Transcription profiling of human NCI-60 Cancer Cell Line

ABSTRACT: NCI-60 cancer cell lines were profiled with their genome-wide gene expression patterns using Affymetrix HG-U133A chips. Experiment Overall Design: Total RNA sample of each of the NCI-60 cell lines was obtained before the treatment of any anticancer compound.

NCI60 Expression Profiling using the Agilent Whole Human Genome Oligo Microarray

Project description:We present here a new expression profiling study of the 60 cell lines of the National Cancer Institute (NCI) Developmental Therapeutics program (DTP) drug screen (NCI-60) using the 41,000-probe Agilent Whole Human Genome Oligo Microarray. The expression levels of ∼21,000 genes were measured. The profiling study includes quadruplicate technical replicates for six cell lines and duplicates for the remaining cell lines. The resulting data sets are freely available and searchable online in the CellMiner database (http://discover.nci.nih.gov).

Gene expression of Ustilago maydis SG200, SG200M-bM-^HM-^Fhxt1 and the avirulent SG200M-bM-^HM-^Fhxt1 hxt1(R164K) on maize leaf surface

Project description:Hxt1 is a high affinity hexose transporter important for virulence of the phytopathogenic basidiomycete Ustilago maydis on its host plant maize. Hxt1 shows the highest similarities to the glucose sensors Rgt2 and Snf3 from S. cereviciae (42% and 39% identity on amino acid level, respectively). In these sensors, the substitution of a highly conserved arginine to lysine leads to a constitutive active signal, resulting in expression of several glucose induced genes. Introduction of an analogous mutation in Hxt1 leads to loss of transport activity in the resulting Hxt1(R164K) protein. Expression of Hxt1(R164K) in hxt1 deletion strains results in a completely avirulent phenotype. Pathogenic developement of M-bM-^HM-^Fhxt1 hxt1(R164K) strains is blocked immediately after plant penetration. Expression analysis of M-bM-^HM-^Fhxt1 hxt1(R164K) cells 24 hours post inoculation revealed downregulation of a set of genes involved in carbohydrate metabolism indicating a role of Hxt1 in carbohydrate signaling during initiation of the pathogenic stage. To analyze expression changes of SG200 and SG200M-bM-^HM-^Fhxt1 and SG200M-bM-^HM-^Fhxt1 hxt1(R164K) cells were harvested from the surface of maize leaves 24 hour post inoculation. For each strain three independent replicates were conducted.

Gene expression patterns within cell lines are predictive of chemosensitivity

Project description:We generated RNA's and measured expression of 40000 genes using spotted cDNA microarrays from the fifty nine publicly available cell lines of the NCI Developmental Therapeutics Program's NCI60 studies and an additional set of seven cell lines for which GI50 compound sensitivity data were available. All cell lines were grown to 80% confluence in RPMI 1640 supplemented with phenol red, glutamine (2 mM) and 5% fetal calf serum. This expression data, in conjunction with the compound sensitivity data sets available from the DTP, were used to empirically determine whether gene-compound correlates of a sufficiently high correlation coefficient would have a suitable low false discovery rate to support the use of a correlative approach and these datasets for early discovery approaches for new targeted therapies. A cell type comparison design experiment design type compares cells of different type for example different cell lines. Sixty six cell lines were analysed, with no repetitions. Twelve cell lines were pooled for a common reference.

Nimblegen 385K array CGH on NCI-60 cancer cell lines

Project description:The NCI-60 cancer cell lines have been used for studying cancer pathogenesis and for drug discovery. This dataset adds to the growing number of datasets on various genomic platforms that have been made public on Cellminer (http://discover.nci.nih.gov/cellminer/) 61 cell lines (including PR:DU145 and its drug resistant derivative PR:RC01) were arrayed. Of these, 56 were done one time, four cell lines were done with either two or three replicates, and one cell line (LC:A549) was done with three replicates and two dye flips. Two color arrays were used, with Cy3 mostly used for sample and Cy5 for the reference pool of 6 normal male samples.

MicroRNA profiling of the NCI-60 panel of human cancer cell lines

Project description:Advances in the understanding of cancer cell biology and response to drug treatment have benefited from new molecular technologies and methods for integrating information from multiple sources. The NCI-60, a panel of 60 diverse human cancer cell lines, has been used by the National Cancer Institute to screen >100,000 chemical compounds and natural product extracts for anticancer activity. The NCI-60 has also been profiled for mRNA and protein expression, mutational status, chromosomal aberrations, and DNA copy number, generating an unparalleled public resource for integrated chemogenomic studies. Recently, microRNAs have been shown to target particular sets of mRNAs, thereby preventing translation or accelerating mRNA turnover. To complement the existing NCI-60 datasets, we have measured expression levels of microRNAs in the NCI-60.

Stromal-Based Signatures for the Classification of Gastric Cancer [PRT1]

Project description:Increasing success is being achieved in the treatment of malignancies with stromal-targeted therapies, predominantly in anti-angiogenesis and immunotherapy, predominantly checkpoint inhibitors. Despite 15 years of clinical trials with anti-VEGF pathway inhibitors for cancer, we still find ourselves lacking reliable predictive biomarkers to select patients for anti-angiogenesis therapy. For the more recent immunotherapy agents, there are many approaches for patient selection under investigation. Notably, the predictive power of an Ad-VEGF-A164 mouse model to drive a stromal response with similarities to a wound healing response shows relevance for human cancer and was used to generate stromal signatures. We have developed gene signatures for 3 stromal states and leveraged the data from multiple large cohort bioinformatics studies of gastric cancer (TCGA, ACRG) to further understand how these relate to the dominant patient phenotypes identified by previous bioinformatics efforts. We have also designed multiplexed IHC assays that robustly represent the vascular and immune diversity in gastric cancer. Finally, we have used this methodology to arrive at a hypothesis of how angiogenesis and immunotherapy may fit into the experimental approaches for gastric cancer treatments. The Ad-VEGF-A164 flank model was performed as described in Flank tissue from harvest day 0, day 5, day 20, and day 60 was taken for RNA generation. Samples for messenger RNA (mRNA) profiling studies were processed by Asuragen, Inc. (Austin, TX, USA) using GeneChipÂ® Mouse Genome 430 2.0 Array (Affymetrix, Santa Clara, CA) according to the company's standard operating procedures as described previously in detail [45]. A summary of the image signal data, detection calls and gene annotations for every gene interrogated on the arrays was generated using the Affymetrix Statistical Algorithm MAS 5.0 (GCOS v1.3) algorithm (scaling factor = 1500).
