these candidate proteins, a mitochondrial arginase-1 showed Hwayeong specific abundance and was significantly accumulated following Xoo inoculation. Overexpression of arginase-1 in susceptible rice cultivar (Dongjin) resulted in enhanced tolerance against Xoo as compared to the wild-type (WT). In addition, expression analysis of defense-related genes encoding PR1, glucanase I, and chitinase II by qRT-PCR showed their enhanced expression in the overexpression lines as compared to WT. Mitochondrial localization of the selected arginase was further confirmed by fluorescent microscopy using GFP-tagged arginase. Taken together, our results uncover the proteome changes in the rice cultivars and highlight the functions of arginase in plant defense against Xoo.

Expression analysis of CaMsrB2-transformed rice (Oryza sativa L. cv. ILMI) without/with Bar selection marker under drought stress conditions

Project description:Methionine sulfoxide reductases catalyze the reduction of MetSO back to the correct Met residue. Previously, the gene of Capsicum annuum methionine sulfoxide reductase B2 was isolated and CaMSRB2-overexpressing tomato shows enhanced growth, which may trigger increased resistance to the pathogens. To assess the role of this enzyme in rice, we generated transgenic lines under the control of the rice Rab21 (responsive to ABA protein 21) promoter with/without Bar marker gene. Several physiological tests such as MV and Fv/Fm, indicators of an oxidative stress-inducing agent and a potential maximal PSII quantum yield, respectively strongly suggested CaMSRB2 confers drought tolerance to rice. Using 3M-bM-^@M-2-tiling microarray covering the whole rice genes, we carried out genome-wide expression analyses with CaMsrB2-transformed rice (Oryza sativa L. cv. ILMI). Rice was grown in port for six weeks and treated with drought by water withholding for two days. A total of 15 chips were used for the microarray experiment. RNA was extracted from plants just before and 2 days after the duration of water withdrawal for the control and the comparison, respectively. Experiments were performed with three or two biological replicates.

Rice plants treated with Spirulina-derived biochar optimize resource allocation towards seed production

Project description:The use of biofertilizers is becoming an economical and environmentally friendly alternative to promote sustainable agriculture. Biochar from microalgae can be applied to enhance the productivity of food crops through soil improvement, slow nutrient absorption and release, increased water uptake, and long-term mitigation of greenhouse gas sequestration. Therefore, the aim of this study was to evaluate the stimulatory effects of biochar produced from Spirulina platensis biomass on the development and seed production of rice plants. Biochar was produced by slow pyrolysis at 300°C, and characterization was performed through microscopy, chemical, and structural composition analyses. Molecular and physiological analyses were performed in rice plants submitted to different biochar concentrations (0.02, 0.1, and 0.5 mg mL-1) to assess growth and productivity parameters. Morphological and physicochemical characterization revealed a heterogeneous morphology and the presence of K and Mg minerals in the biochar composition. Chemical modification of compounds post-pyrolysis and a highly porous structure with micropores were observed. Rice plants submitted to 0.5 mg mL-1 of biochar presented a decrease in root length, followed by an increase in root dry weight. The same concentration influenced seed production, with an increase of 44% in the number of seeds per plant, 17% in the percentage of full seeds per plant, 12% in the weight of 1,000 full seeds, 53% in the seed weight per plant, and 12% in grain area. Differential proteomic analyses in shoots and roots of rice plants submitted to 0.5 mg mL-1 of biochar for 20 days revealed a fine-tuning of resource allocation towards seed production. These results suggest that biochar derived from Spirulina platensis biomass can stimulate rice seed production.

