Project description:The C-REPEAT-BINDING FACTOR (CBF) pathway has important roles in plant responses to cold stress. Previous research documented that constitutively expressed upstream transcription factors are activated by cold stress to induce the expression of CBF genes and the resulting CBF proteins trigger the expression of downstream cold responsive genes that confer freezing tolerance. In the present study, we found that dysfunction of RNA-DIRECTED DNA METHYLATION 4 (RDM4), which encodes a protein that associates with RNA polymerases Pol IV and Pol V as well as Pol II, and is required for RNA-directed DNA methylation (RdDM) and proper plant development in Arabidopsis, reduced chilling and freezing tolerance in Arabidopsis as evidenced by decreased survival and increased electrolyte leakage under cold stress conditions. CBFs and CBF regulon genes were down-regulated in rdm4 but not nrpe1 (the largest subunit of PolV) mutant plants, suggesting that the role of RDM4 in cold stress responses is independent of the RdDM pathway. Overexpression of RDM4 increased the expression of CBFs and CBF regulon genes and decreased cold-induced membrane injury. The rdm4 mutants exhibited decreased antioxidant enzyme activities and increased accumulation of reactive oxygen species. Microarray analysis indicated that a great proportion of genes affected by rdm4 overlapped with those affected by CBF2 and CBF3 in Arabidopsis. Chromatin immunoprecipitation (ChIP) results suggested that RDM4 is important for Pol II occupancy at the promoters of CBF genes but not the promoters of up-stream regulators of CBFs. Together, these data indicate that RDM4 acts as a component of a Pol II transcription complex that regulates CBF gene expression and cold stress resistance in Arabidopsis. Two-week-old seedlings of 35S::RDM4 and Col WT plant were subjected to chilling treatment for 0, 3, and 48 h treatments.Plant materials were then collected for RNA extraction.

Project description:Arabidopsis ecotypes of Sha and Ler showed differences in tolerance to salinity stress. A previous study indicated that a premature stop codon resulting in a truncated Response to ABA and Salt 1 (RAS1) protein in Sha contributes to the increased salt tolerance relative to Ler ecotype. Sha exhibited higher germination rates and longer roots on MS plate, presumably due to the decreased ABA sensitivity in Sha. More Sha plants also survived in soil after salt treatment with relatively lower electrolyte leakage when compared to Ler. Transcriptome analysis revealed that expression levels of many genes were changed between Sha and Ler ecotypes and by salt treatments. About 500 transcripts were commonly changed by at least one salinity effect and one ecotype effect, and 171 of them were co-regulated by all four comparisons. Transcripts involved in redox, secondary metabolism, auxin metabolism, photosynthesis, cell wall, and protein synthesis were mainly down-regulated by salinity effects, while transposable element genes, microRNA and antisense sequences, histone superfamily genes, and biotic stress related genes were significantly changed by Sha ecotype effects and only slightly by salinity. Several metabolic pathways such as stress, TCA, hormone/lipid/secondary metabolism, redox, development, and GO terms involved in stress, oxidation, and defense response were enriched by both salinity and ecotype effects. Ninety-five highly inducible genes were identified as candidates of RAS1 target genes and the functions involved hormone metabolism, biotic stress, RNA, DNA synthesis, protein metabolism, cell, and microRNA metabolism. All these results indicated that the Sha ecotype was possibly preconditioned to abiotic stress relative to Ler through regulation of signaling pathways and stress responsive gene expression. These comparative transcriptomic and analytical results also confirm the complexity of ABA responses and salt stress tolerance mechanisms, and they suggest additional targets for improving tolerance. Ten days old seedlings of two Arabidopsis ecotypes, Sha and Ler, were treated with 100 mM NaCl on MS plate. Plant materials were collected for RNA extraction at 4th days after treatments.

Project description:We have used Agilent whole genome arrays (v4) to compare the gene expression changes between 10-day-old Arabidopsis wild type seedlings and AtGNLox (AT4G26150), AtGNCox (AT5G56860), AtGATA17ox (AT3G16870), BdGATA6ox (BRADI3G08240) as well as the C-terminal mutation constructs AtGNL_LLM/AAAox and AtGNC_LLM/AAAox. Three independent biological samples were prepared for each genotype. Three replicate measurements of three biological samples were prepared for each genotype (1-3 or A-C). The experiment was performed in two batches; samples with replicate numbers 1-3 and A-C were prepared and hybridzed in the same respective batch.

