ABSTRACT: Rhabdoid tumors are a highly aggressive pediatric tumor entity affecting infants and very young children. These tumors do not respond to conventional type chemotherapy. In recent approaches epigenetic compounds has been effective to inhibit cell growth of these tumors. Using microarray analysis we detect mechanism which are responsible for cell death induced by histone deacetylase inhibitors. Gene x environment effect of serotonin transporter genotype and acute stressor on amygdala gene expression

Project description:The amygdala is a prominent region of the brain processing stress-related emotion and vigilance. Additionally it is known that the serotonergic system is strongly involved in stress response and adaptation. The serotonin transporter (5-HTT) as key regulator of serotonergic activity in the brain is associated with stress-related neuropsychiatric disorders as well as heightened trait anxiety/dysphoria and exaggerated response to fear and environmental stress in humans. Also 5-HTT knockout mice display increased anxiety- and depression-related behaviors, altered stress reactivity and stress-coping abilities, gene expression differences and altered dendritic morphology. We measured immediate reactions to an acute stressor in 5-HTT knockout mice vs. wildtypes using microarrays for genome wide gene expression profiling in the amygdala and identified different functional clusters dependent on condition and genotype. Global amygdalar gene expression profiles were compared between 5-HTT knockout vs. wildtype mice in the conditions control vs. acute stressor in a total sample of 20 (5 biological replicates per genotype and condition).

Mouse Smarcb1-deficient models recapitulate subtypes of human rhabdoid tumors.

Project description:Rhabdoid Tumors (RT) are highly aggressive tumors that are frequently localized in the central nervous system (CNS) where they are termed atypical teratoid and rhabdoid tumors (ATRT). We generated conditional Smarcb1-deficient mouse model leads to CNS Smarcb1-deficient tumors. We used microarrays to compared gene expression profilings of various human and mouse tumors. Our data demonstrate that the Smarcb1-deficient mouse model recapitulates the diversity of human RT.

Genetic perturbations direct the development of distinct brain tumor types from postnatal neural stem/progenitor cells

Project description:Primary brain tumors are classified and treated based on their histological features, however the factors which specify these tumor types remain largely unknown. We demonstrate that the over-expression of HRAS (V12) and MYC alone or in combination directs the development of glioma, CNS PNET, and atypical teratoid/rhabdoid (AT/RT)-like tumors from postnatal murine p53-deficient neural stem/progenitor cells. Microarray analyses were performed to investigate the gene expression profile of the tumor cells generated by the different genetic perturbations. Murine brain tumors were generated by overexpressing different oncogenes in cultured neurosphere cells from the postnatal lateral ventricle wall region (LVW) of Trp53-deficient mice. Neurosphere cultures were established from isolated cells of the generated tumors, which still expressed the transgene/fluorescent marker gene cassette. Total RNA was isolated and used for gene expression analyses using the Affymetrix Gene 1.0 ST array platform.

Molecular profiling of rhabdoid tumors in a Smarcb1-deficient mouse model

Project description:Germline mutations of the SMARCB1 gene predispose to two distinct tumor syndromes: rhabdoid tumor predisposition syndrome, with malignant pediatric tumors mostly developing in brain and kidney, and familial schwannomatosis, with adulthood benign tumors involving cranial and peripheral nerves. The mechanisms by which SMARCB1 germline mutations predispose to rhabdoid tumors versus schwannomas are still unknown. Here, to understand the origin of these two types of SMARCB1-associated tumors, we generated different tissue- and developmental stage-specific conditional knockout mice carrying Smarcb1 and/or Nf2 deletion. Smarcb1 loss in early neural crest was necessary to initiate tumorigenesis in the cranial nerves and meninges with typical histological features and molecular profiles of human rhabdoid tumors. By inducing Smarcb1 loss at later developmental stage in the Schwann cell lineage, in addition to biallelic Nf2 gene inactivation, we generated the first mouse model developing schwannomas with the same underlying gene mutations found in schwannomatosis patients.

Natural and cryptic peptides dominate the immunopeptidome of atypical teratoid rhabdoid tumors.

Project description:Atypical teratoid/rhabdoid tumors (AT/RT) are highly aggressive CNS-tumors of infancy and early childhood. Hallmark is the surprisingly simple genomics with a truncating mutation in the SMARCB1 gene as the oncogenic driver. Nevertheless, AT/RTs are infiltrated by immune cells and even clonally expanded T-cells. However, it is unclear, what T-cells might recognize on AT/RT cells. Here, we report a comprehensive analysis of naturally presented HLA-class-I and class-II ligands on n=23 AT/RTs. MS-based analysis of the HLA-ligandome revealed 55 class-I and 139 class-II peptides from tumor-associated proteins.

Genome wide transcriptomic analysis of sarcomatoid (E/S), rhabdoid (E/R) and non-sarcomatoid (E*) clear cell renal cell carcinoma

Project description:An analysis of the biphasic epithelioid (E-) and sarcomatoid(S-) components of sarcomatoid RCC and advanced stage non-sarcomatoid RCC (E*) showed that: the E- and S- components shared a similar transcriptomic signature, despite morphologic differences; and that the transcriptome of sarcomatoid RCC was sharply distinct from non-sarcomatoid RCC. The E- and R- components of rhabdoid RCC were also transcriptomically similar but distinct from RCC lacking rhabdoid/sarcomatoid features (E*). Total RNA processed and spotted on Illumina microarrays from the following patient samples: 38 sarcomatoid RCC (37 paired E- and S and 1 unpaired S-), 4 rhabdoid RCC (paired E- and R-) and 56 non-sarcomatoid RCC. There are 8 replicate samples (7 sarcomatoid RCC and 1 rhabdoid RCC).

Single cell derived clonal analysis of human glioblastoma links functional and genomic heterogeneity

Project description:Single cell derived clones were extracted from four glioblastoma tumors using fluorescence activated cell sorting with CD15 and CD133 markers. Unsorted bulk tumors were also derived. Gene expression analysis of clones of tumor GBM-482 involved comparison between TMZ resistant (n=5) and sensitive (n=2) clones.

The Illumina Infinium HumanMethylation 27 BeadChip was used to obtain DNA methylation profiles across approximately 27000 CpGs . Samples included 3 Rhabdoid tumor of the kidney, 3 Clear cell sarcoma of the kidney, 3 Ewing's sarcoma family of tumor and 3 non-neoplastic kidney. Bisulfite converted DNA from the 12 samples were hybridized to the Illumina Infinium HumanMethylation27 Beadchip.
