Project description:The prevalence of immune-mediated diseases such as allergies and autoimmune diseases is on the rise in the developed world. Microbial exposure is known to modulate the risk for these diseases. In order to explore differences in the gene expression patterns induced in utero in infants born in contrasting standards of living and hygiene, we collected umbilical cord blood RNA samples from full-term newborn infants born with normal vaginal delivery in Finland (modern society), Estonia (rapidly developing society) and the Republic of Karelia, Russia (poor economical conditions). Transcriptomic profiles were analyzed using whole genome microarrays including gender, gestational age, birth month and HLA allele genotype as confounding variables in the analysis. The data revealed that the whole blood transcriptome of Finnish and Estonian neonates differ from their Karelian counterparts. Samples from Karelian infants had an increase in transcripts associated with LPS induction and bacterial sepsis observed in 1-year-old infants in earlier studies. The results suggest exposure to toll like receptor (TLR) ligands and a more matured immune response in infants born in Petrozavodsk compared to the Finnish and Estonian infants. These results further support the concept of a conspicuous plasticity in the developing immune system: the environmental factors that play a role in the susceptibility/protection towards immune-mediated diseases begin to shape the neonatal immunity already in utero and direct the maturation of both the adaptive and the innate immune responses in accordance with the surrounding microbial milieu. Umbilical cord blood was drawn into Tempus Blood RNA tubes (Applied Biosystems) from children born between January and May 2010 at the maternity unit of Jorvi hospital (Espoo, Finland; n=48), maternity units of Tartu and PM-CM-5lva (Estonia; n=25), or two maternity departments in Petrozavodsk (capital of the Republic of Karelia, Russian Federation; n=40) according to the manufacturerM-BM-4s protocol and then stored in M-bM-^HM-^R70 M-BM-0C until analyzed. All newborn infants were full-term (>36 gestational weeks) and born vaginally. 113 cord blood RNA samples were analyzed with Affymetrix U219 gene array. Gender, pregnancy week, month of birth and HLA risk class were included as confounding factors in the analysis model.

Project description:The role of Eph/ephrin signaling in numerous biological processes has been established. However, Eph/ephrin signaling has been shown to have complex role in tumor progression. The role of EphB2 receptor in the progression of cutaneous squamous cell carcinoma (cSCC) has not been studied before. EphB2 is significantly overexpressed in cSCC cells compared with normal human epidermal keratinocytes (NHEKs). We used microarray based global gene expression profiling to study the effect of EphB2 knockdown on the expression of different genes in cSCC cells. cSCC cell lines (n=3) were transfected with either control or EphB2 siRNA (75 nM) and incubated for 72 hours. Total RNA was extracted and processed expression profiling with GeneChip 3’ IVT Express Kit according to manufacturer’s protocol.

Project description:Defective HBV-specific CD8+ T cells are believed to contribute to a chronic stage of the disease. To increase the understanding of the defective HBV-specific CD8+ T cell response, gene expression in HBV-specific CD8+ T cells were compared with that in HCV- and CMV-specific CD8+ T cells. Tetramer specific CD8+ T cells from chronic HBV or HCV-infected patients and one healthy individual were sorted by flow cytometry. Cells not specific for the particular tetramer were included as controls. Cells were frozen until use. RNA was extracted and then amplified and converted to cDNA before hybridization to Affymetrix microarrays.

Project description:This study investigated the transcriptional response of C. elegans after 0, 30, 60, 120, and 480 minutes of ethanol or mock exposure (n=4 per timepoint and treatment). Age synchronized Bristol N2 animals were obtained by allowing fertile adults to lay eggs for 3 hours. After which adults were removed and the population was incubated for 3 days at 20 ˚C. Project description:In this study, we exposed Caenorhabditis elegans wild types N2 to water collected from six sources in the Dutch village Sneek. The sources were: wastewater from a hospital, a community (80 households), a nursing home, influent into the local municipal wastewater treatment plant, effluent of the wastewater treatment plant, and surface water samples. The goal of the experiment was to determine if C. elegans can be used to identify pollutants in the water by transcriptional profiling. Age synchronized worms at developmental L4 larval stage were exposed to treatment for 24 hours. After flash freezing the samples, RNA was isolated, labeled and hybridized on oligo microarray (Agilent) slides.

Project description:In this study, we exposed Caenorhabditis elegans wild types N2 to the model indirect-acting toxicants aflatoxin B1 (AFB1), benzo(a)pyrene (B(a)P), the PCB mixture Aroclor 1254 (PCB1254), and 2,3,7,8-tetrachlorodibenzodioxin (TCDD). In microarray experiments, we studied one concentration of AFB1 (30 μM), one concentration of B(a)P (30 μM), two concentrations of PCB1254 (1 μM and 30 μM), and two concentrations of TCDD (1 μM and 10 μM). As a control M9 medium with 0.5% DMSO was used. Age synchronized worms at developmental L4 larval stage were exposed to treatment for 24 hours.
