Genome-wide identification of functional elements regulated by T-bet and GATA3 in human T-cells

Project description:T-bet and GATA3 induce differentiation of CD4+ T-cells into Th1 or Th2 effectors. These exhibit a range of different properties but understanding of T-bet and GATA3 function is mostly limited to the murine Ifng and Il4/Il5/Il13 loci. We hypothesised that extending such analyses across the human genome would allow further insight into T-bet and GATA3 function. We have discovered that T-bet and GATA3 bind to multiple distal sites at a set of key immune regulatory genes. These sites display markers of functional elements, act as enhancers in reporter assays and are associated with lineage-specific expression regulated by T-bet and GATA3. Our approach also reveals that GATA3 is distributed at T-bet binding sites in Th1 cells and that T-bet directly activates its own expression. We propose that these aspects of T-bet and GATA3 function are critical for Th1/ Th2 differentiation and provide a model for the relationship between other lineage-specific regulators. ChIP was performed using antibody against T-bet in Th1 cells and against GATA3 in Th1 cells as well as Th2 cells. A sample of whole cell extract (WCE) from Th1 cells and Th2 cells was sequenced. Th1 WCE was used as the background to determine enrichment.

Transcription profiling of mouse double negative thymocytes

Project description:In order to understand the molecular mechanisms of DN thymocyte development, it may be also of use to clarify how these developmental processes are regulated in terms of their entire gene expression, to which cell differentiation is ultimately ascribed. In the current study, we approached this issue by investigating gene expression profiles in discrete subsets of DN thymocytes under development, in which DN2, DN3, and DN4 thymocytes were sorted and subjected to expression profiling analysis with high-density oligonucleotide microarrays. Experiment Overall Design: The DN2, DN3, and DN4 populations were FACS-sorted from DN thymocytes harvested from four C57BL/6 mice and analyzed by AffymetrixÂ® Mouse Genome 430 2.0 ArrayÂ® for gene expression. Four independent experiments were performed using 16 mice.

Exon array analysis of resting and activated primary murine CD4+ T-cells

Project description:The stability, localization and translation of mammalian mRNAs are largely determined by sequences in the 3' untranslated region (UTR). Here, we describe a conserved program of increased upstream polyadenylation site usage following activation of primary murine CD4+ T lymphocytes. This program, resulting in shorter 3' UTRs, is a characteristic of immune cell activation and strongly correlates with proliferation across diverse cell types and tissues. Enforced expression of full-length 3' UTRs confers differences in protein expression that can in some cases be eliminated by deletion of predicted microRNA target sites in the variably included region. Together, our data indicate that polyadenylation site usage is coordinately regulated such that states of increased proliferation are associated with widespread reduction of 3' UTR-based regulation. Identification of a new pathway for Th1 cell development induced by cooperative stimulation with IL-4 and TGFbeta [Affymetrix]

Project description:IL-4 plays an important role in the induction of Th2 and Th9 cells as well as in the inhibition of Th1 cell generation. We herein show that a combination of IL-4 and TGFbeta augment the development of Th1 cells that express CD103 (CD103+ Th1 cells) if IFNgamma is present. The T-box containing transcription factor, eomesodermin (Eomes) is preferentially expressed in CD103+ Th1 cells, and is involved in IFNgamma production. The induction of T-bet during early T cell activation is essential for the formation of the active chromatin at both the Eomes and IFNgamma gene loci. TGFbeta is required for the induction of Eomes and CD103, as well as the inhibition of Th2 cytokine expression. In addition, IL-4 induces Eomes transcription through activation of the Stat6 signaling pathway. IFNgamma-producing CD103+ Th1 cells are detected in the IEL of normal mice, and their numbers significantly decrease in Tbet- and Stat6-deficient mice. These results represent the first molecular mechanism of IL-4/TGFbeta-dependent augmentation of Th1 cell generation, and raise the possibility that IL-4 and TGFbeta may simultaneously enhance the Th1 cell-mediated immune responses under certain cytokine conditions. Genetic analysis of Th17 cells in Map3k1ÎKD and control mice will demonstrate whether Mekk1 (encoded by Map3k1) signaling activates Jnks to regulate cell cycle molecules and proliferative expansion. Comparative transcriptional profiling of Th17 molecular expression between experimental and control genotypes will reveal molecular targets that could play a role in the Map3k1-dependent mechanisms underlying proliferation.

Transcription profiling of human major leukocyte types isolated or differentiated and stimulated by LPS, IgE, and PMA from blood to characterise their expression profiles

Project description:WArning Files GSM90663.txt and GSM90665.txt are identical. In the present study we used Affymetrix oligonucleotide microarrays to produce gene transcription profiles for the major leukocyte types in humans. This comprehensive dataset enabled us to not only establish which genes were expressed in each leukocyte type, but also which genes were expressed in each subset after activation. The used of a comprehensive dataset of gene profiles from all the major human leukocyte subsets enabled a novel and powerful means for identification of genes associated with single leukocyte subsets, or different immune paradigms. Experiment Overall Design: Different leukocyte subsets were either isolated or differentiated from human blood to obtain consistently >95% pure populations. Gene profiles for activated effector cells such as macrophages, neutrophils and mast cells were also generated. In most cases, microarray analyses were perform on samples from 2 independent donors.
