ORNL 5wk Hr(n)/+ mice skin array

ABSTRACT: This array is spotted in house in order to survey the interested genes expressed mainly in skin with the selection of the clones from Research Genetics. Keywords: Genetic Mutant 5 week-old heterozygous Hr(n) mutant mice vs wild-type mice was used in the microarray. Four biological replicates were included from the same litter. Dye swapping was done to control dye-specific errors. The data was analyzed with ImaGene and GeneSight from BioDiscovery.

Animal models carrying mutations in the hairless (Hr) gene provide a rich resource for study of hair follicle biology. A spontaneous mouse mutant with a phenotype strikingly similar to rhino mutants of Hr arose spontaneously in the mouse facility at Oak Ridge National Laboratory. Sequence analysis of Hr in these mutants uncovered a nonsense mutation in exon 12, designated as Hr(rh-R) (rhino, Oak Ridge). Project description:These data is from 10 day-old Hr(Rh-R)/Hr(Rh-R) vs Hr(Rh-R)/+ mice. Mouse 15k microarray from the Center for Applied Genomics was used to survey the gene expression. The data was acquired with ImaGene and processed with GeneSight from BioDiscovery. Keywords: Genetic mutants Three pairs of littermates from one liter, 10 day-old Hr(Rh-R)/Hr(Rh-R) vs Hr(Rh-R)/+ mice, were used for the hybridization. Dye-swapping was done for each pair of littermates.

Transcription profiling of wild type and talA talB double knock out E. coli

Project description:Wild-type and talA talB double knockout cells were grown in 50 ml of MOPS medium supplemented with 0.2% glucose or xylose in 500 ml Erlenmeyer flasks until the OD600 reached 1. At the sampling RNA was stabilized by mixing with RNAprotect Bacteria regent (Qiagen) and total RNA were isolated, by RNeasy mini Kit (Qiagen). Duplicate experiments employing dye swapping were performed for comparison. Protocol and conditions used for hybridization and washing were as described {Oshima, 2002 #712}. Images were scanned by Affymetrix 428 in 10µm resolution using Jaguar 2.0 software and processed by Imagene 4.0 software (BioDiscovery, Segundo ,USA) by default setting.?The raw numerical data files from Imagene were further processed by GeneSpring 7.3 (Agilent) software package. A Lowess curve was fit to the log-intensity versus log-ratio plot. 20.0% of the data was used to calculate the Lowess fit at each point. This curve was used to adjust the control value for each measurement.

MicroRNA profiling of Acute Lymphoblastic Leukemia (ALL)

Project description:Total RNA was isolated from Peripheral blood (PB) and Bone Marrow (BM) samples using mirVana kit and RNA integrity number (RIN) was determined in Agilent Bioanalyzer (2100) to assess the suitability for microarray assays. Fifty samples were individually analyzed using miRCURY™ LNA arrays version 11.0 (Exiqon, Denmark). The LNA array slides were scanned using Agilent G2565BA Microarray Scanner System (Agilent Technologies, Inc., USA) and image analysis was carried out using ImaGene 8.0 software (BioDiscovery, Inc., USA). The quantified signals were background corrected (Normexp with offset value 10 14 and normalized using global Lowess (Locally Weighted Scatterplot Smoothing) regression algorithm.

Aerobic NO-exposed Chemostat Comparison of Wt & norR mutant Responses

Project description:Escherichia coli strains MG1655 and an isogenic norR::Tn5 mutant were grown in a New Brunswick Scientific Bioflow III Biofermentor under continuous culture (chemostat) conditions.. Cells were grown in defined media containing 8 mM glycerol as the sole and limiting source of energy and carbon. The working volume was 1 litre, and the dilution rate 0.1 h-1. For aerobic growth, the air-flow rate was 1 l/min, and the dissolved oxygen tension was maintained at 40% air saturation by measuring oxygen dissolved in the culture using a Broadley James D140 OxyProbe® electrode and automated adjustment of stirring rate. Cells were grown as above to steady-state, At steady-state, NOC-5 and NOC-7 was added to the chemostat culture and to the nutrient feed at a final concentration of 10 uM of each unless stated otherwise. Samples were taken after a period of 5 min exposure to NOC for subsequent analysis using microarrays. Cells were harvested directly into RNA Protect (Qiagen) to stabilize RNA, and total RNA was purified using Qiagen’s RNeasy Mini kit as recommended by the suppliers. Equal quantities of RNA from Wild type and norR::Tn5 cultures were labelled using nucleotide analogues of dCTP containing either Cy3 or Cy5 fluorescent dyes. The average signal intensity and local background correction were obtained using a commercially available software package from Biodiscovery, Inc (Imagene, version 4.0 and GeneSight, version 3.5). The mean values from each channel were log2 transformed and normalised using the Lowess method to remove intensity-dependent effects in the log2(ratios) values.
