Project description:Inoculation of endophyte-free (E-) Theobroma cacao leaves with Colletotrichum tropicale (E+), the dominant foliar fungal endophyte in healthy T. cacao, induced significant changes in the expression of hundreds of host genes. Further, E+ leaves exhibit enhanced pathogen resistance, increased lignin and cellulose content, reduced maximum rates of photosynthesis (Amax), and enrichment of nitrogen-15 and carbon-13 isotopes that all correspond to the changes in expression of specific functional genes in related pathways. Moreover, a cacao gene highly up-regulated in E+ leaves increases pathogen resistance apart from any direct endophyte effects. Thus, benefits of increased pathogen resistance in E+ plants are partially due to enhanced induction of intrinsic host defense pathways, and potential costs include reduced photosynthetic capacity and endophyte metabolism of host tissues. Similar effects are likely to be properties of most plant-endophyte interactions, suggesting general relevance to the design and interpretation of studies of genetic and phenotypic expression in plants. The objective of this experiment was to identify Theobroma cacao genes that are differentially expressed between leaves inoculated with fungal endophyte Colletotrichum tropicale (E+ leaves) and control un-inoculated leaves (E- leaves) 14 days post last endophyte inoculation. The experiment was conducted in a Percival growth chambers (model I35LL, 115 volts, 1/4 Hp, series: 8503122.16, Percival Scientific, Inc., Perry IA) with 12/12 h light/dark photoperiod and temperatures of 30M-BM-:C and 26M-BM-:C respectively. A total of four endophyte spore inoculations (1X10^6 spore/ml) were made by aspersion to a group of T. cacao seedlings and a second group of seedlings were maintained as un-inoculated. Then six biological replicates per treatment (E+ leaves and six E- leaves) each one belonging from a different seedling were collected and processed for a two color oligo microarray analysis. A total of six arrays were processed, each one hybridized to an inoculated and a control un-inoculated sample in a dye swap design.

This was a time course experiment, which objective was to assess gene expression changes in leaves of Theobroma cacao due to inoculation with endophyte Colletotrichum tropicale, over a period of two weeks. Three un-inoculated T. cacao leaves (E-) were collected at time 0, just prior to inoculation, and four T. cacao leaves inoculated with C. tropicale (E+) were collected at 3, 7, and 14 dpi, each leaf from a different plant. Project description:Anthocyanin induction in plant is considered a general defense response against biotic and abiotic stresses. The infection by Ustilago maydis, the corn smut pathogen, is accompanied with anthocyanin induction in leaf tissue. We revealed that anthocyanin is intentionally induced by the virulence promoting secreted effector protein Tin2. Tin2 protein functions inside plant cells where it interacts with cytoplasmic maize protein kinase ZmTTK1. Tin2 masks an ubiquitin-proteasome degradation motif in ZmTTK1 leading to a more stable active kinase. Active ZmTTK1 controls transcriptional activation of genes in the anthocyanin biosynthesis pathway rerouting phenylalanine away from lignin biosynthesis. Therefore, we performed microarray analysis to understand how maize gene transcription in phenylpropanoid pathway is differentially changed after infection with Ustilago maydis SG200 (wild type) and SG200Dtin2 (anthocyanin-inducing effector mutant). We prepared three biological replicates for mock-inoculated maize (control), SG200-infected maize and SG200M-NM-^Ttin2-infected maize. For 1 sample, we harvested the leaves (1-3cm below injection hole) from 20 plants and pooled them. At 4 days post inoculation, total RNA was extracted.

Project description:Rice blast is one of the most serious diseases and is caused by Magnaporthe grisea. SHZ-2, an indica cultivar with broad spectrum resistance to multiple races of the blast pathogen, was crossed to TXZ-13, a blast susceptible but high-quality variety, to produce one BC3 line, BC10 line, which showed strong to moderate blast resistance over eight cropping seasons in the field. In this study, we compared the transcription between blast-resistant and -susceptive lines by custom microarray. Keywords: time course, blast infection, disease response Comparison between blast- and mock-infected rice. Biological replicates: 3 control (mock) and 3 blast-infected at each time point, independently grown and harvested at 24 and 48 hours after inoculation. Each sample was prepared with whole plant 5 cm above ground and was pooled from 5 plants grown under the same conditions.

