PDGF and FGF treatment in E13.5 MEPMs

Project description:Receptor tyrosine kinase signaling is critical for mammalian craniofacial development, but the key downstream transcriptional effectors remain unknown. We demonstrate that SRF is induced by both PDGF and FGF signaling in mouse embryonic palatal mesenchyme cells, and Srf neural crest conditional mutants exhibit facial clefting accompanied by proliferation and migration defects. Srf and Pdgfra mutants interact genetically in craniofacial development, but Srf and Fgfr1 mutants do not. This signal specificity is recapitulated at the level of cofactor activation: while both PDGF and FGF target gene promoters show enriched genome-wide overlap with SRF ChIP-seq peaks, PDGF selectively activates a network of MRTF-dependent cytoskeletal genes. Collectively, our results identify a novel role for SRF in proliferation and migration during craniofacial development and delineate a mechanism of receptor tyrosine kinase specificity mediated through differential cofactor usage, leading to a unique PDGF-responsive SRF-driven transcriptional program in the midface.

Transcription profiling of human fibroblasts stimulated with PDGF-BB or b-FGF

Project description:We analyzed gene expression in human fibroblasts stimulated by platelet-derived growth factor-BB (PDGF-BB) or basic fibroblast growth factor (bFGF) for 1h and 24h. The results of two independent experiments were merged. SAM analysis identified 116 relevant probe sets. Hierarchical clustering of these probe sets showed divergent early gene regulation by PDGF and FGF but overlapping late response. We first analyzed genes commonly regulated by PDGF-BB and b-FGF more than 2 fold after 24h of stimulation and we found that these two growth factors activated SREBP and E2F and repressed FOXO. We then focused on the early gene expression response induced by both growth factors. We performed a fold change analysis and found 114 probe sets regulated by PDGF-BB and 42 probe sets regulated by b-FGF, 37 of which were shared between the two gene lists . We found by data mining that both PDGF-BB and b-FGF activated AP-1 and NF-kB. Next we analyzed genes specifically regulated by PDGF-BB and found that STATs are specifically activated by PDGF and not by FGF. Experiment Overall Design: Human foreskin fibroblasts (AG01518) were cultured (1.5E6 cells/10 cm dish) in MEM medium with 10% fetal calf serum and glutamine for 24h, then washed and incubated for 47h in serum-free medium. Cells were stimulated for 1h by PDGF-BB (25ng/ml) or b-FGF (10ng/ml, + heparine 50 microg/ml). Alternatively, cells were incubated for 24h in starvation medium and treated for 24h with growth factors, or left untreated for 48h in serum-free medium (control treatment). PDGF-induced genes regulated by the PI3K and MEK/ERK signaling pathways

Project description:Human T98G glioblastoma cells were stimulated with platelet-derived growth factor (PDGF) and analyzed by DNA microarrays, which identified 74 immediate-early gene transcripts. Cells were then treated with inhibitors to identify subsets of genes that are targets of the phosphatidylinositol 3-kinase (PI3K) and MEK/ERK signaling pathways. Four groups of PDGF-induced genes were defined: independent of PI3K and MEK/ERK signaling, dependent on PI3K signaling, dependent on MEK/ERK signaling, and dependent on both pathways. Cells were grown in Minimal Essential Medium (Invitrogen) supplemented with fetal calf serum (10%). For growth factor/inhibitor treatments, cells were incubated in serum-free medium for 72 h, and either left unstimulated, or stimulated for 30 min with human PDGF-BB (50 ng/ml) (Sigma). U0126 (Cell Signaling Technology) and LY294002 (BioMol) were added 60 min prior to PDGF addition. Keywords: other

The gene expression profile of PDGF-treated neural stem cells corresponds to partially differentiated neurons and glia

Project description:Understanding and controlling stem cell differentiation in vitro is critical for the development of stem cell-based therapies. We have previously shown that platelet-derived growth factor AA (PDGF-AA) stimulates the expansion of neuronal progenitors from neural stem cells, but is unable to replace fibroblast-growth factor 2 (FGF-2) as a stem cell mitogen. In the present study, we compared gene expression in neural stem cells that were grown in the presence of FGF-2 to that of cells cultured with PDGF-AA or in the absence of growth factor, which induces differentiation. Most of the transcripts enriched in FGF-2-treated cells were connected to cell division (70%) and showed limited overlap with previously described stem cell transcriptional signatures. PDGF-AA significantly regulated 156 genes, 146 of which were also modified by differentiation in the absence of growth factor. The latter condition affected the expression of 153 additional genes which were regulated less than two fold by PDGF-AA. Among the genes induced by differentiation was the PDGF-A gene itself, suggesting that in the absence of exogenously added growth factors, cells make their own PDGF-AA in an autocrine manner. In addition, we identified several poorly characterized transcripts that were highly regulated and may play a role in stem cell differentiation. Our results suggest that the genetic program elicited by PDGF-AA is not unique, but an intermediate between the ones of FGF-2-cultured stem cells and differentiated cells. These observations are compatible with the hypothesis that PDGF-AA induces a partial differentiation of neural stem cells, which retain the ability to proliferate. Keywords: treatment comparison

