Single-cell RNA-seq of an ALI (Air-lung interface) model of SARS-CoV2

ABSTRACT: This dataset looks at the transcriptome of in vitro-differentiated primary lung cells during an infection time course of SARS-CoV2. Some cells have been treated with the drug Enzalutamide. Cells from one man and one female were mixed to minimize the technical variability, and can be separated by SNPs (SNPs not included, but the calculated cell-donor associations are provided).

Long-term exposure to nanosized TiO2 triggers stress responses and cell death pathways in pulmonary epithelial cells

Project description:There is little in vitro data available on long-term effects of TiO2 exposure. Such data are im-portant for improving the understanding of underlying mechanisms of adverse health effects of TiO2. Here, we exposed pulmonary epithelial cells to two doses (0.96 and 1.92 µg/cm2) of TiO2 for 13 weeks and effects on cell cycle and cell death mechanisms i.e. apoptosis and autophagy were determined after 4, 8 and 13 weeks of exposure. Changes in telomere length, cellular protein levels and lipid classes were also analysed at 13 weeks of exposure. We observed that the TiO2 exposure increased the fraction of cells in G1-phase and reduced the fraction of cells in G2-phase, which was accompanied by an increase in the fraction of late apoptotic/necrotic cells. This cor-responded with an induced expression of key apoptotic proteins i.e. BAD and BAX, and an ac-cumulation of several lipid classes involved in cellular stress and apoptosis. These findings were further supported by quantitative proteome profiling data showing an increase in proteins in-volved in cell stress and genomic maintenance pathways following TiO2 exposure. Altogether, we suggest that cell stress response and cell death pathways may be important molecular events in long-term health effects of TiO2.

We used arrays to compare the DNA methylation profiles in healthy human smokers and nonsmokers. Nasal epithelial cells were extracted from 12 volunteers (6 smokers, 6 nonsmokers), and grown until fully differentiated. DNA was extracted from samples, and bisulfite converted, hybridized, and scanned to IlluminaMethylation27 BeadChip arrays.

Expression data of cystic fibrosis and non-cystic fibrosis airway cell lines under oxidative stress

Project description:CF's physiopathology is poorly explained by the mutation alone. The oxydative stress could be a major factor of this illness . Study its impact on transcriptome's CF cell line could be ameliorate our understanding of the evolution of cystic fibrosis. we used microarray technology to evaluate under oxydative stress, the transcriptional state of an epithelial lung cell issued from a human with cystic fibrosis and to identify a set of modulated genes associated to survival cell processes. the two cell lines are cultivated to Air-liquid Interface for RNA extraction and hybridization on Affymetrix microarrays. Each condition is triplicated. For the oxidative stress conditions, the two cell lines are treated on apical site by 15 µl of DMNQ (2,3-dimethoxy-1,4-naphtoquinone) ,concentrated at 15 µM, during 24 hours before RNA extraction.

In addition, we aim to characterize the potential downstream modulators of cell growth and migration upon FAK hyperactivation. We identified pathways in DNA damage, cell growth, apoptosis and cytoskeleton remodeling pertaining to tissue differentiation and carcinogenesis signature respectively. For this study, two duplicate samples were analyzed in triplicate arrays for a total of 6 data poinst per condition. The groups compared were PMX-Purom-GFP-mFAK against PMX-Purom-GFP-emty.

Differential interferon-α subtype immune signatures suppress SARS-CoV-2 infection

Project description:Type I interferons (IFN-I) exert pleiotropic biological effects during viral infections, balancing virus control versus immune-mediated pathologies and have been successfully employed for the treatment of viral diseases. Humans express twelve IFN-alpha (α) subtypes, which activate downstream signalling cascades and result in distinct patterns of immune responses and differential antiviral responses. Inborn errors in type I IFN immunity and the presence of anti- IFN autoantibodies account for very severe courses of COVID-19, therefore, early administration of type I IFNs may be protective against life-threatening disease. Here we comprehensively analysed the antiviral activity of all IFNα subtypes against SARS-CoV-2 to identify the underlying immune signatures and explore their therapeutic potential. Prophylaxis of primary human airway epithelial cells (hAEC) with different IFNα subtypes during SARS-CoV-2 infection uncovered distinct functional classes with high, intermediate and low antiviral IFNs. In particular IFNα5 showed superior antiviral activity against SARS-CoV-2 infection. Dose-dependency studies further displayed additive effects upon co-administered with the broad antiviral drug remdesivir in cell culture. Transcriptomics of IFN-treated hAEC revealed different transcriptional signatures, uncovering distinct, intersecting and prototypical genes of individual IFNα subtypes. Global proteomic analyses systematically assessed the abundance of specific antiviral key effector molecules which are involved in type I IFN signalling pathways, negative regulation of viral processes and immune effector processes for the potent antiviral IFNα5. Taken together, our data provide a systemic, multi-modular definition of antiviral host responses mediated by defined type I IFNs. This knowledge shall support the development of novel therapeutic approaches against SARS-CoV-2.
