Transcriptional profiling of small intestine organoids generated from C57BL/6 (WT), Stat1KO, Stat2KO and Stat1KOxStat2KO mice after stimulation with type I, type II or type III interferon.

ABSTRACT: Small intestine organoids generated from young adult mice were passaged once on day 3. Medium was changed again on day 7 and, one day later, organoids were stimulated for 20 hours with either 25ng/ml IFN-β (R&D Systems), or 25ng/ml IFN-γ (BioLegend) or with 200ng/ml IFN-λ2 (PeproTech) or were left untreated (unstimulated group).

Transcription profiling by array of human dendritic cells after Poly(I:C)-based or PGE2-based maturation

Project description:Generation of human monocyte-derived DCs Peripheral blood mononuclear cells (PBMC) were isolated by Ficoll density centrifugation from buffy coats or whole blood of healthy donors and resuspended in serum-free medium (CellGro, CellGenix GmbH, Freiburg, Germany), supplemented with penicillin (50U/ml)/streptomycin (50?g/ml). Cells were plated at a density of 1-1,25 e6/cm2 in T-25 flasks and allowed to adhere for 2h at 37oC. Non-adherent cells were removed by washing twice with PBS and frozen as T cell source for stimulation experiments. Adherent monocytes were differentiated into immature DC with 1000U/ml GM-CSF and 50ng/ml IL-4 (""im DC""). Unless stated otherwise, cytokines were purchased from CellGenix GmbH, Freiburg, Germany. Cytokines were replenished on day 3. Maturation was achieved by incubation with either IL-1?; (10ng/ml), IL-6 (1000U/ml), TNF?; (10ng/ml) and PGE2 (1?g/ml, ICN, Aurora, Ohio, USA) (""PGE2-DC"") or IL-1?; (25ng/ml), IFN?; (3000U/ml, Schering-Plough, Brussels, Belgium), IFN?; (1000U/ml Strathmann Biotech AG), TNF?; (50ng/ml) and poly(I:C) (a synthetic, double-stranded RNA, 20ng/ml, Sigma-Aldrich, Taufkirchen, Germany) (""poly(I:C)-DC"") on day 6 for 48 hours Total RNA was isolated from DC before and after cytokine maturation

Project description:RNA sequencing for endoscopic biopsy tissue samples from controls (jejunum [S170], n=1; ileum [SN2], n=1) and patients with Crohn's disease (jejunum [non-inflamed area, A2/L2+L4/B2, infliximab maintenance therapy, S93], n=1; ileum, [non-inflamed area, A2/L2/B2, infliximab maintenance therapy, S95], n=1). Organoid culture was performed using intestinal crypts derived from these specimens, as described previously (Sato et al. Nature 2009; 459: 262–265]. Organoids were sub-cultured at least 6 passages. RNA sequencing was conducted for organoids on day 3, day 6, and day 9 [S170 and S93], and organoids treated with TNFɑ 30 ng/ml on day 3, day 6, and day 9 [S170 and S93]. RNA sequencing was conducted for organoids on day 6 and day 9 [N2 and S95], and organoids treated with TNFɑ 30 ng/ml on day 6 and day 9.

Genome-wide analysis of M1 and M2 polarized macrophages with CNI-1493 treatment

Project description:Analysis of the effects of CNI-1493 treatment on M1 and M2 polarized macrophages. The purpose of this microarray is to identify genes that may be differentially expressed in M1 or M2 macrophages after treatment with CNI-1493. CNI-1493 is a known inhibitor of M1 macrophages but details of its molecular mechanism are unknown. The effect of CNI-1493 on M2 macrophages has yet to be explored, but we hypothesize that CNI-1493 treatment will attenuate pro-tumor properties of M2 macrophages. We demonstrate with this array that known macrophage markers are unchanged after treatment with CNI-1493, indicating that CNI-1493 does not change the macrophage phenotype on a transcriptional level. Additionally, no candidate genes to suggest how CNI-1493 may attenuate the pro-tumor effects of M2 macrophages are readily identifiable. Total RNA extracted from M1 or M2 macrophages after polarization with GM-CSF (25ng/ml) or M-CSF (25ng/ml) for 7 days, followed by addition of IFN-γ (20ng/ml) and LPS (100ng/ml) or IL-4 (40ng/ml) for 18 hours, respectively, from CD14+ human PBMCs, and treated with CNI-1493 (200nM)