Project description:ced2 mutant has reduced expression of NCED3 in response to osmotic stress (PEG, polyethylene glycol) treatments compared to the wild type. Other ABA biosynthesis genes are also greatly reduced in ced2 under osmotic stress. We used microarrays to detail the global programme of gene expression under osmotic stress treatment and identified distinct classes of up/down-regulated genes in the stress pathway. Arabidopsis seedlings were selected at 14 days with 6hr PEG treatment for RNA extraction andhybridization to the Arabidopsis ATH1 Gene expression arrays (Agilent Technologies). From Northern data we have known some of well-known stress responsive gene were significantly changed. We sought to obtain whole gene expression to analysis which genes were affected in the osmotic stress pathway.

Project description:Secondary metabolites play a key role in coordinating ecology and defense strategies of plants. Diversity of these metabolites arise by conjugation of core structures with diverse chemical moieties, such as sugars in glycosylation. Active pools of phytohormones, including those involved in plant stress response are also regulated by glycosylation. While, much is known about the enzymes involved in glycosylation, we know little about their regulation or coordination with other processes. We characterized the flavonoid pathway transcription factor, TRANSPARENT TESTA 8 (TT8) in Arabidopsis thaliana, using an integrative omics strategy. This approach provides a systems level understanding of the cellular machinery that is used to generate metabolite diversity by glycosylation. Metabolomics analysis of TT8 loss-of-function and inducible overexpression lines showed that TT8 coordinates glycosylation of not only flavonoids, but also nucleotides, thus, implicating TT8 in regulating pools of activated nucleotide sugars. Transcriptome and promoter network analyses revealed that TT8 regulome included sugar transporters, proteins involved in sugar binding and sequestration, and a number of carbohydrate active enzymes. Importantly, TT8 affects stress response, along with brassinosteroid and jasmonic acid biosynthesis, by directly binding to the promoters of key genes of these processes. This combined effect on metabolites glycosylation and stress hormones by TT8 inducible overexpression led to significant increase in tolerance towards multiple abiotic and biotic stresses. Conversely, loss of TT8 leads to increased sensitivity to these stresses. Thus, the transcription factor TT8 is an integrator of secondary metabolism and stress response. These findings provide novel approaches to improve broad-spectrum stress tolerance. Gene expression analysis for 6-day old Arabidopsis thaliana seedling were performed for TT8 loss-of-function line, tt8-3 (in Ws background), and its wild type background control, Ws. Two independent biological replicates for each line were hybridized onto two slides of Agilent SurePrint G2 Agilent Arabidopsis V4 (4x44K), with each slide having two technical replicates for each line. Project description:We developed high throughput Solexa sequencing and bioinformatic analyses of the genome of the pea aphid Acyrthosiphon pisum in order to identify the first miRNAs from a hemipteran insect. By combining these methods we identified 155 miRNAs including 56 conserved and 99 new miRNAs. Moreover, we investigated the regulation of these miRNAs in different alternative morphs of the pea aphid by analysing the expression of miRNAs across the switch of reproduction mode. Project description:In compatible interactions, biotrophic microbial phytopathogens rely on the supply of carbon and nitrogen assimilates by the colonized host tissue. Successful biotrophs need to reprogram host metabolism, which also involves the stimulation of assimilate export from living host cells into the plant-pathogen interface at the infection site. In rice and cassava, SWEET sucrose transporters, are induced by bacterial TAL (transcriptional activator-like) effectors to establish compatibility. A pathogen-specific transcriptional induction of SWEET transporters has also been observed in Arabidopsis leaves upon microbial challenge. Here, we have assessed the question, whether the phloem localized AtSWEET11 and AtSWEET12 transporters represent susceptibility factors in the interaction of Arabidopsis with the fungal hemibiotroph Colletotrichum higginsianum (Ch). Compared to wild type, sweet11/sweet12 double mutants exhibited priming of the SA pathway in mock conditions. To investigate transcriptional changes in C. higgsinanum infected leaves, five-week old Arabidopsis plants were spray infected with 2 Mio. conidia/ ml 1h before lights off and fully expanded leaves of wild type Col-0 and the sweet11/sweet12 double mutant were harvested in three situations: 1) immediately before treatment, 2) from mock treated plants (sprayed with water) at 2.5 days post treatment and 3) from C. higginsianum inoculated leaves during biotrophic colonization at 2.5 days post treatment

Project description:To understand ta-siRNA-mediated regulation network in response to abiotic stress during flower development, gene expression profiles of flowering buds between rdr6-15 and wild-type under moderate drought stress and control condition were measured using microarray. 512 genes were bilaterally regulated by drought stress signal and RDR6-mediated signal. rdr6-15 and wild-type plants (Arabidopsis thaliana ecotype Columbia) were grown on 30g of vermiculite soil of plastic pot for 2 weeks. Then, water depletion (drought stress treatment) was applied for 1 week. Water content of the soil was decreased to less than 20%. 10 flower buds were collected for each experiment. The experiment was repeated 3-times.