Project description:In order to identify variety-specific differences in defense response induction, Scavina 6 (Sca6) and Imperial College Selection 1 (ICS1) cacao plantlets were treated with 2mM SA or water as control and leaves of three developmental stages (A,C, E) were collected. This process was repeated 3 times yielding 32 samples, (Stage E ICS1 and Stage A Sca6 were collected only twice.) Averaging across developmental stages within each genotype, ICS1 had 436 up- and 601 down-regulated genes and Sca6 had 490 up- and 447 down-regulated genes (Benjamini-Hochberg p-value < 0.05). Analysis of gene annotations and Gene Ontology terms revealed that more PR genes and genes associated with defense response were up-regulated in ICS1, the more pathogen-susceptible genotype, while Sca6 had more genes associated with photosynthesis and energy generation. Project description:Salicylic acid (SA) is a critical molecule mediating plant innate immunity with an important role limiting the growth and reproduction of the virulent powdery mildew (PM) Golovinomyces orontii on Arabidopsis thaliana. To investigate this later phase of the PM interaction, and the role played by SA, we performed replicated global expression profiling for wild type and SA biosynthetic mutant ics1 Arabidopsis from 0 to 7 days post infection. We found that ICS1-impacted genes comprise 3.8% of profiled genes with known molecular markers of Arabidopsis defense ranked very highly by the multivariate empirical Bayes statistic (T2 statistic ((Tai and Speed, 2006)). Functional analyses of T2-selected genes identified statistically significant PM-impacted processes including photosynthesis, cell wall modification, and alkaloid metabolism that are ICS1-independent. ICS1-impacted processes include redox, vacuolar transport/secretion, and signaling. Our data also supports a role for ICS1 (SA) in iron and calcium homeostasis and identifies components of SA crosstalk with other phytohormones. Through our analysis, 39 novel PMâimpacted transcriptional regulators were identified. Insertion mutants in one of these regulators, PUX2, results in significantly reduced reproduction of the powdery mildew in a cell death independent manner. Though little is known about PUX2, PUX1 acts as a negative regulator of Arabidopsis CDC48 (Rancour et al., 2004; Park et al., 2007), an essential AAA-ATPase chaperone that mediates diverse cellular activities including homotypic fusion of ER and Golgi membranes, ER-associated protein degradation, cell cycle progression, and apoptosis. Future work will elucidate the functional role of the novel regulator PUX2 in PM resistance. Experiment Overall Design: Arabidopsis whole leaves were harvested at 6h, 1 day, 3 days, 5 days and 7 days after Golovinomyces orontii infection for RNA extraction and hybridization to Affymetrix Arabidopsis ATH1 microarrays. Gene expression profiles were obtained for wild type Columbia-0 and enhanced disease susceptibility mutant eds16-1, a null isochorismate synthase 1 (At1g74710) mutant. In parallel, uninfected samples were collected at 0 hr and 7days from wild type and mutant plants. The experiment includes 4 biological replicates.

Project description:Plant responses to the environment are shaped by the external stimuli and internal signaling pathways. In both the model plant Arabidopsis thaliana and crop species, circadian clock factors have been identified as critical for growth, flowering and circadian rhythms. Outside of A. thaliana, however, little is known about the molecular function of clock genes. Therefore, we sought to compare the function of Brachypodium distachyon and Seteria viridis orthologs of EARLY FLOWERING3, a key clock gene in A. thaliana. To identify both cycling genes and putative ELF3 functional orthologs in S. viridis, a circadian RNA-seq dataset and online query tool (Diel Explorer) was generated as community resource to explore expression profiles of Setaria genes under constant conditions after photo- or thermo-entrainment. The function of ELF3 orthologs from A. thaliana, B. distachyon, and S. viridis were tested for complementation of an elf3 mutation in A. thaliana. Despite comparably low sequence identity versus AtELF3 (< 37%), both monocot orthologs were capable of rescuing hypocotyl elongation, flowering time and arrhythmic clock phenotypes. Molecular analysis using affinity purification and mass spectrometry to compare physical interactions also found that BdELF3 and SvELF3 could be integrated into similar complexes and networks as AtELF3, including forming a composite evening complex. Thus, we find that, despite 180 million years of separation, BdELF3 and SvELF3 can functionally complement loss of ELF3 at the molecular and physiological level.