Strigolactone and cytokinin act antagonistically in regulating rice mesocotyl elongation in darkness

Project description:Strigolactones have been defined as a new group of phytohormones that regulate shoot branching. The phenotypes of strigolacton-related rice (Oryza sativa) dwarf (d) mutants demonstrated that SLs inhibit mesocotyl elongation by controlling cell division. Moreover, the trans-zeatin, one of active cytokinins, content of mesocotyls was increased in the SL-deficient d10-1 and SL-insensitive d14-1 mutants. To examine if there are genes related to cytokinin-biosynthesis or -degradation among the strigolactone-responsive genes expressed in the mesocotyl, we carried out microarray analyses using d10-1, d14-1 and the wild-type grown under dark conditions, with or without pretreatment of a synthetic strigolactone analog, GR24. Gene expression profiles in 4-day-old mesocotyls of dwarf (d) mutants (d10-1 and d14-1) and wild-type germinated under dark conditions with or without treatment of 1 μM GR24 were analyzed. Three biological replicates were prepared for each conditions, and a total of eighteen samples were analyzed.

Proteomic changes in Oryza sativa leaves in response to MSP1 and flg22 treatments

Project description:Rice blast disease caused by Magnaporthe oryzae is one of the most damaging diseases affecting rice productivity. Previously, we reported a novel M. oryzae- secreted protein MSP1, which triggers cell death and pathogen-associated molecular pattern (PAMP)-triggered immune (PTI) responses in rice. To investigate the MSP1 induced defense response in rice at the protein level, we employed a label-free quantitative proteomic approach, in parallel with the flg22, which is a wellknown elicitor. Proteomics analysis using the MaxQuant-Perseus platform led to the identification of 4087 proteins of which 417 showed significant differences (multiple sample test, ANOVA p<0.05) in response to MSP1 and/or flg22 treatments. Functional annotation of the differential proteins showed that proteins related to the primary metabolism, secondary metabolism and lipid metabolism were strongly down-regulated, while elevated proteins were mainly associated with the stress response, chromatin remodeling, post-translational modification of proteins and signaling.

JA-inducible genes in the wild-type rice leaves.

Project description:Jasmonates is inductively produced as a major plant hormone responsible for defense reactions in plants against both biotic and abiotic stresses, such as pathogen infection and mechanical wounding. We identified JA-inducible genes in the wild-type rice leaves 0 - 4 h after JA treatment using 44k microarray. Expression profiling in the wild-type rice leaves treated with jasmonic acid for 0.5, 1, 2, and 4 h was compared with that in the untreated wild-type rice leaves using two-color method with three biological replicates.

Expression data from shoots of rice seedlings after inoculation by Sinorhizobium meliloti 1021

Project description:Comparative transcriptome was profiled of rice seedling shoots in responding to live S. meliloti1021(LS) and dead S. meliloti1021 (DS) inoculation. The shoots with LS and DS were collected at 1, 2, 5 and 8 DAI respectively for microarry analysis. A total of 2413 differentially expressed genes (DEGs) were detected (q â¤ 0.05 and 1.5-fold change used as a cutoff), showing significantly differences between LS and DS. Enriched gene ontology terms and pathways analysis indicated that functions of these DEGs were observably involved in biotic stress, cellular regulation, plant hormone transduction, cell cycle and cell division. Among the classes of transcription factors, some key regulatory gene families such as WRKYs, NAC, bZIP, MYB and ZIM were involved in responding to defense. Others such as AUX, E2F/DP, BES1 and GASR were growth related. We used microarrays to profile the global view of gene expression underlying S. meliloti 1021 inoculation and identified regulated plant genes and pathway that likely key events in endophytic colonization and molecular promotion mechanism. Surface sterilized seeds were germinated in petri plates with distilled water in the dark for 3 days at 28Â°C. And then transferred aseptically into sterilized glass bottle, which containing 175 cm3 of sterile vermiculite and 100 mL of 1/4 Kimura B solution. After 2 days transferred to sterilized glass bottle, the seedling were inoculation with live S. meliloti1021 (LS) as treatment and dead S. meliloti1021 (DS) as control. Shoots from inoculated by live S. meliloti1021 (LS) and dead bacteria as control (DS) were collected at 1, 2, 5 and 8 DAI respectively. Every RNA sample was derived from 5 independent seedlings. In sum, four time points were selected and three biological replicates were performed, totally 24 rice genome arrays were used.
