Transcription profiling of Arabidopsis closed buds, open pollinated flowers and siliques

ABSTRACT: Plants were grown in growth chambers at 70% humidity and daily cycles of 16 h light and 8 h darkness at 21 C. Plant material used for the experiments was pooled from 12 plants. Stage I and stage II samples contained complete flower buds (stage I) or flowers (stage II). For stage III samples only siliques without withering flower organs were harvested. About 10% of the tissues for each sample were cleared and analyzed by microscopy to ensure that homogenous developmental stages were harvested. The entire experiment was performed twice providing independent biological replicates.

The beta subunit of nascent polypeptide associated complex plays a role in flowers and siliques development of Arabidopsis thaliana

Project description:The nascent polypeptide-associated (NAC) complex was described in yeast as a heterodimer composed of two subunits, α and β, and was shown to bind to the nascent polypeptides newly emerging from the ribosome. Although NAC function was widely described in yeast, less is known about its role in plants. The knock down of individual NAC subunit(s) led usually to a higher sensitivity to stress. In Arabidopsis thaliana genome, there are five genes coding for NACα subunit, and two genes coding for NACβ. Double homozygous mutant in both genes coding for NACβ was acquired, which showed a delayed development compared to the wild type, had abnormal number of flower organs, shorter siliques and greatly reduced seed set. Herein, both NACβ genes were characterized by complementation analysis, overexpression, subcellular localization, and promoter analysis. Since flowers were the most affected organs by nacβ mutation, the flower buds transcriptome was identified by RNA sequencing, and their proteome by gel-free approach. The differential expression analyses of transcriptomic and proteomic datasets suggest the involvement of NACβ subunits in stress responses and male gametophyte development.

Transcriptional profiling of Arabidopsis flower development of plants overexpressing ABAP1 gene

Project description:Gene expression profile of flower buds at stage 13, open flowers at stage 14 and siliques at stages 15/16, according to Smyth et al., 1990) of ABAP1 overexpressing (ABAP1OE) plants compared to wild type flower buds, open flowers and siliques (Col-0) using a a whole-genome oligonucleotide array (Operon) (platform accession number accession number GPL1077). ABAP1 is a negative regulator of the cell cycle that binds to transcription factors and represses their target gene expression, including pre-replication complex genes. All experiments were performed in triplicate.

Auxin induction in wild type and arf6 arf8 flowers

Project description:The aim of this study was to examine the roles of Auxin Response Factors (ARFs) in flower gene expression. Flowers from arf6 arf8 plants undergo a developmental arrest at approximately stage 12, just prior to flower opening. Wild-type, ARF6/arf6 arf8/arf8, and arf6 arf8 plants were treated with 10 uM indole-3-acetic acid for thirty minutes to identify genes that respond rapidly to auxin in an ARF6/ARF8-dependent manner. Transcription profiling of flowers from Arabidopsis Col-4 plants

Expression data from siliques of wild type and AtHb1-overexpressing plants under moderate hypoxia and standard conditions

Project description:Non-symbiotic hemoglobins are ubiquitously expressed proteins known to interact with nitric oxide, an inhibitor of mitochondrial respiration and an important signalling component. We evaluated the underlying molecular mechanisms of AtHb1 (also referred as AtGLB1 or AHb1) function, its effects on stress response and the interplay with nitric oxide. For this purpose, AtHb1 was overexpressed in Arabidopsis thaliana under control of the seed-specific promoter LeB4. We performed comparative transcriptome analysis of developing siliques from wild type (WT, Col-0) and transgenic plants subjected to control and moderate hypoxic conditions. The experimental design was used to analyze the underlying molecular mechanisms of AtHb1 function and to assess differences in the hypoxic response between WT and AtHb1-overexpressing seeds/siliques.

Project description:This experiment seeks to elucidate the functional role of MYB73 in Arabidopsis thaliana siliques via differential gene expression (DGE) analysis. Total RNA were extracted from pooled Arabidopsis siliques at 12 days after flowering (DAF) for 3 biological replicates from WT and MYB73-OE lines. RNA-seq libraries were generated using NEBNext Ultra II Directional RNA Library Prep Kit (New England Biolabs) for Illumina according to the manufacturer’s instruction and sequenced with Novaseq-6000 (Illumina) using paired-end sequencing with read lengths of 150 base pairs at sequencing depths of ~ 2 million reads per sample.

Transcriptome profiling of siliques at 4 developmental stages in Arabidopsis

Project description:To search for the differential expressed genes during postferlization and embryonic development in Arabidopsis, We profiled transcriptome of siliques at 4 developmental stages using RNA-seq based on poly(A) selection. Each RNA library yielded 100 million 101-bp paired-end reads.Using Tophat and Cufflinks with the Arabidopsis TAIR10 annotation as reference, we identifed 33,451 assembled transcripts in 4 samples. Of them, 5,608 were up-regulated genes in at least one sample. A group of them are preferentially expressed at mature green-stage of seeds.