Large-scale phosphoproteomics reveals Shp-2 phosphatase-dependent regulators of Pdgf-receptor signaling

Project description:Despite its low cellular abundance, tyrosine phosphorylation (pTyr) regulates numerous cell signaling pathways in health and disease. We applied comprehensive phosphoproteomics to unravel differential regulators of receptor tyrosine kinase (RTK)–initiated signaling networks upon activation by Pdgf-ββ, Fgf-2, or Igf-1, and identified over 40,000 phosphorylation sites, including many phosphotyrosine sites without additional enrichment. The analysis revealed RTK-specific regulation of hundreds of pTyr sites on key signaling molecules. We found the tyrosine phosphatase Shp2 to be the master regulator of Pdgfr pTyr signaling. Application of a recently introduced allosteric Shp2 inhibitor revealed global regulation of the Pdgf-dependent tyrosine phosphoproteome, which significantly impaired cell migration. Additionally, we present a list of hundreds of Shp2-dependent targets and putative substrates including Rasa1 and Cortactin with increased tyrosine phosphorylation, and Gab1 and Erk1/2 with decreased tyrosine phosphorylation. Our study demonstrates that large-scale quantitative phosphoproteomics can precisely dissect tightly regulated kinase-phosphatase signaling networks.

Phosphoproteomics of FGF signaling in Chrondrocytes

Project description:To understand the determinants of chondrocyte FGF inhibitory response we sought to identify the unique set of proteins whose phosphorylation status is changed upon FGF treatment. RCS (Rat ChondroSarcoma) (RCS) cells were used for our experiments as a well-accepted model of proliferative chondrocytes which respond to FGF signaling with growth arrest Chondrocytes were treated with FGF1 and, as a control, cell cycle changes were monitored by FACScan analysis to demonstrate strong (around 95%) downregulation of S-phase at 24h. Three independent experiments were performed to obtain statistically representative datasets. We quantified 8299 proteins were quantified in the global proteome analysis using only unique or and razor peptides for quantitation . All proteins were identified in at least two replicates of a single treatment set by 2 or more peptides with 1% FDR Inclusion requirements for a single proteins were 1) two or more peptides identified with 51% FDR and 2) peptides that proteins were identified in at least 2 replicates of a single sample set.

SILAC analysis of PDGF-treated primary bladder smooth muscle cells

Project description:SILAC analysis of human primary bladder smooth muscle cells treated with platelet-derived growth factor for 0, 4, and 24 h. Platelet-derived growth factor-BB (PDGF-BB) is a mitogen and motogen that has been implicated in the proliferation, migration and synthetic activities of smooth muscle cells (SMC) that characterize pathologic tissue remodeling in hollow organs. To explore the signals induced by PDGF on a global scale, we performed expression profiling and quantitative proteomics analysis of PDGF-treated human visceral SMC. 1695 genes and 241 proteins were identified as differentially expressed in PDGF-treated primary bladder SMC versus non-treated cells. Analysis of gene expression data revealed MYC, JUN, EGR1, MYB and RUNX1 as the transcription factors most significantly networked with upregulated genes; DDIT3, NFAT5, and SOX5 were most networked with downregulated genes. For protein identification and quantification, raw mass spectrometric data were analyzed with MaxQuant software (version 1.0.13.13). The parameters were set as follows. In the Quant module, SILAC triplets was selected; oxidation (M) and acetyl (Protein N-term) were set as variable modification; carbamidomethyl (C) was set as fixed modification; concatenated IPI human database (version 3.52) (74,190 forward sequences and 74,190 reverse sequences) was used for database searching; all other parameters were default. Tandem mass spectra were searched by Mascot (version 2.2.0.4) (Matrix Science, Boston, MA). In the Identify module, all parameters were default, except that maximal peptide posterior error probability was set as 0.05. False discovery rates for protein and peptide identifications were both set at 0.01.
