Project description:We did transcription profiling on the effect of RCK1 over-expression. rck1 mutant strain was transformed with empty high copy vector pRS425 empty vector), or with RCK1 cloned into pRS425 (the RCK1-overexpressing strain: RCK1 cloned into pRS425). Analysis was performed with rck1 (Empty vector, pRS425) mutant and RCK1 over-expressed cells (pRS425-RCK1). Yeast cells were grown on SD-leu medium. Yeast cells were grown overnight at 30M-BM-0C . The culture was refreshed to 0.2 O.D and grown at 30M-BM-0C for 2h 30min. Cell wall stress was applied by addition of zymolyase to a final concentration of 5 unit/ml . Cells were collected at 2 hours of growth and processed for RNA extraction.

Project description:We perfomed the transcriptomic analysis of differential genetic expression in the CosR-knockdown condition with a DNA microarray. CosR-specific antisense-PNA was used for CosR-knockdown. The results revealed that CosR significantly affected the expression of several genes involved in various cellular function in Campylobacter. Final goal of this study is to figure out the importance and the role of CosR in Campylobacter by identification of the CosR regulons. Two-condition experiment, WT vs. CosR-knockdown. Biological replicates: 3 wild type (control) replicates, 3 CosR-knockdown replicates. For preparing the total RNA, C. jejuni cells were grown at 42M-BM-0C in MH broth supplemented with 1.5 M-NM-<M CosR-PNA for CosR knockdown to the mid-exponential phase for approximately 8 hr with shaking.

Project description:The presence of tagatose in Lactobacillus rhamnosus strain GG caused induction of a large number of genes associated with carbohydrate metabolism including the phosphotransferase system. In addition, these results indicate the tagatose enhanced the growth of Lactobacillus casei 01 and Lactobacillus rhamnosus strain GG and their probiotic activities by activating tagatose-associated PTS networks. For preparing the total RNA, Lactobacillus rhamnosus GG cells were grown at 37M-BM-0C in prebiotic minimum medium supplemented with 2% glucose or tagatose for 24 h.

Project description:RNA structural transitions are important in the function and regulation of RNAs. Here, we reveal a layer of transcriptome organization in the form of RNA folding energies. By probing yeast RNA structures at different temperatures, we obtained relative melting temperatures (Tm) for RNA structures in over 4000 transcripts. Specific signatures of RNA Tm demarcated the polarity of mRNA open reading frames, and highlighted numerous candidate regulatory RNA motifs in 3' untranslated regions. RNA Tm distinguished non-coding versus coding RNAs, identified mRNAs with distinct cellular functions. We identified thousands of putative RNA thermometers, and their presence is predictive of the pattern of RNA decay in vivo during heat shock. The exosome complex recognizes unpaired bases during heat shock to degrade these RNAs, coupling intrinsic structural stabilities to gene regulation. Thus, genome-wide structural dynamics of RNA can parse functional elements of the transcriptome and reveal diverse biological insights. RNA structure probing at 5 different temperatures (23M-BM-0C , 30M-BM-0C , 37M-BM-0C , 55M-BM-0C and 75M-BM-0C) using RNase V1 on polyA-selected log phase S288C yeast RNAs was followed by library construction using a modified SOLiD small RNA cloning kit and deep sequencing on the SOLiD platform. We performed 2 biological replicates for each temperature.

Project description:The main objective was to identifiy genes related to scrA- extragenic suppression of crzA. Thus, through transcriptional profiling, we characterised the transcriptional basis of calcium tolerance in our mutant strain, M-NM-^TcrzA/scrA-. To evaluate the effect of calcium on global A. nidulans gene expression, we performed competitive microarray hybridizations using RNA obtained from the wild-type, M-NM-^TcrzA and M-NM-^TcrzA/scrA- strains before and after short pulses (10 and 30 minutes) of 200 mM calcium chloride. The experiment was further validated by real-time PCR. Two-condition experiment : A. nidulans wild-type, M-NM-^TcrzA and M-NM-^TcrzA/scrA- strains with 200 mM CaCl2 for 10 and 30 min at 30M-BM-0C and 150 rpm in 25 mL YAG medium. Firstly, the strains were grown overnight at 30M-BM-0C and 150 rpm in YAG medium (preculture). Afterwards, the medium was switched by a new media (25 mL) plus calcium and incubated as described above. Control condition refers to the preculture in YAG medium without further incubation.

In mid-exp. phase cells were harvested for subsequent RNA extraction (standard condition) and medium was cooled down to 10M-BM-0C. Two hrs after reaching the temperature, cells were again harvested for RNA extraction.

Project description:The features of Mycoplasma in human organ such lung and urinary tract are enigmatic. Here, the role of M. hominis in regard to biofilm formation of uropathogenic Escherichia coli (UPEC) strain CFT073 was investigated. Although M. hominis were inferred to not impact on UPEC bacterial fitness including growth and productions of signaling molecules as autoinducer-2 (AI-2) and indole, we found that the presence of M. hominis dramatically decreased biofilm formation of UPEC CFT073 as well as slightly repressed attachment and cytotoxicity of that. Importantly, this activity was observed on UPEC strain specifically, not enterohemorrhagic E. coli (EHEC) strain that exists on intestine. Whole-transcriptome profiling and quantitative real-time polymerase chain reaction (qRT-PCR) analysis revealed PhoPQ system and anti-termination protein (encoded by ybcQ) participates on the reduction of biofilm formation by M. hominis (corroborated by qRT-PCR). Furthermore, collaborating with previous report that toxin-antitoxin (TA) system involved in biofilm formation, M. hominis increased on the transcriptions of toxin genes including hha (toxin gene in Hha-TomB TA system) and pasT (toxin part in PasT-PasI TA system). Hence, we propose that one possible role of M. hominis is to influence bacterial biofilm formation in urinary tract. Only fourteen genes were induced (2.5-fold) by the presence of M. hominis in Uropathogenic Escherichia coli (UPEC) biofilm cells. Among upregulated genes, ybcQ (encodes anti-termination protein Q homolog) and phoP/phoQ (encode DNA-binding response regulators in two-component regulatory system), were induced by the presence of M. hominis. Two-condition experiment, UPEC CFT073 alone vs. UPEC CFT073 with Mycoplasma hominis PG21 (10^5 ccu/ml). For preparing the total RNA, UPEC CFT073 cells were grown at 37°C in biofilm cells on glass wool with or without M. hominis for 24 h.

Project description:Transcripts up- or down-regulated comparing a strain where Rnase H is ectopically overexpressed versus wild type (empty vector); assessing the effect of DNA:RNA hybrid degradation on the transcriptome. Strains harboring the RNase H1 over-expression plasmid (p425-GPD-RNase H1) or control plasmid (p425-GPD) were grown in SC-Leucine at 30M-BM-0C. For both sets of microarray experiments, duplicate cultures were analyzed. Total RNA was isolated from 1 unit of A600 mid-log phase cells using a RiboPure Yeast kit (A&B Applied Biosystems), amplified, labeled and fragmented using a Message Apm III RNA Amplification Kit (A&B Applied Biosystems) and hybridized to a GeneChIP Yeast Genome 2.0 array using the GeneChip Hybridization, Wash, and Stain Kit (Affymetrix). Arrays were scanned by the Gene Chip Scanner 3000 7G and expression data was extracted using Expression ConsoleM-bM-^DM-" Software (Affymetrix) with the MAS5.0 statistical algorithm.
