Project description:In this study, C. gigantea miRNAs and their target genes were investigated by extracting RNA from young roots, tender stems, young leaves, and flower buds of C. gigantea to establish a small RNA (sRNA) library and a degradome library to further sequence. This study identified 194 known miRNAs belonging to 52 miRNA families and 23 novel miRNAs. Among the miRNA families, 158 miRNAs from 27 miRNA families were highly conserved and existed in a plurality of plants. In addition, 60 different targets for 30 known families and one target for novel miRNA were identified by high-throughput sequencing and degradome analysis in C. gigantea. Our analyses showed that conserved miRNAs have higher expression levels and more family members as well as more targets than other miRNAs. Meanwhile, these conserved miRNAs were found to be involved in auxin signal transduction, regulation of transcription, and other developmental processes in plants, which will help further understanding regulatory mechanisms of C. gigantea miRNAs. The samples were collected from the young roots, tender shoots, young leaves and flower buds of wild C. gigantea growing in Jiangsu Province. TRIzol reagent (Invitrogen, USA) was used to extract the total RNAs [20]. An Illumina next-generation sequencing system, i.e. the 1 G Genome Analyzer sequencing platform, was utilized for sRNA sequencing. An Illumina HiSeq 2000 (LC Sciences, USA) was used for degradome sequencing.

Project description:There are several issues complicating somatic embryogenesis in conifers, for instance the low initiation frequency, the weak maturation capacity, and the loss of an embryogenic potential after a prolonged cultivation. The aim of our study was to clarify molecular details of the this process in the tree Pinus nigra Arn. We performed comparative proteomic analysis based on the two-dimensional gel electrophoresis in 2 genotypes coded 362 and 366 of: 1) proliferating embryogenic tissues (E) initiated from immature zygotic embryos, 2) non-embryogenic calli (NEC) started from cotyledons of somatic seedlings, 3) embryogenic tissues that lost the maturation capacity (E-L). Pine tissues showed distinct morphologic features: a) E362 and E366 were characterized by the presence of early bipolar structures capable of maturation and plantlet regeneration; b) NEC362 and NEC366 were composed of round shaped cells without any organisation; c) for E-L362 and E-L366 the long-term culture of initially embryogenic tissues resulted in the disorganisation of early bipolar structures. We found 24 differentially accumulated protein spots common for both genotypes after comparison of E versus NEC.

Project description:Wood in conifers is mainly composed of tracheids. Some taxa, such as Pinus, present tracheids also in the rays, but are axial tracheids which constitute the vast majority of secondary xylem. Nevertheless, radial and axial parenchyma surrounding constitutive and traumatic resin ducts is known to serve as crucial reserve storage. These reserves are mobilized in response to traumatism, insect and pathogen attacks and defoliation, allowing the synthesis of resin, healing and, in few taxa, even resprouting. However, due to the low proportion of parenchymatic cells in secondary xylem relevant genes involved in their differentiation may have been missed in studies of transcriptomics of conifer wood formation. In this study we have used Pinus canariensis as a model species, given its comparatively high proportion of axial parenchyma. We have prepared two normalized libraries from its cambial zone, covering early- and late-wood differentiation. We have de novo assembled a transcriptome, and have analyzed the transcriptional profiles during the growing season, getting a more complete picture of wood formation in conifers. Project description:Embryos and megagametophytes samples belonging to four early developmental stages during seed development in Pinus sylvestris were collected from a seed orchard in central Sweden. Dominant (DO) and subordinate (SU) zygotic embryos were collected separately. RNA was isolated from this samples and the corresponding cDNA synthesized and subjected to RNA sequencing (one biological replicate). In total nine RNA-seq libraries were constructed, five for embryo samples (E1, E2, E3DO, E3SU, E4) and four for megagametophytes (M1, M2, M3 and M4). qRT-PCR analysis have been done to validate the RNA-seq expression results.

Project description:Sirex noctilio F., a Eurasian horntail woodwasp recently introduced into North America, oviposits in pines and other conifers and in the process spreads a phytopathogenic fungus that serves as a food source for its larvae. During oviposition the woodwasp also deposits a mucus produced in its acid (venom) gland that alters pine defense responses and facilitates infection by the fungus. A 26,496-feature loblolly pine cDNA microarray was used to survey gene expression of pine tissue responding to S. noctilio venom. Six genes were selected for further assessment by qRT-PCR, including one that encoded an apparent PR-4 protein and another that encoded a thaumatin-like protein. Expression of both was strongly induced in response to venom, while expression of an apparent actin gene (ACT1) was stable in response to the venom. The pattern of gene response was similar in Pinus taeda L. and P. radiata D. Don, but the magnitude of response in P. radiata was significantly stronger for each of the induced genes. The magnitude of biomarker gene response to venom also varied according to genotype within these two species. The qRT-PCR assay was used to demonstrate that the primary bioactive component in S. noctilio venom is a polypeptide. Reference design. Two condition experiment, two time points each compared to a common reference. Two biological replicates, two technical replicates, 12 slides total, duplicate/re-scanned images submitted for each slide.

Project description:We investigated the transcriptional response of hybrid poplar (Populus trichocarpa x deltoides) leaves to a variety of stress treatments (insect feeding by Malacosoma disstria larvae, mechanical wounding, and wounding plus the application of insect oral secretions) over a 24 hour time course. Experiments were conducted using clonal trees under greenhouse conditions at the University of British Columbia. We used the 15.5K poplar cDNA microarray platform previously described by Ralph et al. (Molecular Ecology 2006, 15:1275-1297). Differentially expressed genes were determined using three criteria: fold-change between treated and untreated control leaves > 1.5-fold, P value < 0.05 and Q value < 0.05. This study identified > 1,000 differentially expressed genes in response to insect feeding and/or treatments that mimic insect feeding damage. A factorial hybridization design was chosen to assess gene expression among the untreated control leaves, and leaves subjected to one of three stress treatments: forest tent caterpillar (Malacosoma disstria) feeding, mechanical wounding, and mechanical wounding plus the application of forest tent caterpillar oral secretions. For each tree, the lowest five mature leaves were caged in nylon mesh bags, treated or left untreated as a control. Leaves were harvested 2, 6 or 24 hours after the initiation of each treatment and total RNA was individually isolated from each tree. For each treatment and time point, equal amounts of total RNA were combined from each of the five biological replicate trees prior to cDNA microarray analysis. For the herbivory, mechanical wounding and oral secrection treatments, total RNA from treated and untreated control leaves was compared using a balanced loop consisting of direct and indirect comparisons across treatments and time points, with dye balance, using a total of 54 hybridizations.
