mRNA profiling by array of cartilage tumors

Project description:In this study, a series of 102 cartilage tumors was used to uncover the molecular diversity of chondrosarcomas through the profiling of mRNA, miRNA, DNA methylation, DNA copy number aberrations and point mutations. An integrated classification using multiple molecular dimensions revealed three major molecular features unraveling the diversity in clinical outcome of chondrosarcoma: a high mitotic state, regional 14q32 loss of expression and IDH mutations leading to genome-wide hypermethylation. These three robust and simple molecular features classify chondrosarcoma in subtypes with superior clinical value as compared to the current grading system.

mRNA profiling by array of malignant pleural mesothelioma

Project description:A Cartes d'Identite des Tumeurs (CIT) project from the french Ligue Nationale Contre le Cancer (http://cit.ligue-cancer.net: mRNA profiles were obtained using HumanGeneChip HG-U133 Plus 2.0 arrays (Affymetrix) for the 67 samples from the study (63 MPM tumors and 4 normal pleural samples). We used the RMA algorithm (Bioconductor affy package) to normalize the data. For each gene symbol, probe with the highest expression variance was kept.

Comparative genomic profile of human brain microvascular endothelial cells upon TWEAK or TNFα stimulation at 3h, 12h, and 24h

Project description:The molecular mechanisms playing a role in TWEAK versus TNFɑ signaling on cerebral microvascular endothelial cells are not well defined. Therefore, we aimed to identify gene expression changes in cultures of human brain microvascular endothelial cells (hCMEC/D3) to address changes initiated by TWEAK exposure. Although related, these two cytokines mediated different effects on gene expression and on canonical pathway activation. We used Agilent Whole Human Genome Microarray 4X44K to compare TWEAK- and TNFɑ-mediated changes in gene expression after 3h, 12h, and 24h incubation of these cytokines.

Characterization of secretomes from brain microvascular endothelial cells after ischemia

Project description:The human immortalized brain endothelial cell line hCMEC/D3 is considered an in vitro model of the blood-brain-barrier. We aimed to characterize changes in the secretome of hCMEC/D3 subjected to oxygen and glucose deprivation (OGD) by SILAC, in order to identify new proteins involved in ischemia-triggered blood-brain-barrier disruption and test their potential as blood biomarkers for ischemic stroke diagnosis. After SILAC analysis, 19 proteins were found differentially secreted between OGD and normoxia/normoglycemia conditions (Fold Change>|1.4| and peptide count≥2). Protein folding and nucleic acid binding were the main molecular functions and epithelial adherens junctions and aldosterone signaling appeared as the main canonical pathways represented by OGD-secreted proteins. ANXA1, CLUS, IGFBP2, PRDX3, TIMP2 and COL1A2 were replicated by western blotting in 9 independent cell cultures. Five replicated proteins were analyzed in human serum samples of 38 ischemic stroke patients compared to 18 stroke-mimicking conditions and 18 healthy controls by ELISA. IGFBP2 showed increased blood levels when strokes were compared with stroke-mimicking patients (p<0.1). In conclusion, we characterized changes in the secretome of hCMEC/D3 after an ischemic insult and highlighted some candidates to become biomarkers for ischemic stroke diagnosis related to blood-brain-barrier disruption.

BBBomics - Human Blood Brain Barrier Transcriptomics Hub [RNA-seq]

Project description:Functional and structural dysfunction of the blood brain barrier (BBB) leads to severe alterations in brain physiology and is believed to trigger neurodegeneration. To investigate the molecular mechanisms driving the BBB dysfunction, very few human BBB cell culture models are available; of which, the human microvascular endothelial cell line (hCMEC/D3) is the most widely used. Thus far, array-based approaches or targeted seqeuncing based approaches have been employed to characterize the gene expression of the hCMEC/D3 model. However,The goal of this study is to perform deep transcriptomic sequencing of the BBB cell line and obtain features like gene expression, expressed single nucleotide variants, alternate splice forms, circular RNAs, long non-coding RNAs and micro RNAs. We have developed blood brain barriers transcriptomics landscape using RNA sequencing and micro RNA seqeuncing data obtained from replicates of hCMEC/D3 BBB cell line.

MiR-155 promotes blood-brain barrier dysfunction in neuroinflammation (part 2)

Project description:Over-expression of miR-155 induces changes in the pattern of gene expression of hCMEC/D3 cells. hypothesis tested in the present study was that miR-155 constitute an important regulatory control of the brain endothelial response to inflammatory cytokines. To identify miR-155 target genes in brain endothelim that might be implicated in BBB dysfunction relevant to human disease, we then analysed changes in mRNA expression of hCMEC/D3 cells that overexpress miR-155 and results were contrasted to cells transfected with scrambled miR. To ectopically express miR-155 in hCMEC/D3 cells, 30 nM of pre-miR-155 and the siPORT Amine transfection agent (Applied Biosystems, Warrington, UK) were combined following the manufacturerM-bM-^@M-^Ys instructions.

Effects of Smoldering Eucalyptus Wood Smoke Extract on Primary Human Brain Microvascular Endothelial Cells (HBMEC) and Immortalized Human Cerebral Microvascular Endothelial Cell Line (hCMEC/D3)

Project description:Increase in frequency and size of wildfire raises a significant public health concern due to rapid climate change. Epidemiological studies have shown that wildfire smoke exposure can increase the risk of neurological disorders. Our study aims to understand how wildfire smoke particles affect brain endothelial cells using both primary human brain microvascular endothelial cells (HBMEC) and an immortalized human cerebral microvascular endothelial cell line (hCMEC/D3). HBMEC and hCMEC/D3 were exposed to different levels of smoldering eucalyptus smoke particles (10, 30, 50 ug/mL) for 24 hr. Supernatants were collected for LDH and ELISA array, cell lysates were collected for RNAseq, and cells were fixed and stained for tight junction marker (Zonula Occludens-1, ZO-1) via ICC. Our study found that treatment to smoldering eucalyptus particles can increase inflammatory cytokine production dose-dependently in HBMECs and hCMEC/D3. Moreover, RNAseq analyses resulted in dose-dependent changes in HBMEC and hCMEC/D3 from wood smoke treatment that could be mediated via AhR and Nrf2 pathways.
