Functional Genomics of miR-2909 in HeLa229 cells.

ABSTRACT: Since HeLa229 cells were found unable to express miR-2909 gene expression in their native state, these cells were used as archetype model to explore the functional genomics of miR-2909. HeLa229 cells were transfected with either control vector or miR-2909 expression vector and subsequently these cells were incubated in RPMI-1640 nutrient medium for 48 hrs at 37Â°C in 5% CO2 atmosphere. At the end of this incubation period the cells from each well were processed for RNA isolation followed by microarray analysis of the effector genes.

Paired subcloned human large cell lung carcinoma cell lines: low-metastatic 95C vs high-metastatic 95D

Project description:The paired low-metastatic 95C and high-metastatic 95D cell lines were subcloned from a low differentiated human large cell lung carcinomacell line PLA-801. The cells were well authenticated and published by several research groups. The cells were kindly provided by Professor Ying-Lin Lu, Department of Pathobiology, Institute of Basic Medical Sciences, Academy of Military Medical Sciences, Beijing, China on Dec. 5，2009. As described The 95C and 95D cells were cultured in RPMI 1640 (Invitrogen, USA) with 100 units/mL penicillin, 100 μg/mL streptomycin and 10% calf bovine serum, and grown at 37° C in atmosphere with 5% CO2. miRNAs differential expression between 95C and 95D was measured using a miR human_01_H10.1_080277 miRNA array (LC Sciences Houston, USA).

Defining CD4 T Cell Memory by the Epigenetic Landscape of CpG DNA Methylation [Affymetrix]

Project description:Memory T cells are primed for rapid responses to antigen; however, the molecular mechanisms responsible for priming remain incompletely defined. CpG methylation in promoters is an epigenetic modification, which regulates gene transcription. Using targeted bisulfite sequencing, we examined methylation of 2100 genes (56,000 CpG) mapped by deep sequencing to T cell activation in human naïve and memory CD4 T cells. 466 CpGs (132 genes) displayed differential methylation between naïve and memory cells. 21 genes exhibited both differential methylation and gene expression before activation, linking promoter DNA methylation states to gene regulation; 6 genes encode proteins closely studied in T cells while 15 genes represent novel targets for further study. 39 genes exhibited reduced methylation in memory cells coupled with increased gene expression with activation compared to naïve cells, revealing specific genes more rapidly expressed in memory compared to naïve cells and potentially regulated by DNA methylation. These findings define a DNA methylation signature unique to memory CD4 T cells and correlated with activation-induced gene expression. transcriptome of primary human naïve and memory CD4 T cells at rest and 48 hours post-activation.

Protein expression in MOCK and neuronal nitric oxide synthase 1 (NOS1) transduced SH-SY5Y human neuroblastoma cells on stimulation with rapamycin or serum free starvation

Project description:Neuronal nitric oxide synthase (nNOS/NOS1) is upregulated in the aging brain and contributes to age-and stress-associated neuronal dysfunctions. To mimic this situation for the study of underlying mechanisms we generated a cell model in which human SH-SH5Y neuroblastoma cells constitutively express NOS1 at a level comparable with the rodent brain, whereas the control cells have only low levels. SH-SY5Y cells are the most widely used cell model for neurodegenerative and aging research. They were stably transduced with a lentiviral vector for NOS1 and FACS sorted. Control cells were transduced with the backbone vector, referred to as MOCK or "WT-LV205". Neuronal aging of SH-SY5Y can be imposed with a number of pharmacological, genetic or stress stimuli including retinoic acid and repeated cycles of starvation. Hence, to further challenge the cells we imposed proteostasis stress by treatment with 1 µM rapamycin for 24h or culture in serum-free medium for 24h. Control cells were cultured in full medium, which was RPMI 1640 medium supplemented with heat-inactivated 10% fetal bovine serum, 100 U/ml penicillin/streptomycin, and 2 mM glutamine. All cells were kept at 37°C in 5% CO2 atmosphere in a humidified tissue culture incubator. Rapamycin elicits mTOR dependent autophagy, whereas starvation is a stimulus for chaperone-mediated autophagy, but also affects proteolysis by the proteasome and lysosome and eventually, ER stress. During stimulation, all cells were supplemented with NOS cofactors including 10 µM NAD, 40 µM NADPH, and 100 µM tetrahydrobiopterin. The proteome data set shows nNOS/NOS1-dependent alterations of protein expression in SH-SY5Y neuroblastoma cells in full medium, on stimulation with rapamycin or exposure to serum-free starvation.

Project description:Reexpression of microRNAs miR-15a/16-1 in a cell line deficient for these miRs (homozygous deletion of chromosomal region 13q14) results in the downregulation of certain mRNAs. Experiment Overall Design: A doxycyclin-inducible expression vector containing miR-15a/16-1 was transfected into CLL-I83E95 cells that are deficient for those miRs. miR-expression was induced by addition of doxycyclin to the medium, and cell were harvested 48 hours later. Labeled cRNA was hybridized to microarrays and gene expression data were compared to CLL-I83U95 stably transfected with an empty vector.

miR-K5 expression and inhibition
