Project description:Fetal mice (16 days gestation) were administered FIV-based lentiviral viral particles containing the gene encoding EGFP. Six liver tumors developed in three mice (1 male, 2 females) between the ages of 273 and 484 days, each mouse developed 2 tumors. These tumors and non-tumorous liver tissue from the same animals were harvested and aCGH was performed on genomic DNA extracted from these samples. We were interested in investigating the link between lentiviral integration and chromosomal aberrations. Two tumors from each mouse (1 male, 2 females) were each compared to non-tumorous tissue surrounding the tumors.

Project description:Hepatitis B virus (HBV) has been clearly recognized as an etiological factor for hepatocellular carcinoma (HCC). HBV encodes the potentially oncogenic HBx protein. We aimed to elucidate the molecular mechanism of HCC caused by HBx and to discover the biomarker related to HCC by HBx. Three experimental groups, 3, 9 and 13 month aged HBx Tg mice and age matched normal wild type B6 mouse which have same background of HBx Tg mice were used to find differentially expressed genes during HCC. These tumors and non-tumorous liver tissue from the same animals and animals that did not develop tumors and untransduced controls were harvested and microarrays were performed on total RNA extracted from these samples. We were interested in investigating the link between lentiviral integration and gene expression. Keywords: Comparison of HCC with non-tumorous liver tissue adjacent to tumor. Fourteen samples were analyzed in total: Two tumors from each of three mice (6 samples); surrounding non-tumorous liver tissue from each of these three mice (3 samples); two female mice and one male mouse that were transduced and did not develop tumors (3 samples); one female and one male untransduced mouse (2 samples). The samples were performed in two runs: one containing the samples from female mice and the second containing samples from male mice.

Project description:2-3 month old female C57Bl/6J mice were intravenously infected with 2x10^6 focus forming units of lymphocytic choriomeningitis virus strain Clone-13. Whole liver tissue was harvested in duplicated from uninfected control mice, uninfected 123d old mice, and from infected at 2, 8, 30, 60, and 123 days post infection. Three TMT 6-plex runs were carried out to monitor the changes in liver protein abundance during the entire course of infection. The first run included samples from day 2 and day 8 after infection along with the uninfected controls. Similarly, the second run included uninfected controls and samples from day 30 and day 60 after infection. The third run included samples day 123 after infection, the corresponding age matched control that was left uninfected for 123 days and the uninfected controls used in the other two runs. The uninfected controls were included in all the three runs as an internal control to monitor reproducibility between the runs.

Project description:To investigate specific miRNA expression profiles of Marek's disease virus (MDV)-infected samples, we performed deep sequencing for miRNAs in four small RNA libraries, including MDV-infected tumorous spleen, MD lymphoma from liver, and non-infected spleen and lymphocytes from controls. A total of 7.76x106, 6.36x106, 6.36x106, and 7.60x106 counts were obtained in four libraries, respectively. The sequences were blasted with chicken and MDV genomes and miRBase 16.0 to identify known and novel miRNAs. In total, 187 and 16 known mature miRNAs were identified in the chicken and MDV, respectively. Deep sequencing detected 942 novel chicken miRNA candidates, of which 646 were in tumorous spleen. These results indicate that MDV infection induced new host miRNA candidates and increased diversity of miRNAs. Of 942 miRNA candidates, 276 of 533 were verified by customized microarray, and 17 of them were further confirmed by qPCR.
