Project description:Copy number variations (CNVs), which represent a significant source of genetic diversity in mammals, are currently being associated with phenotypes of clinical relevance, mostly in humans and mice. Notwithstanding, little is known about the extent of CNV that contributes to genetic variation in cattle. This study reports the highest resolution map of copy number variation in the cattle genome, with 304 CNV regions (CNVRs) being identified among the genomes of 20 bovine samples from 4 dairy and beef breeds. We used a set of NimbleGen CGH arrays that tile across the assayable portion of the cattle genome with approximately 6.3 million probes, at a 301 bp median probe spacing. These CNVRs covered 0.68% (23 Mb) of the genome, and ranged in size from 1.7 to 2,031 kb (median size 16.7 kb). About 20% of the CNVs colocalized with segmental duplications while 30% encompassed genes, mostly related with environmental response. About 10% of the orthologous CNV cow-human genes are related with human disease susceptibility and, hence, may have important phenotypic consequences. Together, this analysis provides a useful resource to assist with the assessment of CNVs in the contexts of bovine variation, health and productive efficiency. 20 samples were analyzed in a dye-swap loop design. In order to cover the latest bovine genome assembly (bt4) with high density, custom Nimblegen HD2 CGH arrays were planned in 3 designs. Each design covered a specific set of chromosomes with 2.1M probes, which yielded 420 bp of average probe spacing (301 bp median probe spacing).

This Nimblegen experiment reports a genome-wide high resolution map of copy number variation in the porcine genome. After remapping the initial CNV sequences to the latest genome assembly (Sus scrofa v.9), 84 CNV regions (CNVRs) were identified among the genomes of 21 related porcine samples from Duroc breed. We used a set of NimbleGen CGH arrays that tile across the assayable portion of the pig genome with approximately 2.1 million probes, at a 502 bp average probe spacing (Sus scrofa pre assembly version 6). These CNVRs covered 2 Mb of the genome, and ranged in size from 4 to 352 kb (median size of 12 kb). Together, this analysis provides a useful resource to assist with the assessment of CNVs in the contexts of porcine variation, health and productive efficiency. 21 samples were analyzed in a dye swap loop design. In order to cover the latest, at the time of the experiment, porcine genome assembly (Sus scrofa v.6) with high density, custom Nimblegen HD2 CGH arrays were planned to cover all the chromosomes available with 2.1M probes, which yielded 502 bp of average probe spacing.

Project description:In the experiment two groups of rats were compared. The control group consisted of 10 male, 5- to 6-weeks old, Fischer 344 (F344) rats (Nossan, Correzzana, Milan, Italy) fed a high fat, high sucrose, low fibre diet (control diet) for two weeks. This diet was based on the AIN76 diet [19], and was modified to contain 23% (w/w) fat (from corn oil) and a low level of cellulose (2% w/w), to mimic the high risk of colon cancer in human populations consuming high fat diets. The experimental group consisted of 10 male, 4- to 5-weeks old, F344 rats fed the same high fat diet as the control group in combination with 50 mg/kg red wine polyphenols for two weeks. The red wine polyphenol extract was prepared as described by Femia et al.<br> Total RNA was extracted using the RNeasy Midi kit (Qiagen, Milan, Italy). Equally amounts of RNA extracted from the colon mucosa of control diet-fed rats (n=10) were pooled and used as common reference for all hybridizations.

Project description:Investigation of whole genome gene expression level changes in a Shewanella oneidensis MR-1 to Fe nanoparticle decorated anodes, compared to the carbon plate anodes in microbial electrolysis cells. Whole genome microarray analysis of the gene expression showed that the encoding biofilm formation genes were significantly up-regulated as response to nanoparticle decorated anodes which indicated thickness improvements contributed to enhance current density. The increased expression genes related to nanowire, flavins and c-type cytochromes also have partially contributed to enhance current density by Fe nanoparticle decorated anode. The majority of additional differentially expressed genes associated with electron transport, anaerobic metabolism in response to the nanostructured anodes possibly play roles in current density enhancement. A six chip study using total RNA recovered from three separate replicates of biofilm on Fe Nanoparticle decorated anode of Shewanella oneidensis MR-1 and three separate replicates of carbon plate control. Each chip measures the expression level of 4,295 genes .

Project description:The present work aims to compare two acetification profiles coming from the same starter culture but using different raw materials. For this purpose, the composition and natural behavior of the microbiota present throughout both processes were compared employing a metaproteomic analysis and, especially, focusing on the protein profile of K. europaeus from anexhaustive quantitative approach. A comparison of vinegar profiles using two natural raw materials (fine wine and craft beer) under a strategy that employs a submerged culture and a semi-continuous operating mode could improve the current knowledge about the influence of the raw materials on the organoleptic properties and quality of industrially elaborated vinegars.

