Retinal vessel microarray

ABSTRACT: We sought to identify differentially expressed genes in several animal models of a retinal disease exhibiting vascular abnormalities and/or angiogenesis compared to control animals. Retinal microvessels were isolated from three models (RD1, Grhl3ct (Curlytail), VLDLR knock-out) and one rat model (RCS dystrophic rat), as well as from C57BL/J6 mice and non-dystrophic RCS rats as controls. Animals were used at ages appropriate to the age of vascular change of each model. Microvessels were isolated from the retinas and RNA was extracted and used in the microarray.

Morphological and Molecular Defects in Human Three-Dimensional Retinal Organoid Model of X-Linked Juvenile Retinoschisis

Project description:The goals of this study are to analyze the effects of RS1 mutation on retinal transcriptome profiling during retina differentiation. We used next generation sequencing to analyze the retinal mRNA profiles in a panel of time-course differentiated 3D retinal cups (RCs) from control donor- and XLRS patient-derived iPSCs, as well as 150-day differentiated RCs from CRISPR/Cas9-reparied patient-derived iPSCs. The transcriptomes of control-RCs and patient-RCs considerably diverged along the time course of differentiation, with the difference becoming more pronounced at the later time points. In contrast, analysis of repaired RCs revealed transcriptomes that were highly similar to those of control-RCs and significantly different from those of patient-RCs. Because RS1 is only expressed in later stage of differentiation, we focued on days 90, 120, and 150 post-induction to identify the genes whose expression was reduced at least 2-fold in patient-RCs. Among all of these genes, 326 genes were overexpressed in normal RCs at all of these stages, emphasizing their importance. According to GSEA annotation, nine out of these 326 genes were implicated in eye development. Among these nine genes, the expression of RS1, IQCB1, and OPA1 was rescued in CRISPR repaired RCs. The relative loss of expression became even more prominent in later stages of retinal differentiation. Our transcriptome analysis revealed significant changes in gene expression between patient-derived and control-RCs that become more pronounced at the later stages of development. This implies that RS1 is essential for normal retinal development at the systemic level. These results reflect the progressive nature of the disease phenotypes observed in RS-1-mutant RCs, mirror the observed ciliary phenotype, and reveal potential links of XLRS to other hereditary retinopathies.

Retinal gene expression changes from post-natal 21 (p21) to p60 during retinal degeneration in RCS rat.

Project description:Molecular mechanisms underlying retinal degeneration are not well characterized including in the widely utilized Royal College of Surgeons (RCS) rat model of retinal degeneration. To better understand molecular pathways driving retinal degeneration we performed mRNA transcriptomics on RCS retinas following the natural progression of the disease. This data can identify novel therapeutic targets for future development.

Transcriptional profiling of retinal progenitors, exposed to endothelial cells or EGF

Project description:Retinal histogenesis occurs over an extended period, which necessitates retinal progenitors to self-renew to sustain the temporal generation of diverse cell types. Embryonic day 18 retinal cells showed self-renewal properties such as clonal propagation without compromising multipotentiality when grown in the presence of endothelial cell conditioned medium and not EGF alone. Timed pregnant Sprague Dawley (Embryonic day 18) rats were obtained from Charles River Laboratories. Embryos were harvested and enucleated. Retinae were dissected out and dissociated by trypsin-EDTA followed by manual trituration. The retinal cells obtained from 10 embryos were cultured in the presence of EGF (condition1) or EGF and Endothelial cell conditioned medium (condition 2) to obtain neurospheres. To get biological replicate for both conditions, another batch of embryos were pooled and subjected to neurosphere formation. Total RNA was extracted from both conditions using Qiagen RNeasy mini kit following manufacturer's protocol. The RNA was subjected to microarray analysis using Affymetrix Rat 230 2.0 platform by UNMC microarray Core facility. RMA analysis was performed using Genepattern software. Log2 transformed values of each condition was used to obtain fold change of specific genes.

Defining the Phosphodiesterase Superfamily Members in Rat Brain Microvessels

Project description:A filtration method followed by microarray analyses allows PDE components to be identified in brain microvessels, and confirmed that PDE4D and PDE5A are the primary forms expressed in rat brain microvessels. Adult male F344 rats were sacrificed and blocks of the cerebral cortex and infratentorial areas were dissected. Microvessels were isolated using a filtration method, and total RNA was extracted. Two microarrays using four sample RNAs (microvessels from the cerebral cortex vs. microvessels from the infratentorial block) were included in the present study. Microarrays demonstrated that there were 16 PDE transcripts in the PDE superfamily, exhibiting quantifiable density in the microvessels.

Project description:To investigate the role of the circadian clock of the photoreceptor cells in regulation of retinal protein rhythms, we have analyzed diurnal protein expression in the photoreceptor-deficient cone-rod homeobox knock out mouse (Crx-/-). Retinal homogenates of 129/sv and Crx-/- mice were analysed by 2D-PAGE. Differentially expressed spots were in-gel digested with trypsin and identified by LC-MS/MS. Data were used to search the Swiss-Prot protein database.

Responses of retinal and brain microvasculature to diabetes revealed by global expression profiling

Project description:Retinal microvessels (RMVs) and brain microvessels (BMVs) were isolated from diabetic and nondiabetic rats. RNA were extracted, amplified and processed on Affymetrix rat 2.0 microarray Chips. Differently expressed genes (DEGs) between diabetic RMVs and nondiabetic RMVs, and between diabetic BMVs and nondiabetic BMVs were analyzed. Using these DEGs, we analyzed and compared the diabetic effects on the gene expression profiles in retinal microvasculature and brain microvasculature. In the brain microvasculature multiple compensatory mechanisms exists, serving to protect brain tissue from diabetic insults, whereas these mechanisms are not activated in the retinal microvasculature.
