ABSTRACT: We performed genome-wide screening using SW480 cells with Gankyrin knockdown on an Affymetrix gene expression array to identify the transcriptional targets of Gankyrin. Transcriptional profiling with samples from SW480 cells that were infected with control or gankyrin shRNA. Two condition experiment: control shRNA (three replicates) and NFIL3 shRNA (three replicates)

Hepatic metastasis is responsible for the majority of colorectal cancer (CRC)-related mortalities. Although Gankyrin (PSMD10) has been implicated in cancer metastasis, its exact role and underlying mechanisms of CRC hepatic metastasis remain largely unknown. Prostate EPT1cells were treated with 6-bromoindirubin-3ΓÇÖ-oxime(BIO) or DMSO for 24 hours, colon cancer SW480 cells were treated with compound 3G4 for 24 and 72 hours, SW480 cells were transfected with MED23 knockdown shRNA vector for 48 hours. Transcription profiling of effected genes by PAD2 and compound 1B8

Project description:To understand the growth inhibition of peptidylarginine deiminase 2 (PAD2) and small molecule 1B8, colon cancer SW480 cells were treated with compound 1B8 for 24 hours, SW480 cells were transfected with humanPAD2 vector for 24 hours. Cells were harvested and total RNA was extracted using TRIZol method followed by Agilent DNA microarray analysis. To profile the effected genes by compound 1B8, SW480 cells were treated with DMSO (control) and 10uM 1B8 in triplicates in 6-well plate, cells were harvested 24 hours later. To compare the effected genes by compound 1B8 and PAD2 overexpression, SW480 cells were transfected with PAD2 and pIRES2-EGFP empty vector in triplicates in 6 well plates, cells were harvested in 24 hours. All the cells were harvested and total RNA was extracted using TRIZol method followed by Agilent DNA microarray analysis.

Project description:Investigation of whole genome gene expression level changes in a colorectal cancer cell line SW480 expressing FOXC2, compared to the pBabe control cells. Genes associated with metastasis regulated by FOXC2 in colorectal cancer were analysed. The role of FOXC2 in breast cancer metastasis are further described in Mani SA, Yang J et al. Mesenchyme Forkhead 1 (FOXC2) plays a key role in metastasis and is associated with aggressive basal-like breast cancers. PNAS 2007; 104: 10069-10074 . A six chip study using total RNA recovered from three separate cultures of SW480/pBabe and three separate cultures of SW480/FOXC2. Each chip measures the expression level of 45033 genes from SW480/pBabe or SW480/FOXC2.

Beta-catenin target genes in colorectal carcinoma cell lines with deregulated Wnt/beta-catenin signaling

Project description:To validate the suitability of two commonly used colorectal cancer cell lines, DLD1 and SW480, as model systems to study colorectal carcinogenesis, we treated these cell lines with beta-catenin siRNA and identified beta-catenin target genes using DNA microarrays. The list of identified target genes was compared to previously published beta-catenin target genes found in the PubMed and the GEO databases. Based on the large number of beta-catenin target genes found to be similarly regulated in DLD1, SW480 and LS174T as well as the large overlap with confirmed β-catenin target genes, we conclude that DLD1 and SW480 colon carcinoma cell lines are suitable model systems to study beta-catenin regulated genes and signaling pathways 12 arrays (2 cell lines, 2 treatments, 3 biological replicates)

Project description:To investigate the role of TAZ downstream of the abberrant Wnt signaling in CRC cells, we compared the expression profiles of parental SW480 cells (empty vector) transfected with siControl, siTAZ, sibeta-catenin or reconstituted with wild type APC and transfected with siControl Keywords: expression profiling by array We collected RNA from parental SW480 cells (empty vector) transfected with siControl, siTAZ, sibeta-catenin or from SW480 cells reconstituted with wild type APC and transfected with siControl. Cells were left untreated in normal culturing conditions before harvesting. Samples were then processed for total RNA extraction and hybridization on Affymetrix microarrays. Four biological replicas (A, B, C, D) were used for each of the 4 conditions (1: siControl, control cells; 2: siTAZ cells; 3: sibeta-catenin (sibcat) cells; 4.APC reconstituted cells) for a total of 16 samples.
