Transcription profiling of Arabidopsis after induction of Golden2-like (GLK1 or GLK2) expression in a glk mutant background to identify downstream gene targets

ABSTRACT: Defining the transcriptome response to the brief induction of Golden2-like (GLK) gene expression in a glk mutant background. Expression of either GLK1 or GLK2 from an inducible promoter by the application of dexamethasone. Changes to transcriptome four hours after induction are compared with uninduced controls.

Project description:Arabidopsis thaliana seeds after imbibition were inoculated in ½ MS medium supplemented with 0.8% agar and 1% sucrose. Once the plant material was uniformly germinated, the experimental conditions were applied. 5d old light-grown uniformly germinated seedlings were washed seven times with sterile water with last wash given by ½ MS liquid medium without sucrose to remove residual exogenous sugar and the plant material was kept in ½ MS liquid without sucrose in the dark for all subsequent steps. Cultures were shaken at 140 rpm at 22oC for 24 h and then 3 h treatment was given with liquid ½ MS without glucose and liquid ½ MS supplemented with BR (0.1 ?M EBR), glucose (3%), glucose (3%) + BR (0.1 ?M EBR). Seedlings were harvested after 3h and preceded for RNA isolation and Microarray analysis.

In this way it was hoped that any changes in the Arabidopsis transcriptome caused by their over-expression would provide clues as to the role(s) these genes play in vivo.<br>Arabidopsis thaliana plants were transformed with either 35S::AtERF5, 35S::AtERF6 or the empty vector pK2GW7 (used as a control). Total RNA was extracted from untreated 10-day old seedlings. Three separate arrays were performed for each of the two over-expressors, (the RNA for each slide having been extracted from an independent biological replicate).

Transcriptional profiling by array of Arabidopsis ABA auxotroph to identify early downstream targets of transcription in response to a small dose of abscisic acid (ABA)

Project description:Abscisic acid (ABA) is a plant hormone that is important in responding to various environmental stresses. Using an ABA auxotroph in Arabidopsis (aba2-2) as the plant material, we would like to identify early downstream targets of transcription in response to a small dose of ABA, 1 uM. We also added cycloheximide to preferentially obtain immediate targets of ABA addition. We believe that using a sensitized background of an ABA auxotroph would yield a set of genes that are very closely regulated by ABA at the transcriptional level. This data set will be used for network analysis of ABA signaling.

Project description:imbibed Col-0 seeds were sown on ? X MS medium supplemented with 0.8% agar and 1% sucrose. The plates were first exposed to continuous light for 12 h to stimulate germination and then wrapped with two layers of aluminum foil and placed in the growth chamber for 5 d. Once the plant material was uniformly germinated, the experimental conditions were applied. 5-d-old, dark-grown seedlings were washed seven times with sterile water followed by a wash with ? X MS liquid medium without sucrose to remove residual exogenous sugar and the plant material was kept in ? X MS liquid without sucrose in the dark for all subsequent steps. Cultures were shaken at 140 rpm at 22 C for 24 h and then treated with ? X MS without glucose or ½ X MS supplemented with BR (100 nM), glucose (3%), or glucose (3%) + BR (100 nM) for 3 h. Transcription profiling of Arabidopsis thaliana seedlings wild type vs transgenic plants under drought stress

Project description:Plants engineered for abiotic stress tolerance may soon be commercialized. The engineering of these plants typically involves the manipulation of complex multigene networks and may therefore have a greater potential to introduce pleiotropic effects than the simple monogenic traits that currently dominate the plant biotechnology market. Drought- tolerant Arabidopsis thaliana were engineered through overexpression of the transcription factor ABF3 in order to investigate unintended pleiotropic effects. In order to eliminate position effects, the Cre/lox recombination system was used to create control plant lines that contain identical T-DNA insertion sites but with the ABF3 transgene excised. This additionally allowed us to determine if Cre recombinase can cause unintended effects that impact the transcriptome. Microarray analysis of control plant lines that underwent Cre-mediated excision of the ABF3 transgene revealed only two genes that were differentially expressed in more than one plant line, suggesting that the impact of Cre recombinase on the transcriptome was minimal. In the absence of drought stress, overexpression of ABF3 had no effect on the transcriptome, but following drought stress, differences were observed in the gene expression patterns of plants overexpressing ABF3 relative to control plants. Examination of the functional distribution of the differentially expressed genes revealed strong similarity indicating that unintended pathways were not activated. In response to drought stress, overexpression of ABF3 results in a reprogramming of the drought response, which is characterized by changes in the timing or strength of expression of some drought response genes, without activating any unexpected gene networks. These results illustrate that important gene networks are highly regulated in Arabidopsis and that engineering stress tolerance may not necessarily cause extensive changes to the transcriptome.
