High-density deletion bin map of wheat D genome

ABSTRACT: A NimbleGen array containing both gene-based and RJM repeat junction probe sequences derived from Ae. Tauschii was developed and used to map the Chinese Spring nullisomic-tetrasomic lines and deletion bin lines of the D genome chromosomes. The NimbleGen array was hybridized in duplicate with Cy3 labeled seven nullisomic-tetrasomic lines, deletion bin lines for D genome chromosomes, and control reference Chinese Spring; as well as Cy5 labeled reference line Chinese Spring.

AJDAj5 and PhI are the two parental lines (with Chinese Spring background), and both have some salt-tolerance. W4909 and W4910 are two lines derived from crossing AJDAj5 and PhI, and both are more salt tolerant than either parental line.

Project description:We performed RNA-Seq experiments on 4 replicate samples from growth condition of hexoploid bread wheat (Chinese Spring) to construct a transcriptional map on meiotic conditions. Library preparation was preformed according to TruSeq RNA Sample Preparation Guide (Illumina, Part # 15008136 REV. A). Reagents were taken from the Illumina TruSeq Sample Prep Kit -Set A (Illumina, CAT # RS-930-2001). Samples were sequenced with 4 samples per lane on 2x100bp.

Genome-wide profiling of the meiotic recombinase DMC1, the chromosome axis protein ASY1 and chromatin states in hexaploid wheat (MNase-seq)

Project description:We performed ChIP-seq for the meiotic strand exchange protein DMC1, which marks an early stage in the meiotic recombination pathway, and the chromosome axis protein ASY1, which promotes interhomolog synapsis and recombination in plants, using tissue collected from immature pre-emergence spikes from wild type bread wheat cultivar Chinese Spring plants. To investigate connections between meiotic recombination and chromatin states in wheat, we also performed ChIP-seq for euchromatic (H3K4me3) and constitutive heterochromatic (H3K9me2 and H3K27me1) marks, and mapped genome-wide nucleosome occupancy via micrococcal nuclease sequencing (MNase-seq) using leaf tissue from Chinese Spring.

RNA-seq of wheat leaves and roots in response to Xanthomonas translucens infection

Project description:This study aimed at decrypting the transcriptomic response of 2 months-old grown tender wheat (cv Chinese Spring) to a the Xanthomonas translucens pathogen infection by infiltration. The response was monitored by RNAseq 24h post leaf clipping. Triticum aestivum cv. Chinese Spring plants were maintained in a growth chamber with cycles of 12 h of light at 21C and 50% relative humidity (RH) and 12 h of dark at 21C and 50% RH. Leaves of 49 days-old plants were infiltrated with a bacterial suspension in water with an optical density at 600 nm (OD600) of 0.5 using a needleless syringe. Plants inoculated with water were used as controls. For transcriptomic and proteomic analyses, leaves and root tissues were harvested 1 day post-inoculation (dpi), when symptoms were not visible yet. Three biological replicates per treatment were performed, and each with pooled leaves from two independent plants per replicate. High-density deletion bin map of wheat chromosome 7B

Project description:Using 270K Nimblegen Comparative Genomic Hybridization (CGH) array on a set of cv. Chinese Spring deletion lines, a total of 3,671 sequence contigs and scaffolds (~7.8% of chromosome 7B physical length) were mapped into nine deletion bins. In our study we have developed 270K CGH Nimblegen array containing wheat 7B chromosome specific probes and genotyped wheat 7B deletion stocks which have terminal deletions in 7B. Our main aim was to identify absent probes (sequences) in deletion lines. Initially, spatial normalization and M-A loess normalization was performed for comparison test/reference and then clustering analysis (Mcust) was carried out. Further analysis was done on scaffolds (i.e. on larger sequences instead of probes; probes are designed from scaffolds) Hybridization of DNA from 13 wheat lines, including 11 Chinese Spring cytogenetic stocks (Del7BL-9, DT7BL, DT7BS, Del7BL-13, Del7BL-14, Del7BL-5, Del7BL-1, Del7BL-7Del1DS-3, Del7BL-2,Del7BS-2, Del7BL-3) and 2 replicates of Langdon (LDN) tetraploid wheat. A set of 49,500 7B chromosome specific features (ISBP probes and random genomic features) and 18,000 control probes with each probe replicated four times on the 270K chip.