Project description:Oral streptococci metabolize carbohydrate to produce organic acids, not only decrease the environmental pH, but also increase osmolality of dental plaque fluid due to tooth demineralization and consequent calcium and phosphate accumulation. Thus, to persevere in the dental plaque, acidogenic bacteria should evolve sophisticated molecular machineries to counter the detrimental effect of elevated osmolality. This study was aimed to obtain a global view on strategies taken by streptococcus mutans to deal with physiologically relevant elevated osmolality, and preserves within a cariogenic dental plaque. We investigated phenotypic change of S. mutans biofilm upon sub-lethal level of hyperosmotic challenge. We found that hyperosmotic condition was able to initiate S. mutans biofilm dispersal by reducing both microbial content and extracellular polysaccharides matrix. We then used DNA microarray with qPCR validation to systemically investigate the underlying molecular machinery of this bacteria in response to hyperosmotic stimuli. Among those identified 50 differentially regulated genes, down-regulation of gtfB and comC were believed to be responsible for the observed biofilm dispersal. Further analysis of microarray data showed significant up-regulation of genes and pathways involved in carbohydrates metabolism. Specific genes involved in heat shock response and acid tolerance were also upregulated, indicating potential cross-talk between hyperosmotic and other environmental stress. Based on the data obtained in this study, we believe that although hyperosmotic condition may induce significant stress response on S. mutans, this cariogenic bacterium has evolved sophisticated molecular machineries to counter those elicited detrimental effects. In the meantime, it will take full advantage of these environmental stimuli to better fit the fluctuating environments within oral cavity, and thus emerge as numeric-predominant bacteria under cariogenic conditions. A six-chip study using total RNA recovered from mid-logarithmic phase of S. mutans UA159 from three separate cultures of strains submitted for 15 minutes to hyperosmotic stimuli (0.4M NaCl) and three separate cultures of strains kept under no stress condition.

Project description:Using a 3′-tiling microarray covering the whole F. graminearum genes, we carried out genome-wide expression analyses of F. graminearum infected with FgV-DK21 (Mycovirus) at two different time stages (36 h and 120 h). Our study is the first report which elucidated the global alternation of the prominent cellular pathways in fungal host by FgV1-DK21 virus infection. A total of 12 chips were used for microarray. At 36 h and 120 h, total RNAs were extracted from virus free Fusarium and virus infected Fusarium with three biological replicates.

Project description:Investigation of whole genome gene expression level changes in a Escherichia coli MG1655 K-12 nsrR with AUG start codon compared to the wild type nsrR (with a GUG start codon) and to the control lacking the nsrR gene. Conversion of the nsrR start codon from the wild type GUG to AUG increased the efficiency of translation and had measurable effects on the expression patterns of some NsrR regulated genes. A nine chip study using total RNA recovered from three separate cultures of Escherichia coli MG1655 K-12 AUGnsrR, three separate cultures of the WT nsrR (GUGnsrR) and three separate cultures of nsrR deletion strain. Each chip measures the expression level of 4,254 genes from Escherichia coli MG1655 K-12 with eight 60-mer probes per gene, with 2-fold technical redundancy.

Project description:Gut microbiota has profound effects on obesity and associated metabolic disorders. Targeting and shaping the gut microbiota via dietary intervention using probiotics, prebiotics and synbiotics can be effective in obesity management. Despite the well-known association between gut microbiota and obesity, the microbial alternations by synbiotics intervention, especially at the functional level, are still not characterized. In this study, we investigated the effects of synbiotics on high fat diet (HFD)-induced metabolic disorders, and systematically profiled the microbial profile at both the phylogenetic and functional levels. Synbiotics significantly reversed the HFD-induced change of microbial populations at the levels of richness, taxa and OTUs. Potentially important species Faecalibaculum rodentium and Alistipes putredinis that might mediate the beneficial effects of synbiotics were identified. At the functional level, short chain fatty acid and bile acid profiles revealed that interventions significantly restored cecal levels of acetate, propionate, and butyrate, and synbiotics reduced the elevated total bile acid level. Metaproteomics revealed the effect of synbiotics might be mediated through pathways involved in carbohydrate, amino acid, and energy metabolisms, replication and repair, etc. These results suggested that dietary intervention using our novel synbiotics alleviated HFD-induced weight gain and restored microbial ecosystem homeostasis phylogenetically and functionally.
