Project description:We used DNA microarrays to detect differentially expresses genes in a spontaneous mutant of Mycobacterium tuberculosis H37Rv resistant to azoles. We identified three adjacent upregulated genes encoding a transcription regulatory protein and two membrane proteins belonging to the family of RND efflux transporters. Hybridization were performed using RNA extracted from three different biological samples coming from cultures grown in mid-exponential phase.

Project description:Investigation of whole genome gene expression level changes in a Salmonella enterica serovar Typhimurium UK1 delta-iacP mutant, compared to the wild-type strain. IacP is resoponsible for the secretion of virulence effector proteins via the type III secretion system, thereby contributing the virulence of S. Typhimurium. Project description:The goal of this study is to gain a better understanding of the transcriptional responses of M. hyopneumoniae under norepinephrine stress. Six independent RNA samples from norepinephrine-exposed cultures were paired with six independent RNA samples from control cultures for hybridization to six two-color microarrays. For three arrays, the control RNA sample was labeled with Cy3 dye and the experimental RNA sample was labeled with Cy5 dye, the dyes were reversed for the other three arrays to overcome dye bias. Project description:Mycoplasma hyopneumoniae is the causative agent of porcine enzootic pneumonia and a major factor in the porcine respiratory disease complex. A clear understanding of the mechanisms of pathogenesis does not exist. The virulence factors of M. hyopneumoniae are largely unknown and are most probably complex in nature. The transcriptional profile of intergenic regions is investigated using microarray PCR and oligonucleotide probes. It is hypothesized that intergenic regions of the Mhyo genome are being transcribed along with the ORFs. To test for transcripts in IG regions, cDNA was generated from M. hyopneumoniae RNA using random hexamers (IDT; Integrated DNA Technologies, Inc. Coralville, IA) and a set of 129 hexamer oligonucleotide primers designed for M. hyopneumoniae mRNA. A single total RNA sample was split into eight 5 μg samples, and cDNA synthesis was conducted on four of these samples using the random hexamers (IDT); for the other four samples, cDNA was generated using primers designed for M. hyopneumoniae as described by Madsen et al. 2006. In each set of four, two samples were fluorescently labeled with Cy3 and the other two were labeled with Cy5 using an indirect labeling protocol. After labeling and cleanup, all 8 samples were quantified on a Nanodrop ND-1000 spectrophotometer. For each array on the slide, 1 μg of labeled cDNA from each type of primer generation (Cy3 or Cy5, random or specific primer set) was combined and hybridized to a PCR featured array and an oligonucleotide featured array. This resulted in 2 arrays of PCR probes hybridized with dye swaps and 2 arrays of oligonucleotide probes with dye swaps. A second RNA sample was split in four 5 μg samples of total RNA, and the hybridization process was repeated for the oligonucleotide probe array.

Project description:To ensure efficient genome duplication, cells have evolved a multitude of factors that promote unperturbed DNA replication, and protect, repair and restart damaged forks. Here we identify DONSON as a novel fork protection factor, and report biallelic DONSON mutations in individuals with microcephalic dwarfism. We demonstrate that DONSON is a component of the replisome that stabilises forks during normal genome replication. Loss of DONSON leads to severe replication-associated DNA damage arising from nucleolytic cleavage of stalled replication forks. Furthermore, ATR-dependent ,signalling in response to replication stress is impaired in DONSON-deficient cells, resulting in decreased checkpoint activity, and potentiating chromosomal instability. Hypomorphic mutations substantially reduce DONSON protein levels and impair fork stability in patient cells, consistent with defective DNA replication underlying the disease phenotype In summary, we identify mutations in DONSON as a common cause of microcephalic dwarfism, and establish DONSON as a critical replication fork protein required for mammalian DNA replication and genome stability

Project description:We used DNA microarrays to define the M. tuberculosis whiB5 regulon and to study the variation of the global transcription profile in response of its induction. For this purpose we constructed a M. tuberculosis strain in which whiB5 was transcribed from an pristinamycin-inducible promoter and its transcriptional profile was compared on DNA microarray with the transcriptional profile of its control strain (empty vector-containing clone). WhiB5 induction for 15’ resulted in the induction of 26 genes, while induction for 3 h resulted in the induction of 58 genes. Interestingly, all of the 26 genes induced after 15 minutes of incubation with pristinamycin were still induced after 3 h of incubation. No repressed genes were identified. Among the induced genes we found the alternative sigma factor SigM and at least 12 genes previously shown to be regulated by this sigma factor, including those encoding the ESX-4 type VII secretion system. Interestingly, also the genes encoding ESX-2 type VII secretion system were strongly induced together with an operon probably involved in hydrogen metabolism in anaerobiosis. 10 representative genes were chosen from the microarray experiments and their expression was measured by quantitative RT-PCR using sigA as invariant internal control. In support to the gene expression profiling data, the mRNA levels of all selected genes was clearly higher in the whiB5 mutant strain relative to control. We compared the global gene expression of the whiB5 overexpressing strain and the control strain of Mtb in different conditions: after 15 min of induction or after 3 hours of induction. Hybridizations were performed using RNA extracted from three different biological samples. Each sample was hybridized twice through swap labeling of the respective cDNAs.
