Transcription profiling by array of human stromal cells cultured with or without 3D BPH-1 prostate epithelial cells

Project description:BPH-1 prostate epithelial cells when cultured in Matrigel form 3D acini which closely recapitulate the tissue architecture of the prostate. The presence of primary stroma increases epithelial adhesions and causes changes in morphology. To identify the stromal signals which control actin/cadherin dynamics in epithelial cells we performed a microarray analysis on the stroma using Affymetrix U133 plus 2.0 arrays. Primary stroma from 7 different patients were cultured with (PSE) or without (PS) 3D BPH-1 epithelial acini to determine the gene expression changes within the stroma. The RNA from the Primary epithelia and stromal cultures were used at passages 1 or 1-3, respectively.

MicroRNA expression profile of primary prostate cancer stem cells as a source of biomarkers and therapeutic targets

Project description:MicroRNA (miRNA) expression profiles were generated from prostate epithelial sub-populations, enriched from patient-derived benign prostatic hyperplasia (BPH, n=5), Gleason 7 treatment naÃ¯ve prostate cancer (PCa, n=5) and castration-resistant prostate cancer (CRPC, n=3). Microarray expression was validated in an independent patient cohort (n=10). The analyses show that miRNA expression in epithelial sub-populations (e.g. stem cells) clustered together, irrespective of pathological status. We also discovered concordance between the miRNA expression profiles of unfractioned CRPCs, human embryonic stem cells (SCs), and prostate epithelial SCs (both, benign and malignant). miR-548c-3p was chosen as a candidate miRNA from this group to explore its utility as a CRPC biomarker and/or therapeutic target. Overexpression of miR-548c-3p was confirmed in cancer SCs (8-fold, p<0.05) and unfractionated CRPCs (1.8-fold, p<0.05). Enforced overexpression of miR-548c-3p in differentiated cells induced stem-like properties (p 0.01) and radioresistance (p<0.01). Re-analyses of published studies further revealed that miR-548c-3p is significantly overexpressed in CRPC (p<0.05) and is associated with poor recurrence-free survival (p<0.05), suggesting that miR-548c-3p is a functional biomarker for prostate cancer aggressiveness. Our results validate the prognostic and therapeutic relevance of miRNAs for advanced prostate cancer management, whilst demonstrating that resolving cell-type and differentiation-specific differences is essential to obtain clinical relevant miRNA expression profiles. There are 42 samples in total: 15 benign prostatic hyperplasia, 15 prostate cancers, 9 treatment-resistant prostate cancer. There are stem cells, transit amplifying cells and committed basal cells dissected from each sample. Three PrEC samples of each three cell types can be used as reference.

Project description:Ex vivo differentiation of megakaryocytes (Mk) was carried out using human cord blood (CB) CD34+ cells under the stimulation of recombinant human interleukin-3, stem cell factor, and thrombopoietin for 7 days, followed by thrombopoietin treatment alone for further 3 days. Total cellular RNA was extracted from Day-0 CD34+, Day-10 CD41+ and CD41- cells, respectively. Microarray was performed and the data was analyzed using the GeneChip Operating Software, Spotfire DecisionSite Software and Genomatix Application Software.

Transcription profiling of human primary prostate epithelial and stromal cells exposed to 4-methylsulphinylbutyl and 3-methylsulphinypropyl isothiocyanates

Project description:BACKGROUND: Broccoli consumption has been associated with a reduction in risk of prostate cancer. Isothiocyanates (ITC) derived from glucosinolates that accumulate in broccoli are potential dietary compounds that may mediate these health effects. Sulforaphane (SF, 4-methylsulphinylbutyl ITC) accumulates in heading broccoli (calabrese) and iberin (IB, 3-methylsulphinypropyl ITC) accumulates in sprouting broccoli. While, there are many studies regarding the biological activity of SF, there are few studies associated with IB. Moreover, the majority of studies have been undertaken with transformed cells, usually epithelial in origin, that have cancerous phenotypes. METHOD: Primary epithelial and stromal cells were derived from benign prostatic hyperplasia tissue. Affymetrix U133 Plus 2.0 whole genome arrays were used to quantify global gene expression changes in these cells, following exposure to physiologically appropriate concentrations of SF and IB. Ontology and pathway analyses were used to interpret results. Changes in expression of a subset of genes were confirmed by RT PCR. RESULTS: Global gene expression profiling identified epithelial and stromal specific gene expression profiles. IB and SF induced different changes in gene expression in both epithelial and stromal cells but these changes were associated with similar functions CONCLUSION: This data suggests that IB and SF both induce genes associated with cancer prevention, and IB should be further investigated as a potential chemo-preventative target.

Transcription profiling of wild type and talA talB double knock out E. coli

Project description:Wild-type and talA talB double knockout cells were grown in 50 ml of MOPS medium supplemented with 0.2% glucose or xylose in 500 ml Erlenmeyer flasks until the OD600 reached 1. At the sampling RNA was stabilized by mixing with RNAprotect Bacteria regent (Qiagen) and total RNA were isolated, by RNeasy mini Kit (Qiagen). Duplicate experiments employing dye swapping were performed for comparison. Protocol and conditions used for hybridization and washing were as described {Oshima, 2002 #712}. Images were scanned by Affymetrix 428 in 10µm resolution using Jaguar 2.0 software and processed by Imagene 4.0 software (BioDiscovery, Segundo ,USA) by default setting.?The raw numerical data files from Imagene were further processed by GeneSpring 7.3 (Agilent) software package. A Lowess curve was fit to the log-intensity versus log-ratio plot. 20.0% of the data was used to calculate the Lowess fit at each point. This curve was used to adjust the control value for each measurement.

Project description:Human cardiomyocytes can be generated from human embryonic stem cells (hESCs) in vitro by a variety of methods, including co-culture with visceral endoderm-like cell lines and growth factor directed differentiation as monolayers or three-dimensional embryonic bodies. To enable the identification, purification and characterisation of human embryonic stem cell derived cardiomyocytes (CMs) and cardiac progenitor cells (CPCs), we introduced sequences encoding GFP into the NKX2-5 locus by homologous recombination. We found that NKX2-5GFP hESCs facilitate quantification of cardiac differentiation, purification of hESC-derived committed cardiac progenitor cells and cardiomyocytes and the standardization of differentiation protocols.
