Project description:We performed ChIP-seq for the meiotic strand exchange protein DMC1, which marks an early stage in the meiotic recombination pathway, and the chromosome axis protein ASY1, which promotes interhomolog synapsis and recombination in plants, using tissue collected from immature pre-emergence spikes from wild type bread wheat cultivar Chinese Spring plants. To investigate connections between meiotic recombination and chromatin states in wheat, we also performed ChIP-seq for euchromatic (H3K4me3) and constitutive heterochromatic (H3K9me2 and H3K27me1) marks, and mapped genome-wide nucleosome occupancy via micrococcal nuclease sequencing (MNase-seq) using leaf tissue from Chinese Spring.

RNA-seq of wheat leaves and roots in response to Xanthomonas translucens infection

Project description:This study aimed at decrypting the transcriptomic response of 2 months-old grown tender wheat (cv Chinese Spring) to a the Xanthomonas translucens pathogen infection by infiltration. The response was monitored by RNAseq 24h post leaf clipping. Triticum aestivum cv. Chinese Spring plants were maintained in a growth chamber with cycles of 12 h of light at 21C and 50% relative humidity (RH) and 12 h of dark at 21C and 50% RH. Leaves of 49 days-old plants were infiltrated with a bacterial suspension in water with an optical density at 600 nm (OD600) of 0.5 using a needleless syringe. Plants inoculated with water were used as controls. For transcriptomic and proteomic analyses, leaves and root tissues were harvested 1 day post-inoculation (dpi), when symptoms were not visible yet. Three biological replicates per treatment were performed, and each with pooled leaves from two independent plants per replicate. Project description:We performed RNA-Seq experiments on 4 replicate samples from growth condition of hexoploid bread wheat (Chinese Spring) to construct a transcriptional map on meiotic conditions. Library preparation was preformed according to TruSeq RNA Sample Preparation Guide (Illumina, Part # 15008136 REV. A). Reagents were taken from the Illumina TruSeq Sample Prep Kit -Set A (Illumina, CAT # RS-930-2001). Samples were sequenced with 4 samples per lane on 2x100bp.

AJDAj5 and PhI are the two parental lines (with Chinese Spring background), and both have some salt-tolerance. W4909 and W4910 are two lines derived from crossing AJDAj5 and PhI, and both are more salt tolerant than either parental line.

Project description:We monitored the transcriptomic response of roots and leaves of Triticum aestivum (cv Chinese Spring) at 2 months following the root inoculation by Azospirillum brasilense sp245 or Burkholderia graminis C4D1M. Plants were grown in pot containing a solid substrate (sand+soil) and 3 plants per pot, conditions in triplicates, in greenhouse conditions, and inoculated at seedling stage with OD 1 washed bacterial culture.

The temperature quickly modulates protein expression by Codon Usage in wheat filling grain

Project description:The protein content determines the cell state. The variation in protein abundance is crucial when organisms are in the early stages of heat stress, but the reasons affecting their changes are largely unknown. We quantified 47,535 mRNAs and 3,742 proteins in filling grain of wheat under two thermal environments. The impact of mRNA abundance and sequence features which implicated in protein translation and degradation on protein expression was evaluated by regression analysis. Transcription, codon usage and amino acid frequency mainly drive the changes in protein expression under heat stress, and their combined contribution explains 58.2% and 66.4% of protein variation in 30 and 40 °C, respectively. Of which, transcription contributes more to the alteration in protein content under 40 °C (31%) than to 30 °C (6%). Codon usage plays a stable and powerful role in protein expression under heat stress, even surpassing transcription. What’s more, the usage of AAG is a key factor regulating rapid protein expression under heat stress.
