Project description:Background: If the majority of antibody mediated rejections (AMRs) of the renal allograft are due to anti-HLA antibodies, non anti-HLA antibodies have also been suspected. The occurrence of non anti-HLA-associated AMRs remains associated with unresolved diagnostic and therapeutic issues. Methods: To better understand the pathomechanisms of these rejections, we identified, though a nation-wide study, kidney transplant recipients (KTRs), without anti-HLA donor specific antibodies, experiencing acute graft dysfunction within the first 3 months after transplantation and severe microvascular injury on biopsy (called acute microvascular rejections, AMVR).

Project description:Egr2/Krox20 and Sox10 regulate genes involved in formation of myelination in the peripheral nervous system. ChIP-chip assays were performed on rat sciatic nerve at P15, a peak timepoint of myelination. In addition, Faire was used to identify areas of open chromatin. This experiment includes a custom ChIP-chip design incorporating many genes that are dynamically regulated during peripheral nerve myelination. Project description:We studied the physiological requirement of A-to-I RNA editing in neural crest cells. To this end, we generated mouse lines that undergo neural crest cell-specific deletion of Adar1 making use of the HtPAcre reporter. The mutants show global depigmentation and absence of myelin within the peripheral nerves. To assess global changes in gene regulation caused by conditional Adar1 deficiency in Schwann cells, a we performed transcriptomic analysis (RNA-seq) of sciatic nerves from independent samples from three control and three mutant animals at P4. The steady-state level of 3,009 mRNAs differed by at least two-fold in abundance between the two genotypes. Analysis of the 3,009 differentially-expressed mRNAs using the interferome database showed 75% of them to be within or associated with IFN type 1 or 2 signaling pathway. Interestingly, 34% of the RNA transcripts deregulated upon Adar1 invalidation are also deregulated upon nerve injury. Overall, our results suggest that Adar1 safeguards neural crest-derived cells from unwanted MDA5-mediated interferon production and chronic Interferon stimulated genes upregulation, with implications for the human diseases caused by ADAR1 mutations and neural crest development and linked-disorders.

Project description:In this study, we make used of mRNA-seq and its ability to reliably quantify isoforms, integrating this data with ribosome profiling and LC-MS/MS, to assign ribosome footprints and peptides at the isoform level. We leverage the principle that most cell types, and even tissues, predominantly express a single principal isoform to set isoform-level mRNA-seq quantifications as priors to guide and improve allocation of footprints or peptides to isoforms. Through tightly integrated mRNAseq, ribosome footprinting and/or LC-MS/MS proteomics we demonstrate that a principal isoform can be identified in over 80% of gene products in homogenous HEK293 cell culture and over 70% of proteins detected in complex human brain tissue. Defining isoforms in experiments with matched RNA-seq and translatomic/proteomic data increases the functional relevance of such datasets and will further broaden our understanding of multi-level control of gene expression. In this PRIDE submission you will find the raw files for the HEK293 cell proteomics. Files for the human brain proteomics can be found at PXD005445. We have also uploaded a zip file that contains the input files for our HEK293 cell analysis, and the isoform level output files – there is a separate folder within the zip files for these. Project description:RNA-seq of coding RNA of Streptococcus pneumoniae D39 wild type strain before and after 30 min of exposure to sub-lethal doses of 800 µM HOCl stress during the log phase of microaerophilic grown bacteria. The S. pneumoniae D39 wild type strain was cultivated in RPMI medium and treated with thiol-reactive compound NaOCl, which dissociates in aqueous solution to hypochlorous acid (HOCl) and hypochlorite (OCl−) - the concentration of HOCl was determined by absorbance measurements - here 800 µM HOC, at an OD600 of 0.4 for 30 min. Bacteria were harvested before and after treatment in ice-cold killing buffer (50 mM Tris pH 7.5, 5 mM MgCl2, 20 mM NaN3), centrifuged at 4,750 rpm for 10 min at 4°C. The pellets were immediately frozen in liquid nitrogen and stored at -80°C. RNA isolation was performed using the acidic phenol-chloroform extraction protocol. After DNase-I treatment (Zymo Research, Germany), the RNA quality was checked by Trinean Xpose (Gentbrugge, Belgium) and the Agilent RNA Nano 6,000 kit using an Agilent 2,100 Bioanalyzer (Agilent Technologies, Böblingen, Germany). For RNA-seq transcriptomics, Ribo-Zero rRNA Removal Kit (Bacteria) from Illumina (San Diego, CA, USA) was used to remove the rRNA. TruSeq Stranded mRNA Library Prep Kit from Illumina (San Diego, CA, United States) was applied to prepare the cDNA libraries. The cDNAs were sequenced paired end on an Illumina HiSeq 1,500 (San Diego, CA, United States) using 70 bp read length and a minimum sequencing depth of 10 million reads per library.

Project description:Streptococcus pneumoniae (S.p.) is the most common causative agent of community-acquired pneumonia worldwide. A key pathogenic mechanism that exacerbates severity of disease is the disruption of the alveolo-capillary barrier. However, the specific virulence mechanisms responsible for this in the human lung are not yet fully understood. RNA sequencing of Streptococcus pneumoniae transcriptome under infection media conditions, but without the presence of lung tissue, representing anon-host-infection scenario FCS+/- was analyzed,. Project description:RNA-Seq of roseoflavin producer Streptomyces davaonensis reveals transcription of unusual high number of riboflavin biosynthetic genes (rib genes) in exponential and stationary growth phase. In this study mRNA from three biological replicates of Streptomyces davaonensis harvested in exp. (after 18 h of growth) and stationary growth phase (after 48 h of growth) were sequenced after Illumina Ribozero treatment via Illumina TruSeq stranded mRNA libs on Illumina HiSeq1500. Moreover primary 5′-end-enriched cDNA libraries were prepared according to Peifer-Sancar et al. (2013) and sequenced on Illumina MiSeq system.
