Project description:The multisubunit TFIID plays a direct role in transcription initiation by binding to core promoter elements and directing preinitiation complex assembly. Although TFIID may also function as a coactivator through direct interactions with promoter-bound activators, mechanistic aspects of this poorly defined function remain unclear. Here biochemical studies show a direct TFIID-E protein interaction that (i) is mediated through interaction of a novel E protein activation domain (AD3) with the TAF homology (TAFH) domain of TAF4, (ii) is critical for activation of a natural target gene by an E protein and (iii) mechanistically, acts by enhancing TFIID binding to the core promoter. Complementary assays establish a gene-specific role for the TAFH domain in TFIID recruitment and gene activation in vivo. These results firmly establish TAF4 as a bona fide E protein coactivator, as well as a mechanism involving facilitated TFIID binding through direct interaction with an E protein activation domain. Genome-wide profiling of mRNA levels in MEF lines with Taf4 loxp/- (ctrl), Taf4 -/- (ko), Taf4 -/- Tg:hTAF4 wt, and Taf4 -/- Tg: hTAF4 ? (TAFH-deleted).

Project description:During the senescence stage, leaves undergo degeneration and relocate nutrients accumulated during the growth stage to sink parts such as seeds, critically contributing to plantsâ productivity and fitness. Here, we asked how leaf transcriptome is regulated during the senescence stage by performing directional sequencing of total and small RNAs for the entire lifespan of Arabidopsis leaves. The total RNA and small RNA profiles of the Arabidopsis leaf along lifespan (14 and 7 time points, respectively) were generated by next-generation sequencing using Illumina Hiseq2000. Two independent biological replicates were used for each experiment.

Project description:Alternaria brassicicola is a successful saprophyte and necrotrophic pathogen with a broad host range. It produces secondary metabolites that marginally affect virulence, in contrast to many A. alternata strains that produce secondary metabolites as host-specific pathogenicity factors. Cell wall-degrading enzymes (CWDEs) have been considered important for pathogenesis, but no CWDEs have been identified as significant virulence factors in A. brassicicola. In this study, we discovered mutants of a gene, AbVf19, which consistently produced smaller lesions than the wild type. The mutants grew slower than the wild type on an axenic medium with pectin as a major carbon source. Gene expression comparisons identified several hydrolytic enzyme-coding genes being down-regulated in the mutant during a late stage of infection. These down-regulated genes comprised a small fraction of genes within each family. Three of these genes had mutants that showed no or little change in virulence. This suggested that each down regulated gene only made a small contribution to virulence, or that their functions were redundant. This study demonstrated the existence and importance of a transcription factor that regulates a suite of genes that are probably important for decomposing and utilizing plant material during the late stage of plant infection. gene expression profile comparisons between wild type and a transcription factor mutant during host infection

Project description:Xanthomonas axonopodis pv. manihotis (Xam) is a gram negative bacterium causing Cassava Bacterial Blight (CBB), an important limitation for cassava production. The genetic bases underlying cassava resistance and susceptibility to different Xam strains are currently unknown. To identify genes and pathways important for the interaction, we used RNA-seq data to study transcriptomic changes in cassava plants inoculated with the non-pathogenic Xam strain, (ORST4) and a pathogenic strain, ORST4 transformed with the TAL effector TALE1Xam (ORST4+TALE1Xam). This analysis revealed that transcriptomic responses to both strains were very similar and were dominated by the induction of genes related to photosynthesis and phenylpropanoid biosynthesis and the down-regulation of genes related to jasmonic acid signaling, features possibly related to defense responses. Among the genes induced exclusively in cassava plants inoculated with ORST4 + TALE1Xam we found one gene containing a predicted binding site for TALE1Xam in its promoter region. This gene encodes for a Heat Shock Transcription Factor B3 (HsfB3) and likely acts a transcriptional repressor. HsfB3 may constitute a new type of susceptibility gene activated by a TAL effector that manages to be sufficient for symptom development without suppressing defense responses in the plant. mRNA of Cassava stems inoculated with a non-pathogenic (ORST4) and pathogenic (+TALE1Xam) strain of Xanthomonas axonopodis pv.
